The present invention provides novel microfluidic devices and methods that are useful for performing high-throughput screening assays and combinatorial chemistry. The invention provides for aqueous based emulsions containing uniquely labeled cells, enzymes, nucleic acids, etc., wherein the emulsions further comprise primers, labels, probes, and other reactants. An oil based carrier-fluid envelopes the emulsion library on a microfluidic device, such that a continuous channel provides for flow of the immiscible fluids, to accomplish pooling, coalescing, mixing, sorting, detection, etc., of the emulsion library.

An emulsion library in a single offline container comprising a plurality of pooled aqueous droplets within an immiscible oil comprising at least one surfactant, wherein each droplet comprises the same aqueous fluid and a different primer pair, and wherein each individual primer pair is configured to bind to a different target nucleic acid sequence, and whereby each different target nucleic acid sequence is configured to specifically bind to a different primer pair. 2. The emulsion library of claim 1, wherein each droplet comprises no more than one primer pair that is present in multiple copies. 3. The emulsion library of claim 1, wherein each droplet is less than 100 μm in diameter. 4. The emulsion library of claim 1, wherein each droplet further comprises a label. 5. The emulsion library of claim 4, wherein said label can be detected by fluorescence polarization, fluorescence intensity, fluorescence lifetime, fluorescence energy transfer, pH, ionic content, temperature or combinations thereof. 6. The emulsion library of claim 1, wherein the different targets are different loci on a nucleic acid. 7. The emulsion library of claim 1, wherein the droplets are uniform in size. 8. The emulsion library of claim 1, wherein the oil is a fluorocarbon oil. 9. The emulsion library of claim 1, wherein the surfactant is a fluorosurfactant. 10.
