WT_Inhi 구조에 대한 3개의 대표구조를 뽑아서 pharmacophore를 얻기 위해 LigandScout 프로그램을 수행하였다. 각각의 구조에서 나온 hypothesis들을 합쳐서 dynamic structure-based hypothesis를 만들고, 이들 validation에 이용하였다. Sirtuin 2 (SIRT2) is one of the emerging drug targets in chemotherapy field mainly associated with many diseases such as cancer, Parkinson’s etc., The aim of this work has been to investigate, the structural details in presence of substrate and inhibitor using molecular dynamics simulations as well as pharmacophore modeling technique used to find a novel and potent inhibitors from various small molecules databases like ChemDiv, Maybridge, Chembridge, and NCI.
In the first part, molecular dynamics (MD) simulations was used to find the structural changes in presence of substrates (NAD+ and acetylated lysine) and inhibitor (sirtinol). Due to the lack of SIRT2 complex structures molecular docking was carried out to dock the substrate and inhibitor. The suitable binding orientations of substrate and inhibitor were selected based on the critical interactions. The wild type (WT), Q167A, H187A, F96A, and F96Y, Apo form, complex with substrate and inhibitor were subjected to 5 ns MD simulations. The simulations were performed to refine the orientations of substrate and inhibitor as well as to investigate the conformational changes of SIRT2 upon their binding. In addition, our simulation results revealed the displacement of F96 upon substrate and inhibitor binding induced an extended conformation of loop3. Hence to prove the importance of F96, it was mutated to Ala and Tyr but the mutations fail to form the assembly and disassembly of C-site which proved that only Phe is able to form a suitable pocket for the deacetylation process of SIRT2.
In the next part, in silico mutational studies were carried out for Bsite residues to prove the assembly and disassembly of C-site which plays a vital role in SIRT2 deacetylation. Michael et al., reported that B-site (Q167 & H187) mutation decreased the SIRT2 activity but still the structural changes were not reported. Compared the wild type (Apo and complex forms) with B-site mutations (Apo and complex forms). In case of WT, the nicotinamide part forms π-π interactions with F96 and makes this residue rigid but in case of mutations this interaction was aborted.
