Investigating these interactions could provide valuable insights into the development and identification of new drug molecules, enzymes, and so on. Molecular docking simulation is a popular approach employed in the prediction of protein-ligand interactions on a large scale. However, the docking approach’s inefficiency to accurately predict the ligand-binding affinity and pose has affected the reliability of these approaches. In this study, I have tried to relate the molecular properties of the protein-ligand complex to the efficiency of AutoDock (version 4.2.6), a popularly used molecular docking tool, to understand and overcome the limitation of molecular docking. Ligand torsion number is related to the flexibility of the ligand molecule and is responsible for the torsional energy term in AutoDock’s scoring function. The binding affinities of 172 complexes predicted by AutoDock were compared with their corresponding experimental binding affinities. The AutoDock underestimated the predicted affinities in the complexes with high torsion numbers. A new weight factor was introduced for high ligand torsion number complexes to correct binding affinity underestimation. To understand the effect of molecular properties on the protein-ligand binding affinity, ligand, and binding pocket hydrophobicity values were analyzed with respect to the experimental binding affinity values. This combinatorial analysis showed that the interactions between a hydrophobic ligand and the binding pocket result in high affinity compared to the hydrophilic ligands. Additionally, it was also proved that the hydrophilic ligands bind specifically to hydrophilic pockets while hydrophobic ligands do not exhibit any specificity. To check how efficiently the ligand poses are predicted by the AutoDock tool compared to their experimental binding poses, ligand torsion number, ligand, and binding pocket hydrophobicity values were analyzed with respect to the RMSD values between the experimental and the predicted poses. The results suggested that the hydrophobic ligands deviate more than the hydrophilic ligands. The prediction efficiency differences might be due to the scoring function’s inability to evaluate their interactions accurately. The docking studies generally consider the protein molecule rigid and the ligand molecules flexible. So, the contribution to the final binding energy evaluated by the docking tool is more dependent on the structure and the properties of the ligand molecule. The presence or absence of a ring structure could have an impact prediction efficiency of AutoDock. The results showed that the ligands without rings deviate much lesser than the ligands with rings. The aromatic interactions between the ring and the amino acid residue in the binding site may not be evaluated precisely by the scoring function, which might affect the overall minimum energy. These results are expected to understand the limitation of Autodock results and enhance the predictability of the AutoDock, which can eventually contribute to the development of drugs and the screening of molecules.
