The CRISPR/Cas9 genome editing technology is one of the most powerful tools widely applied to make precise gene change, characterize gene function, and improve traits in plants. Tomato is one of the most economically important horticultural crops. Tomatoes except a natural mutant produce undesirable lateral shoots during cultivation, which affect the yield and quality of tomato fruits by influencing the different aspects of plants and their microclimates. The lateral suppressor gene (Ls) is known to primarily regulate the lateral shoot formation in tomato. In the present study, the Ls was precisely edited by applying the efficient Agrobacterium-mediated CRISPR/Cas9 system and its effect on plant phenotype was examined. Our results show that targeted and heritable Ls edits have been produced at the expected position with no off-target effects. We generated T1 homozygous mutant lines with different indel patterns. Homozygous ls lines with a single T insertion or 2-bp deletion displayed a similar phenotype with the wild type (WT) due to the formation new start codon at the target site. However, the phenotypes of the other ls lines showed distinguishable phenotypes characterized by suppressed lateral shoots that combine to form longer sepals, better fruit-set, heavier and bigger fruits, uniform ripening, higher fruit yield, and harvest index compared to the WT counterparts. In ls mutants, the expression of the SIMBP21 gene was down-regulated and thus contributing a novel opportunity to study the underlying molecular mechanisms in regulating sepal size in tomato. Given the observed phenotypes in the mutants, the modification of Ls function by the CRISPR/Cas9 system in the present study departs from the previous underappreciated effects of natural Ls mutation on desirable agronomic traits in tomato. Collectively, we demonstrated the feasible use of the CRISPR/Cas9 system to precisely edit the Ls in tomato, and the finding of our study provides the tool for regulating tomato plant architecture as well as for modifying genes controlling traits of agronomic importance.
