The development of computer technology makes possible a simulation of protein-ligand docking. Lots of researchers have been developing several docking programs, and speed and accuracy of these programs have been constantly improved. However, docking results of these programs are still imperfect and computational burden make the simulation hard to perform for general researchers. In this study, I developed web-based DockMD system using an existing docking program and molecular dynamics simulation. This system can predict more accurate docking results by using molecular dynamics simulation, and computational time is reduced with the use of a cluster server. In addition, the DockMD system was made as a web-based automated system for providing convenient access and graphical visualization. The DockMD system was tested in two different ways. First, I verified the accuracy of docking results using known protein-ligand structures. The test revealed that exact docking results could be obtained with molecular dynamics simulation, even though other docking programs could not find the exact conformation. Second, I tested the DockMD system using two proteins (tyrosinase, methyl parathion hydrolase), the protein-ligand interactions of which have been actively studied using various ligands. Although no experimental structures are available for comparison, I got the docking structures with the ligand bound around the expected active site of the protein. Therefore, it is possible to predict a docking structure between a protein and a ligand using the DockMD system. The DockMD system needs to be improved in some parts. Nonetheless, I suggest that this system would make the docking simulation more effective and convenient.
