Also, I verified the extinction risk of wild Malus species caused by introgression and confirmed the hybridization between species in the genus Malus using population genetics. For re-evaluating the comprehensive phylogenetic relationships at the tribe level, I used complete chloroplast and nuclear genome sequences. A backbone tree was constructed based on comparisons using different inference methods (maximum parsimony, maximum likelihood, and Bayesian inference). The nuclear ribosomal internal transcribed spacer (nrITS) tree suggested the division of ten major clades within Maleae and Gillenia Moench (Gillenieae Maxim.). Phylogenetic results inferred from both datasets (chloroplast and nrITS) were incongruent, except some for the basal Clade I lineage, and this may be related to processes that frequently occur in Maleae, such as hybridization, incomplete lineage sorting, apomixes, and chloroplast capture. In this study, the boundaries of the genus were re-evaluated based on ten clades. Genetic diversity and extinction risk were evaluated for major progenitor species (Malus sieversii [Ledeb.] M.Roem.) of domesticated apples, its relative Malus niedzwetzkyana Dieck ex Koehne, and domesticated apple (Malus domestica Borkh.), which were spread in Kazakhstan. Specifically, 2,093 single nucleotide polymorphisms (SNPs) were generated from 11 populations using Restriction-site Associated DNA (RAD) sequencing, and the genetic structure and gene flow were evaluated across the populations. Analysis of molecular variance (AMOVA) results indicated that the variation between individuals was higher than that between populations. Putative Malus mandshurica (Maxim.) Kom. ex Juz. that were collected from the Korean Peninsula showed a high similarity to M. baccata regarding genetic distance and structure; therefore, it could be regarded as an ecotype of M. baccata. This study supports the discovery of distinct evolutionary histories and reproductive isolation units in general and familiar environments in the Korean Peninsula.
