1. 식품용수 식중독바이러스 및 원충 분포특성 연구
지하수 중 노로바이러스 이외에 수인성 식중독으로 연결될 수 있는 식중독바이러스는 A형 간염바이러스, 로타바이러스, 장관아데노바이러스, 아스트로바이러스 등이 있으며, 원충의 경우 작은와포자충, 이질아메바 등이 있다. 국내에서 식품용수가 매개한 수인성 바이러스와 원충에 분포확인과 특성에 대한 연구는 현재까지 미흡한 실정이다. 따라서 본 연구에서는 노로바이러스 검사한 지하수 농축액 673건을 대상으로 6종 식중독바이러스 및 3종 원충의 분포 특성 연구하고자 하였다. 총 673건의
1. 식품용수 식중독바이러스 및 원충 분포특성 연구
지하수 중 노로바이러스 이외에 수인성 식중독으로 연결될 수 있는 식중독바이러스는 A형 간염바이러스, 로타바이러스, 장관아데노바이러스, 아스트로바이러스 등이 있으며, 원충의 경우 작은와포자충, 이질아메바 등이 있다. 국내에서 식품용수가 매개한 수인성 바이러스와 원충에 분포확인과 특성에 대한 연구는 현재까지 미흡한 실정이다. 따라서 본 연구에서는 노로바이러스 검사한 지하수 농축액 673건을 대상으로 6종 식중독바이러스 및 3종 원충의 분포 특성 연구하고자 하였다. 총 673건의 지하수 시료를 수집하여 핵산 추출을 진행하였다.
식중독 바이러스 6종 과 원충 3종에 대한 Real-time PCR을 진행하였고 Real-time PCR에서 양성반응을 보인 샘플을 Conventional PCR 한 후, sanger sequencing 방법으로 유전자형 분석하였다. 673건 시료 중 1건에서 A형 간염바이러스가 검출 되었으며 HM-175(1b) 유전자형으로 확인되었으며 그 외 바이러스와 원충은 확인되지 않았다. 이러한 결과는 국내에서 최초로 지하수에 대한 식중독바이러스와 원충에 대한 종합적인 분포현황 연구로 수질안전 관리를 위한 정보로 제공할 수 있을 것이라 사료된다
2. 노로바이러스 신․변종 출현 확인 및 유전자 분석연구
노로바이러스는 비 세균성 급성 위장염의 주요한 원인으로 유전자 상에서 끊임없이 유전자 변이가 일어나 새로운 변종이 보고되고 있다. 본 연구의 목표는 노로바이러스 변종, 신종을 탐지하고 전장유전체를 분석하는 것이다. 본 실험에서는 cDNA 합성방법과 NGS library제작 방식을 최적화시키고, 실제 시료에 적용했을 때 식중독 시료로부터 모든 amplicon들을 확보할 수 있었다. 적은 수의 바이러스를 갖고 있는 환경시료의 경우 직접적으로 cDNA를 만드는 RNA-Seq 방식을 적용하였다.
NGS결과에서 식중독시료의 경우 유전자 매칭 레퍼런스에 맞춰 분석했을 때 최종적으로 전장 유전체를 확보할 수 있었고, 지하수 시료의 경우 4,000∼6,000bp의 높은 depth를 갖는 부분을 얻을 수 있었다. 유전자 분석결과 RdRP와 capsid유전자 모두 GII.17로 확인되었다. 몇몇 시료를 추가분석한 결과 RdRP, VP1가 서로 다른 strain에서 기원한 GII.4 재조합체들이 2015년에 총 3개가 발견되었다.
2012년에서 2017년간 국내 노로바이러스 유전자형 분석에서 GII.4에서 GII.17로 유전자형 전환과 GII.4변종분석에서 NewOleans로부터 Syndey로 유행성이 변화되는 것을 확인하였다. 이러한 결과는 노로바이러스에 대한 유행성 흐름을 분석할 수 있는 정보가 될 수 있다.
3. 7종 식중독바이러스 및 6종 원충 동시진단키트 개발
본 연구에서는 7종의 바이러스 Real-time PCR 동시 검출키트와 6종 원충의 Real-time PCR 동시 검출키트를 개발하고 유효성을 평가하였다. 7종 바이러스 동시검출키트의 각 튜브에는 PCR premix, enzyme이 포함되어 있으며 스트랩의 순서에 따라 각 7종 바이러스에 특이적인 프라이머 세트가 포함되어 있도록 디자인 되었다. 6종 원충 동시검출키트의 각 튜브에는 PCR premix, enzyme이 포함되어 있으며, primer/probe mix를 개별 적용하는 원리를 가진다. 또한, 키트는 동일한 PCR 반응조건을 이용하여 PCR이 수행되도록 하였다. 개발된 키트의 민감도와 재현성 확인을 위해 타부처와 함께 공동으로 검증을 진행하였으며 개발된 키트는 바이러스 및 원충이 매개한 식중독원인조사에 활용될 예정이다.
4. 식중독바이러스 4종 PCR 표준양성대조군 개발
Conventional PCR과 Real-time PCR은 식품 내 바이러스의 검출에 흔히 사용되는 방법이다.
이번 연구의 목적은 4종 바이러스의(A형 간염바이러스, 로타바이러스, 사포바이러스, E형 간염바이러스) PCR 검출에 사용되는 양성대조군을 개발하고자 하였다. 합성 PCR양성대조군은 각 바이러스에 특이적인 프라이머 부착서열을 포함하고 있도록 디자인하였으며 프라이머 부착 서열 사이에 아데노바이러스 genome의 일부인 외부 유전자를 삽입하여 PCR 수행시 양성시료와 PCR 증폭체의 크기가 차이가 있도록 제작하였다. Conventional PCR 증폭결과, 모든 4종의 바이러스 양성대조군에 대해서 실제 양성시료와 증폭체 크기 차이를 확인 할 수 있으며, 사포 바이러스의 경우 양성대조군은 Conventional PCR과 Real-time PCR 과정에 동시에 사용할 수 있도록 고안되었다. 본 연구에서 개발한 PCR 양성대조군은 식중독원인조사 시험법에 포함하여 정확한 결과를 도출하는데 사용될 예정이다.

The waterborne viruses and protozoa caused foodborne diseases linked to water contamination include hepatitis A virus, rotavirus, astrovirus, enteric adenovirus, hepatitis E virus and sapovirus except for norovirus and Entamoeba histolytica, Giardia lamblia and Cryptosporidium parvum.. A total of 673 groundwater samples were collected and RNA extraction was conducted.
Real-time PCR to detect six species foodborne viruses and four protozoa was performed.
Positive samples were analyzed by using conventional PCR and sequencing. One sample was identified as hepatitis A virus and its genotype was HM-175(1b) and the other samples were not identified as foodborne virues and protozoa. In conclusion, these results could firstly provide information on characteristics of distribution of virus and protozoa in ground water to manage measures for water quality.
2. A study on genomic diversity of norovirus using deep sequencing approach
The Noroviruses are major causes of acute nonbacterial gastroenteritis and major public health concern. Generally, the genome of RNA virus has been known to alter constantly from mutational event and revealed novel variants, variant. The goal of this study was analysis of norovirus complete sequence for detection of recombinant, variant or novel strain by processing NGS method. After several samples such as food, groundwater, stool from foodborn outbreak case were extracted by viral RNA prep kit, the extracts were followed with cDNA synthesis and NGS library preparation optimized in this study. Beside, the extracts from environmental samples, contained low viral load, were directly synthesized to cDNA and dsDNA as the RNA-Seq method. In the NGS results, an whole genome sequence of norovirus caused foodborne outbreak case was assembled with reference genome and constructed norovirus GII.4 complete sequence. It was clustered with 2006b variants. In the case of groundwater sample, a contig, ranged from 4,000bp to 6,000bp, especially exhibited high coverage depth and identified NoV GII.17 in RdRP and capsid region. In additional analysis, three norovirus recombinants detected in groundwater, food and outbreak case in 2015. During 2012-2017 in South Korea, genotypic shift was observed from GII.4 to GII.17. Moreover, in GII.4 variant analysis, the dominant genotype was shifted from NewOleans to sydney variants. This results were correlated with recent KCDC aritcles.
3. Development of a real-time PCR kit for rapid screening of 7 foodborn viruses and 6 protozoa.
The 7 foodborne viruses including enteric viruses such as hepatitis A virus, rotavirus, astrovirus, enteric adenovirus, hepatitis E virus and sapovirus and 6 protozoa including Cryptosporidium, G. lamblia, E. histolytica, T. Gondii, Kudoa, C. cayetanesis have become one of the significant public health concern. In this study, a real-time PCR kit was developed for simultaneous detection of 7 foodborn viruses, and a real-time PCR kit for simultaneous detection of 6 protozoa was also developed to minimize the analytical effort. Each tube of strip for viruses kit was designed to contain PCR premix, enzyme and each primer set for targeted virus was also included in sequence. As to the kit for protozoa, each tube contains PCR premix, enzyme. Furthermore, the identical PCR condition was applied for all the tube in use of both kit. The applicability of the kits in routine laboratory use was verified by testing of KFDA and other governmental department. These results demonstrated that the kits represents a simple and sensitive screening method for the reliable detection of foodborne viruses and protozoa in a real-time PCR reaction.
4. Development of PCR positive controls for rapid detection of foodborn viruses by conventional RT-PCR and real-time RT-PCR assay
Conventional PCR and real-time PCR assays are being currently used for the detection of foodborne viruses. The goal of this study was to develop PCR postive controls for rapid detection of foodborn viruses including hepatitis A virus (HAV), rotavirus, sapovirus, hepatitis E virus (HEV). The 4 positive controls were designed to include the same binding regions for the forward and revers primers of each target gene. Furthermore, partial sequence of enteric adenovirus genome was inserted between the primer sets, resulting in difference in amilicon size with that of positive sample. Conventional RT-PCR assay results revealed that amplicons from the positive controls of each virus were completely recognized as different size with those of positive samples. Amplication plot of positive control for sapovirus was also observed, demonstrating its possible application in real-time PCR assay. In conclusion, these PCR positive controls could be an important assets for the routine PCR detection of foodborn viruses.
