Marker assisted selection (MAS) is an effective strategy for improving genetic gain per breeding cycle using molecular markers associated with traits in interests. In this study, we conducted genome-wide association study (GWAS) to identify quantitative trait loci (QTL) for seven fruit traits including fruit height, width, shape index, weight, Brix, locule number and pericarp thickness. The phenotype variations of 162 tomato collection were evaluated in field trials over three years, and we used 34,550 genome-wide single nucleotide polymorphisms (SNPs) that identified from AxiomTM SNP array. In GWAS, we found a total of 29 QTL at P < 0.0001 explaining 9.40-23.68% of a total of phenotypic variations, and 14 of these represented novel QTL. We also optimized genomic selection (GS) for a collection of 162 accessions. Genomic estimate breeding values (GEBVs) were compared with observed phenotype using three GS models including the ridge regression best linear unbiased prediction (RR-BLUP), Bayesian LASSO (BL), and Bayesian A (BA), and six SNP sets were generated to evaluate the performance for phenotype prediction. The 192-marker set including QTL-associated markers showed the highest levels of prediction accuracy ranged from 0.68-0.87. These marker sets also used for additional validation with another population which have different genetic backgrounds. The results from GWAS and GS will be the useful resource for breeding elite lines in cultivated tomato.
