The system of claim 1, wherein the conduit has substantially the same cross sectional area as the cross sectional area of the holding vessel that extends above the water. 4. The system of claim 1, wherein the conduit has a larger cross sectional area than the cross sectional area of the holding vessel that extends above the water. 5. The system of claim 1, wherein at least a portion of at least one wall extends above the water surface but below the height of at least some waves striking the wall. 6. The system of claim 1, wherein the height of the wall varies around the holding vessel. 7. The system of claim 1, wherein the conduit extends to at least the depth of the thermocline. 8. The system of claim 1, wherein the height of at least a portion of the wall is controlled. 9. The system of claim 1, wherein at least one of the holding vessel or the conduit has a cross sectional shape that is configured to affect orientation of the holding vessel. 10. The system of claim 1, wherein the system is coupled to at least one subsurface weight. 11. The system of claim 1, further comprising: a wave alteration structure coupled to the at least one of the holding vessel or the at least one conduit and configured to change characteristics of waves incident on the holding vessel. 12. The system of claim 1, further comprising: a power source. 13. The system of claim 1, further comprising: a propulsion system, the propulsion system being powered. 14. The system of claim 1, wherein the system is anchored to at least one of the floor of the water body, or to a sea-anchor. 15. The system of claim 1, further comprising: at least one sensor, the sensor being at least one of a location sensor, a flow sensor, a pressure sensor, a composition sensor, or a temperature sensor. 16. The system of claim 1, wherein the properties being altered comprise at least one of, water temperature, dissolved-gas concentration, water chemical composition or water biological composition. 17. A system for altering water properties, comprising: a tub portion configured to hold water, the tub portion formed as a container having at least one side extending at least above a mean surface water level of a body of water and the tub portion being at least partially submerged, the tub configured to receive wave water overtopping the at least one side and thereby creating a pressure head in the tub, the pressure head being based on a difference in height between the water in the tub portion and the mean surface water level of the body of water, the pressure head causing downwelling without any valve action;a buoyancy structure coupled to the tub portion, the buoyancy structure generally maintaining a top of the at least one side at a desired height above the mean surface water level;a wave alteration structure that aids in causing waves impinging on the tub portion to overtop the top of the at least one side; andat least one conduit extending downward from the tub portion and containing the downwelling, the at least one conduit having a length extending to a depth at which at least one property of water at the depth differs substantially from that of water at the surface, the pressure head created in the tub causing the downwelling in the at least one conduit. 18. The system of claim 17, wherein the side also forms the conduit. 19. The system of claim 17, wherein the conduit has substantially the same cross sectional area as the cross sectional area of the tub portion that extends above the water. 20. The system of claim 17, wherein at least a portion of the at least one side extends above the water surface but below the height of at least some of the waves striking the side. 21. The system of claim 17, wherein the conduit extends to at least the depth of the local thermocline. 22. The system of claim 17, wherein at least a portion of the height of the at least one side is controlled. 23. The system of claim 17, wherein the orientation of the tub portion is controlled. 24. The system of claim 17, wherein the tub portion has a horizontal cross sectional area that is substantially greater than a horizontal cross sectional area of the conduit. 25. The system of claim 17, wherein the location of the system may be changed in the course of its operation. 30. The system of claim 17, wherein at least one of the tub or the conduit has a cross sectional shape that is configured to affect orientation of the tub so that it aligns with waves incident on the holding vessel in a controllable manner. 32. The system of claim 17, wherein the length of the conduit is configured to be controlled. 33. The system of claim 17, wherein the properties being altered comprise at least one of, water temperature, dissolved-gas concentration, water chemical composition or water biological composition. 34. A system for altering conditions below the surface of the water, comprising: a holding vessel configured to hold water, the holding vessel having at least one wall, the at least one wall extending at least above a mean local surface water level of a body of water, the holding vessel configured to receive wave water overtopping the at least one wall and thereby creating a pressure head in the holding vessel, the pressure head being based on a difference in height between the water in the vessel and the mean surface water level of the body of water, the pressure head causing downwelling without any valve action;a buoyancy structure coupled to the holding vessel, the buoyancy structure generally maintaining a top of the at least one wall at a desired height above the mean surface water level;at least one first conduit extending downward from the holding vessel, the at least one conduit having a length extending to a depth below the local water surface, the pressure head created in the holding vessel causing the downwelling in the at least one conduit and to drive a first turbine; andat least one second conduit extending upward from an opening below the water surface and having a second turbine at least partially driven by the first turbine and propelling water upward from the opening through the at least one second conduit. 35. The system of claim 34, wherein the holding vessel has internal structures to modify wave dynamics or to modulate sloshing of water within it. 36. The system of claim 34, wherein the conduit is not vertical. 37. The system of claim 34, wherein at least a portion of the wall of the holding vessel portion comprises apertures. 38. The system of claim 34, wherein at least a portion of the wall of the holding vessel comprises apertures and the apertures are controllable. 39.
