An automated collection system for collection of excrement samples from at least two group-housed animals, said automated collection system comprising: a. a collection system detection means for detecting an identifier of an animal wherein the identifier is selected from the group consisting of visual recognition, weight sensor, bar code reader, infrared sensor, RF sensor, ultrasonic sensor and combinations thereof;b. an excrement sample collection area; andc. at least two storage containers for storage of at least two excrement samples; andd. a data collection chamber wherein the data collection chamber automatically collects excrement elimination event data when an animal utilizes the automated collection system;wherein each excrement sample is individually stored in at least one of said storage containers. 2. The automated collection system of claim 1 wherein the excrement sample collection area provides enough space for a single animal. 3. The automated collection system of claim 1 wherein the excrement sample collection area further comprises suitable methods for preventing a second animal from entering the excrement sample collection area. 4. The automated collection system of claim 3 wherein the suitable methods are selected from the group consisting of doors, walls, fences, chains, water jets, and combinations thereof. 5. The automated collection system of claim 1 wherein the excrement sample collection area further comprises flooring comprising fluid pervious material or porous material. 6. The automated collection system of claim 1 wherein the excrement elimination event data is selected from the group consisting of collection system utilization data, technical data, and combinations thereof. 7. The automated collection system of claim 1 wherein the automated collection system can collect excrement samples from at least six group-housed animals. 8. A primary enclosure comprising: a. an automated collection system for collection of excrement samples from a group-housed animal, said automated collection system comprising: i. a collection system detection means for detecting an identifier of a group-housed animal;ii. an excrement sample collection area; andiii. at least two storage containers for storage of at least two excrement samples wherein each excrement sample is individually stored in at least one of said storage containers; andiv. a data collection chamber wherein the data collection chamber automatically collects excrement elimination event data when an animal utilizes the automated collection system;b. an automated feeding station; wherein the primary enclosure allows the group-housed animal to follow his normal routine and daily living habits. 9. The primary enclosure of claim 8 wherein the primary enclosure is adapted to house at least two group-housed animals. 10. The primary enclosure of claim 8 wherein the identifier is selected from the group consisting of visual recognition, weight sensor, bar code reader, infrared sensor, RF sensor, ultrasonic sensor and combinations thereof. 11. The primary enclosure of claim 8 wherein the excrement sample collection area provides enough space for a single animal. 12. The primary enclosure of claim 11 wherein the excrement sample collection area further comprises suitable methods for preventing a second animal from entering the excrement sample collection area. 13. The primary enclosure of claim 12 wherein the suitable methods are selected from the group consisting of doors, walls, fences, chains, water jets, and combinations thereof. 14. The primary enclosure of claim 8 wherein the excrement elimination event data is selected from the group consisting of collection system utilization data, technical data, and combinations thereof.
