This invention relates to methods and materials for providing a benefit to a plant by associating the plant with a complex endophyte comprising a host fungus further comprising a component bacterium, including benefits to a plant derived from a seed or other plant element treated with a complex endophyte. For example, this invention provides purified complex endophytes, purified complex endophyte components such as bacteria or fungi, synthetic combinations comprising said complex endophytes and/or components, and methods of making and using the same.

A synthetic composition comprising a designed complex endophyte and an agronomic formulation, the designed complex endophyte comprising a host fungal endophyte comprising a heterologous bacterial endophyte living inside the host fungal hyphae, wherein the designed complex endophyte provides a trait of agronomic importance to an agricultural plant element to which the synthetic composition is applied or to an agricultural plant grown from said agricultural plant element or of which said agricultural plant element is a part. 2. The synthetic composition of claim 1, wherein said trait of agronomic importance is selected from the group consisting of: germination rate, emergence rate, shoot biomass, root biomass, seedling root length, seedling shoot length, and yield. 3. The synthetic composition of claim 1, wherein the trait of agronomic importance is improved under normal watering conditions. 4. The synthetic composition of claim 1, wherein the trait of agronomic importance is improved under conditions of water limitation. 5. The synthetic composition of claim 1, wherein said agronomic formulation comprises one or more of the following: a stabilizer, or a preservative, or a carrier, or a surfactant, or an anticomplex agent, fungicide, nematicide, bactericide, insecticide, and herbicide, or any combination thereof. 6. A plant element coated with the synthetic composition of claim 1, wherein said designed complex endophyte is present in an amount of at least 10^2 CFU of designed complex endophyte per plant element. 7. The synthetic composition of claim 1, wherein said host fungal endophyte is from a class selected from the group consisting of: Dothideomycetes, Sordariomycetes, Mucoromycotina, Pezizomycotina, and any of the corresponding anamorphs or teleomorphs. 8. The synthetic composition of claim 1, wherein said heterologous bacterial endophyte is from a class selected from the group consisting of: Bacilli, Gammaproteobacteria, and Actinobacteria. 9. The synthetic composition of claim 1, wherein the host fungal endophyte comprises an internal transcribed spacer (ITS) nucleic acid sequence at least 95% identical to a nucleic acid sequence selected from the group consisting of SEQ ID NO: 561 through SEQ ID NO: 758. 10. The synthetic composition of claim 1, wherein the heterologous bacterial endophyte comprises a 16S rDNA nucleic acid sequence at least 95% identical to a nucleic acid sequence selected from the group consisting of SEQ ID NO: 1 through SEQ ID NO: 560. 11. The synthetic composition of claim 1, wherein said designed complex endophyte is selected from the designed complex endophytes listed in Table 3. 12. A plurality of the coated plant elements of claim 6, placed in a medium that promotes plant growth, wherein said medium is soil, wherein said coated plant elements are placed in the soil with substantially equal spacing between each. 13. A plant, plant element, or progeny of the plant grown from a seed contacted with the synthetic composition of claim 1, wherein said plant or progeny of the plant comprises in at least one of its plant elements said designed complex endophyte, or wherein said plant element comprises said designed complex endophyte. 14. A method of inoculating a plant with the designed complex endophyte of claim 1, comprising contacting a plant element of said plant with the synthetic composition of claim 1 and incubating said contacted plant element to allow the synthetic composition to colonize one or more tissues of said plant. 15. A method of improving a trait of agronomic importance in a plant, comprising: (a) contacting a plant element of the plant with the synthetic composition of claim 1; and(b) growing the plant element comprising the synthetic composition into the plant, wherein the plant grown from the contacted plant element has an improvement in the trait of agronomic importance as compared to an isoline plant not contacted with the synthetic composition of claim 1. 16. A method of improving a trait of agronomic importance in a plant, comprising growing said plant from a plant reproductive element that has been contacted with the synthetic composition of claim 1; wherein the plant grown from the contacted reproductive element comprises the synthetic composition of claim 1, and wherein the plant grown from the contacted plant reproductive element has an improvement in a trait of agronomic importance as compared to an isoline plant grown from a plant reproductive element not contacted with the synthetic composition of claim 1. 17. The synthetic composition of claim 7, wherein said designed complex endophyte comprises a host fungal endophyte of the class Mucoromycotina. 18. The synthetic composition of claim 17, wherein said designed complex endophyte comprises a host fungal endophyte of the genus Mucor. 19. The synthetic composition of claim 8, wherein said designed complex endophyte comprises a heterologous bacterial endophyte of the class Bacilli. 20. The synthetic composition of claim 19, wherein said designed complex endophyte comprises a heterologous bacterial endophyte of the genus Paenibacillus. 21. The synthetic composition of claim 9, wherein the host fungal endophyte comprises an internal transcribed spacer (ITS) nucleic acid sequence at least 95% identical to SEQ ID NO: 756. 22. The synthetic composition of claim 9, wherein the host fungal endophyte comprises an internal transcribed spacer (ITS) nucleic acid sequence at least 97% identical to SEQ ID NO: 756. 23. The synthetic composition of claim 10, wherein the heterologous bacterial endophyte comprises a 16S nucleic acid sequence at least 95% identical to SEQ ID NO: 13. 24. The synthetic composition of claim 10, wherein the heterologous bacterial endophyte comprises a 16S nucleic acid sequence at least 97% identical to SEQ ID NO: 13. 25. The synthetic composition of claim 11, wherein said designed complex endophyte comprises a host fungal endophyte of the genus Mucor and a heterologous bacterial endophyte of the genus Paenibacillus. 26. The synthetic composition of claim 1, wherein the host fungal endophyte comprises an internal transcribed spacer (ITS) nucleic acid sequence selected from the group consisting of SEQ ID NO: 561 through SEQ ID NO: 758. 27. The synthetic composition of claim 1, wherein the heterologous bacterial endophyte comprises a 16S rDNA nucleic acid sequence selected from the group consisting of SEQ ID NO: 1 through SEQ ID NO: 560. 28. The synthetic composition of claim 1, wherein the host fungal endophyte is of the genus Mucor and comprises an internal transcribed spacer (ITS) nucleic acid sequence comprising SEQ ID NO: 756. 29. The synthetic composition of claim 1, wherein the heterologous bacterial endophyte is of the genus Paenibacillus and comprises a 16S nucleic acid sequence comprising SEQ ID NO: 13. 30. The synthetic composition of claim 1, wherein the host fungal endophyte is of the genus Mucor and comprises an internal transcribed spacer (ITS) nucleic acid sequence comprising SEQ ID NO: 756 and the heterologous bacterial endophyte is of the genus Paenibacillus and comprises a 16S nucleic acid sequence comprising SEQ ID NO: 13. 31. A method of creating the designed complex endophyte of claim 1 comprising at least one host fungus comprising a heterologous bacterium living inside the host fungal hyphae, the method comprising: a. isolating and purifying a bacterium;b. isolating and purifying a fungus;c. co-culturing said bacterium with said fungus in a liquid medium; andd. incubating the co-cultured bacterium and fungus at a temperature not exceeding 35.5 degrees Celsius. 32. The method of claim 31 wherein step a) is conducted at a temperature range selected from the group consisting of: between 18° C. and 36° C., between 20° C. and 30° C., between 20° C. and 26° C., between 20.0° C. and 25.5° C., between 22.0° C. and 25.0° C., and between 23.0° C. and 24.0° C. 33. The method of claim 31, further comprising, after step b): treating said fungus with one or more antibiotics to rid the fungus of any bacteria that are not the heterologous bacterium. 34. The method of claim 31, further comprising plating the co-cultures on 2% water agar for a minimum of 1 week, then transferring said co-culture to full-strength PDA/LB agar. 35. The method of claim 31, wherein the co-cultured bacterium and fungus are incubated at a temperature range selected from the group consisting of: between 18° C. and 36° C., between 20° C. and 30° C., between 20° C. and 26° C., between 20.0° C. and 25.5° C., between 22.0° C. and 25.0° C., and between 23.0° C. and 24.0° C. 36. The method of claim 31, wherein the incubated co-cultured bacterium and fungus are further treated with gentamicin. 37. The method of claim 31, wherein the co-cultured bacterium and fungus are further grown in broth comprising gentamicin and/or plated onto agar comprising gentamicin. 38. The method of claim 36, wherein the cultures are washed with a solution comprising magnesium chloride no fewer than three times. 39. The method of claim 36, wherein the concentration of gentamicin is selected from the group consisting of: 5 micrograms per mL, 20 micrograms per mL, 50 micrograms per mL, and 75 micrograms per mL.
