Echiura is one of the most intriguing major subgroups of phylum Annelida because, unlike most other annelids, echiurans adults lack metameric body segmentation. Urechis unicinctus lives in U-shape burrows of soft sediments. Little is known about the molecular mechanisms underlying the development of U. unicinctus. The recently published polychaete, leech and earthworm genome sequences revealed an equally dynamic range of diversity at the genomic level. The availability of more annelid genomes will allow for the identification of evolutionary genomic events that helped shape the annelid lineage and better understanding the diversity within the group. We sequenced and assembled the genome of the common spoon worm, U. unicinctus. As a result, the U. unicinctus genome size was 644Mb, and the N50 was analyzed as 48, 181bp. And transcriptome analyses from various developmental stages and tissue of Echiurid can be of substantial value for understanding how gene repertoires are involved in early stages of development, ontogenic morphogenesis and the formation of an unsegmented body plan. Herein, we overviewed the developmental process from zygote to juvenile. A total of 914 million raw RNA-Seq reads were produced from 14 developmental stages of U. unicinctus and were de novo assembled into contigs spanning 63,928,225 bp with an N50 length of 2700 bp. The resulting comprehensive transcriptome database of the early developmental stages of U. unicinctus consists of 20,305 representative functional protein-coding transcripts. Approximately 66% of unigenes were assigned to superphylum-level taxa, including Lophotrochozoa (40%). The completeness of the transcriptome assembly was assessed using benchmarking universal single-copy orthologs; 75.7% of the single-copy orthologs were presented in our transcriptome database. We observed 3 distinct patterns of global transcriptome profiles from 14 developmental stages and identified 12,705 genes that showed dynamic regulation patterns during the differentiation and maturation of U. unicinctus cells. Transcriptome of 10 tissue was de novo assembled into contigs spanning 368,166,154 bp, and the N50 length was 846 bp. The resulting comprehensive transcriptome database of the 10 tissues of U. unicinctus consists of 125,706 representative functional protein-coding transcripts. The completeness of the transcriptome assembly was assessed using benchmarking universal single-copy orthologs; 98% of the single-copy orthologs were presented in our transcriptome database. We observed 4 distinct patterns of global transcriptome profiles from 10 tissues. Immunohistochemistry and F-actin staining were performed for muscular systems in U. unicinctus. Through F-actin staining, we found that muscle fibers began to form in the trochophore phase and that muscles for feeding were produced first. Subsequently, in the segmentation larval stage, the transversal muscle was formed in the shape of a ring in an anterior to posterior direction with segment formation, as well as a ventro-median longitudinal muscle for the formation of a ventral nerve cord. After that, many muscle fibers were produced along the entire body and formed the worm-shaped larva. Finally, the spatiotemporal expression of Uun_st-mhc, Uun_troponin I, Uun_calpoinin, and Uun_twist genes found in U. unicinctus was characterized to observe striated and smooth muscle. The U. unicinctus body wall muscle is composed of smooth somatic muscle, but during development, the striated muscle and smooth muscle genes were expressed similarly. The histological analysis of U. unicinctus adult body wall muscles showed differential gene expression of each muscle layer. This indicates a muscle type of U. unicinctus is similar to animals with slow and sessile lifestyles. However, U. unicinctus belong to Sedentaria, but morphologically and anatomically similar to Sipuncula, the ventral nerve cord is not specifically located in the intraepidermis or subepidermis, but is located independently inside the body. The neural development of these taxa has not been sufficiently studied and interpretations can vary widely. When the expression of serotonin and FMRF-amide was observed, perikarya was observed on both sides of each ganglia, and the nervous system during the development process appears to be a morphological segmentation animal. Wholemout in situ hybridization of a synaptotagmin1 ortholog in U. unicinctus (Uun_syt1) showed expression throughout the centralized nervous system (CNS), including the ventral verve cord (VNC) where it appears to correlate with mature 5HT+ and FMRF+ neurons. An ortholog of elav1 (Uun_elav1) showed expression in differentiated neurons of the central nervous system with continuous expression in the VNC, and the expression of neurons in each segment was observed as in the two genes, Uun_elav1 and Uun_syt1. Thus, it is concluded that during the development of U. unicinctus, it appears to show signs of morphological segmentation. In order to confirm the presence of axochord, expression of axochord-related genes (Uun_hedgehog, Uun_slit, Uun_netrin, Uun_noggin) was observed in the ventral nerve cord region, and the presence of ventro-median longitudinal muscle at segmentation stage was observed through phalloidin staining. However, through SEM analysis, no axochord was observed in adult. This is thought to be due to the characteristics of the developmental process of U. unicinctus. In the developmental process, movement is required for food feeding, and such axochord traces appear, but in adults, due to a settled type of lifestyle with less movement, it seems to have appeared. Through observation of U. unicinctus development process, bioinformatics data, muscle system and nervous system, it is considered to be an important animal model of U. unicinctus evolutionary embryology, and it seems to provide a clue to several questions about the evolutionary direction of Annelida.
