UTI is associated with many bacteria, Escherichia coli is the predominant causative uropathogen. Usually, virulence genes are often used for detection of uropathogenic bacteria by PCR methods. However, it has a detection limit because of possibility of mutation. To overcome the limitation of detection, 16S rRNA gene as having a conserved region for identification of bacteria is used. Quantification real-time PCR (qPCR) and multiplex PCR (mPCR) assays are powerful tool for diagnostic and research and these have advantages such as high specificity and sensitivity. In this study, 16S rRNA gene is compared with fimH gene in virulence genes for detection and counting of E. coli as major causative uropathogen using qPCR assay. A result of 28 patient samples have shown 100% detection rate for 16S rRNA gene and 82.1% detection rate for fimH gene. The result also confirmed E. coli cell counting by approximately 1.2 x 108 CFU/ml and 6.7 x 106 CFU/ml 16S rRNA gene and fimH gene, respectively. Furthermore, mPCR assay was developed by using 16S rRNA gene and also can detect in many uropathogen also in this study found the confirmed specificity in 4 out of total 200 strains. For more describing, this specificity of this method especially in E. coli and can detect for other 3 bacteria such as Enterococcus spp., Staphylococcus spp., and Proteus spp.. Therefore, the developed qPCR and mPCR assays based on 16S rRNA gene expect that these will be a useful tool of more rapid and accurate diagnosis and screening in urinary tract infection.
