DNA microarray (DNA chip) is a powerful technology which allows diagnosis of many target nucleic acid molecules for disease-causing mutations or presence and absence of infectious agents such as viruses all at once. In spite of the major advantage, the method is not widely used for diagnostic purposes due to the cumbersome processes involved in the use of the method (For example, purification of nucleic acids, amplification of target nucleic acid sequences, hybridization with capture oligonucleotide probes, and scanning of the chip for the labeled spots). The purpose of this study was integration of the major steps used in the diagnosis by DNA microarray so that the integrated process can be easily adopted for automation of the diagnosis by DNA microarray as well for saving of labor, cost, time and multiple manipulations. In this study, I discovered that the DNA amplification and hybridization of the amplified DNA with the capture oligonucleotide probes immobilized on the surface of solid support such as glass slide can be performed all in the same PCR reaction mixture in the chamber assembled on the surface of DNA microarray slide. In addition, the hybridization step in the PCR reaction mixture increases the signal about 5 fold as well as detection limit. I discovered also that use of asymmetric PCR promotes assembly of branched DNA between several strands of PCR product and one molecule of capture probe during the hybridization step. Overall this resulted in about 30 fold increase in signal compared to the conventional method such as hybridization of PCR product in a buffer solution. The method also produces tremendous increase in sensitivity of detection to the extent of one molecule of target DNA with high signal/noise ratio. I have successfully applied the method to correct genotyping of HPV DNA in the cervical specimens of human patients. I also found that the cervical cells can be simply heated in a solution to release the DNA which is satisfactory for PCR and hybridization on chip. Thus, this simple method can be advantageously adopted for the integrated process of diagnosis of HPV infection. The integrated process should be applicable for automation of diagnosis by DNA microarray as well as by other methods that involve DNA amplification and hybridization with oligonucleotide probes.
