1. 유전자 가위 제작을 위한 페튜니아 유래 chalcone synthase 및 flavanone 3 beta-hydroxylase 분리 및 분석하였다.

4. 유전자 가위 제작을 위한 페튜니아 유래 flavanone 3beta-hydroxylase 및 nitrgen reductase 분리 및 분석
• 화색조절 유전자 F3H와 질소환원효소 nitrogen reductase (NR) 타겟 TALEN 합성을 완료하였다.
• 합성된 TALEN 활성결과 F3H 유전자 변이목적 2쌍, NR 유전자 변이목적 3쌍이 최종 선발되었다
5. 유전자가위 활성 검정 시스템 확립을 위한 페튜니아 원형질체의 안정적 공급체계 조건을 확립함.
• 페튜니아 원형질체 이용 유전자가위 작동 및 활성 검증을 위해 효소처리 결과 0.25% Macerozyme과1.5% Cellulase 처리 시 원형질체 분리가 가장 효율적임을 확인하였다.
6. Agrobacterium 법을 활용한 F3H와 NR 유전자가위 이용 형질전환체 제작 및 변이체 선별시스템 구축
• 페튜니아 F3H 타겟 TALEN pair(2쌍)를 아그로박테리움에 삽입하여 각각(F3H-L과 F3H-R) 또는 동시에 감염시켜 각 방법으로부터 형질전환체를 획득하였다.
• 페튜니아NR 타겟TALEN pair(3쌍)를아그로박테리움에삽입하여각각(NR-L과NR-R) 또는동시에감염시켜 각 방법으로부터 형질전환체를 획득하였다.
• 재분화체 대상으로 유전자가위 작동 변이체에 대해 PCR 및 T7E1 효소처리 방법을 이용하여 검증 하였다.
7. 유전자가위 도입 및 활성 검증을 위한 리포터 제작 및 작동확인
• 유전자가위 활성검증을 위한 리포터 시스템 구축 및 원형질체 형질전환을 통한 검증을 완료하였다.
• 제초제 저항성 유전자가 포함된 리포터 제작 완료 및 고빈도 변이체 유도 시스템을 완성하였다.
8. 페튜니아 타겟유전자 RGEN 도입을 위한 원형질체 배양 및 발현벡터 개발
• 페튜니아 원형질체와 plasmid DNA를 이용한 형질전환시 plasmid DNA의 농도는 50ug/50ul 그리고40% PEG를 이용할 경우 최고의 형질전환 효율(20-30%)을 나타냄을 확인하였다.
9. Nitrate reductase(NR) 유전자 교정 페튜니아 유도 및 유전자변형 분석완료
• 페튜니아 NR(nitrate reductase) 유전자 타겟 RGEN 디자인 및 원형질체 이용 형질전환 실시하였고,
• 원형질체기반5개의NR_RGEN 처리한형질전환체에서약12%정도의변이를확인하였며, 이러한변이는 모두 sgRNA 구역에서 InDel이 발생된 것으로 확인되었다.
10. 3세대 유전자 가위 RGEN의 타겟 사이트 검색을 위한 컴퓨터 알고리즘 개발
• 타겟 유전자의 엑손(Exon) 또는 단백질이 만들어지는 지역(CDS region)에서 RGEN이 타겟할 수 있는PAM (5‘-NGG-3’) 이 있는 타겟을 모두 골라, 컴퓨터 알고리즘 개발을 통해 타겟 사이트의 오작동 가능성을검색할수있고, 이를사용하기쉽도록Cas-OFFinder 프로그램을웹페이지를통해구현하였다.
11. 유전자 가위의 녹아웃 효율을 높이기 위한 상동염기서열 분석 프로그램 개발
• 유전자 가위의 녹아웃 효율을 높이기 위한 상동염기서열 분석식을 개발하여 실험적으로 증명하였고,사용하기 쉽도록 Mich-Calculator 프로그램을 웹페이지를 통해 구현하였다.
12. 목적 유전자(CHS 및 F3H) 서열분석 및 유전자가위 디자인
• 페튜니아 화색 유전자 CHS-A 및 CHS-J 서열분석 및 TALEN 디자인 완성하였다.
• 페튜니아 화색 유전자 F3H 서열분석 및 TALEN 디자인도 완성하였다.
13. 목적 유전자(CHS 및 F3H) 타겟 유전자가위 합성 및 활성조사
• 페튜니아CHS-A 및CHS-J 화색조절유전자타겟TALEN 3쌍합성 및고활성1쌍에대해서합성 및검증완료하였고,
• 페튜니아 F3H 화색조절 유전자 타겟 TALEN 4쌍 합성 및 고활성 2쌍에 대해서도 합성 및 검증완료하였다.
14. 유전자가위 원형질체 직접 발현을 위한 벡터제작
• 원형질체 사용시 기능성 및 작동성을 위해 크기를 최소화 하고 식물용 발현 벡터를 생산하였다.
15. 유전자가위 발현효율 향상을 위한 벡터제작
• 2A peptide 및 제한효소 삽입을 통해 Left+right TALEN을 하나의 발현 cassette으로 갖는 발현벡터를 제작하였다.
16. 유전자가위 이용 유전체변형 효율 최적화를 위한 도구로 nitrate reductase (NR) 타겟 유전자가위 제작
• 유전자 변형체 정량분석 신기술로서 질소대사 관여 효소인 Nitrate reductase (NR) 타겟 TALEN제작, 활성 및 작동성을 검증하였다.
17. 가지과 작물 중요형질 유전자 TALEN을 개발함
• 가지과 작물에서 바이러스 저항성에 관련하는 EIF4E gene의 Glycine 110 위치를 표적으로 하는TALEN을 합성하고 식물 벡터를 제하였다.
18. 식물 RGEN 발현벡터를 개발
• RGEN을 식물체로의 효율적인 전달을 위해여, RGEN을 active enzyme 형태로 전달가능하게 하는매개체로 sgRNA와 recombinant Cas9 단백질을 제작하였다.
19. NR제거 페튜니아 개체 유전자변형 분석
• 페튜니아 NR 유전자의 교정을 위해 디자인된 7개의 RGEN 유전자가위는 1세부에서 원형질체에 형질전환 후, gDNA를 추출하여 타겟부위를 PCR한 후 염기서열 분석을 실시하였다. 그 결과 처리한RGEN 별로 많은 수의 read를 확보할 수 있었고 (평균 25,333개), 그 중 약 12%에 달하는 변이(평균 2,815)를 확인였다. 이 때 변이의 양상은 염기치환을 제외하더라도 삽입 및 결실의 형태를 보였고, 이러한 결과는 향 후 RGEN의 유전자교정 가능성을 시사해준다.

Innovative genome engineering technology utilizing programmable nucleases enabled a fast and efficient editing of genetic information in various cells and organisms. This project is ultimately to develop and apply the cutting-edge technology engineered nuclease to plant breeding tool by solving some technical problems such as precise nuclease design, delivery method, selection of mutagenized cells, and trait modification. In order to design genome nuclease, petunia chalcone synthase (CHS), flavanone 3 beta-hydroxylasetarget, and nitrogen reductase genes were isolated. Toolgen, Inc designed TALEN for the target genes. By using GUS and reporter genes, Agrobacterium strain was screened to deliver the genes successfully into petunia cells. Petunica protoplast is a single cell avoiding ambigous origin of the regenerated plants so that stable isolation and supply of the petunia protoplast were secured by the combination of the enzymes of 0.25% macerozyme and 1.5% cellulase in highly efficient rate.
Due to higher copy number of the CHS gene, F3H and NR genes were targeted and a total of two and three TALENs, respectively, were constructed as a dimer (i.e., NR-L or NR-R arms) for each target site. The transformed cells containing both TALEN arms were confirmed and finally the regenerated plants were successfully obtained. Although PCR and T7E1 restriction enzyme treatments were used to visualize the target gene modifications in the regenerated plants, only SNPs were found to be exist, but no modification of the target genes were occurred. The third generation of the engineered nuclease RGEN was, therefore, focused, and desinged for the F3H and NR genes in petunia. RGENs, recently developed from a prokaryotic adaptive immune system known as CRISPR/CAS9, in particular, provide a robust programmable nuclease platform with high reliability and specificity. Rather than using leaf disc, petunia protoplast was directly targeted to transform by the RGENs, and optimized conditions between RGEN and PEG concentration were found to be 50 ug/ 50ul and 40% to get ~30 transformation rate.Five engineered nuclease RGENs sites were selected for target modification of the NR gene, and we were able to successfully observe the cell division and culture for the petunia protoplast carrying those RGENs. Based on mi-seq result, those five RGEN target sites in petunia NR gene were modified ranging from minimum 9.2 to maximum 14.2% with an average of 12.0%. Types of mutation in NR gene by using RGEN were point mutation and InDel. Another outstanding achievements include development of computer programs of Cas-Offinder and Mich-Calculator which were now free accessible programs open to public.The Cas-Offinder is to find the acting sites of target genes avoiding off-targeting potential of the nucleases, and thus reducing cytotoxicity eventually. The Mich-calculator is a computer program to find sites showing microhomology sequences which greately improve knock-out mutation and thus higher mutagenesis. These two computer-based algorism and program were proved empirically by analyzing mutated cells. We showed that different types of programmable nucleases can be transferred into protoplast cell and successfully introduce target gene specific mutation. This process could provide a new plant breeding technology to establish genome-edited plants which is separated from traditional gene modified plant. Many technical problems when using the engineered nucleases including TALEN and RGEN were solved so that extended applications to many crop species are anticipated as a potential plant breeding tool.
