PCR은 세 종류의 프라이머를 이용하여 수행하였다. 1) F. oxysporum f. sp. raphani 유전체 정보 중 repeat 배열에서 설계된 SNP마커, 2) F. oxysporum f. sp. raphani 와 F. oxysporum f. sp. conglutinans 의 두 유전체의 염기서열 비교 후, raphani 특이적 SNP 마커, 3) raphani 와 conglutinans 두 유전체 공통서열 내 repeat 서열에서 설계한 SNP 마커, 이상 28개를 이용하여 PCR을 수행하였다. 각 토양에서 추출한 DNA로 PCR을 수행한 결과 1) repeat 배열에서 설계된 SNP 마커로 토마토 시들음병 (F. oxysporum f. sp. lycopersici) 및 양배추 (F. oxysporum f. sp. conglutinans) 시들음병 DNA를 PCR 한 결과 10개 중 2개에서 raphani와 conglutinans 사이의 다형이 확인되었고, 3) raphani와 conglutinans 공통서열의 repeat variant를 이용한 SNP 마커 14개 중에서는 1개의 마커에서 raphani와 conglutinans 간의 다형이 확인되었다. 그러나, 2) raphani specific 한 repeat variant 마커 4개에서는 다형이 관측되지 않았다. 이 연구로 무 재배 포장에서 토양 내 무 시들음병 균주의 존재 여부를 PCR을 이용하여 확인할 수 있게 되었다. 또, raphani의 repeat sequence 유래 primer를 사용 할 경우, F. oxysporum f. sp. raphani, lycopersici 및 conglutinans가 구분 가능해졌다. 이후 DNA sequencing 분석을 통하여 fusarium 균의 기주식물 간 DNA sequence를 비교 하였다.

Fusarium wilt of radish is a soil-borne disease caused by the fungal pathogen Fusarium oxysporum f. sp. raphani. It causes severe yield losses in radish production area in Korea. Disease symptoms are the yellowing and dropping of leaves, vascular discoloration, and severe stunting, and infected plants eventually wilt and die as the disease progresses. F. oxysporum f. sp. raphani forms chlamydospore in the soil which can survive for long periods without a host-plant. In this study, we developed a rapid PCR-based method to detect the existence of Fusarium. f. sp. raphni in soil samples. Disease-infected soil was collected from two radish fields in Korea (Hongcheon, Gangwon province and Icheon, Gyunggi province). 300 g soil samples were each taken from four different depths—topsoil, 10 cm, 30 cm, and 50 cm. DNA extraction of F. oxysporum f. sp. raphani from soil was performed using DNA Extraction Mini Kit (Geneall, Co., Ltd. Korea). PCR was carried out with 15 novel primers designed from the genomic sequences, i.e. 1) ten primers designed from the consensus repeat sequences among five F. oxysporum f. sp. raphani, 2) one primer designed from raphani specific sequence from the synteny analysis between F. oxysporum f. sp. raphani and conglutinans (cabbage), and 3) four primers designed from repeat variant sequences of the consensus sequences between F. oxysporum f. sp. raphani and conglutinans. PCR successfully amplified the target bands from fungal DNA solution extracted from soils. Pathogen of Fusarium wilt was detected from the samples of all different depths of the infected soils. Several primers showed polymorphisms between F. oxysporum f. sp. raphani, lycopersici (tomato) and conglutinans. From the results, a PCR method was effective in detecting the presence of F. oxysporum f. sp. raphani in natural soil. The primers originally designed from genome sequence of F. oxysporum f. sp. raphani was able to distinguish the F. oxysporum f. sp. raphani, lycopersici and conglutinans. DNA sequencing analysis was performed to compare the DNA sequences of host plants of fusarium.
