본 연구계획의 제목은 "MLS 항생제 내성인자인 ErmSF 단백질과 23S rRNA와의 상호작용: 새로운 RNA-protein의 상호작용 기작에 대한 연구와 억제제 창출을 위한 상호작용 부위의 개발"이다. 현재까지의 연구 결과에의하면 MLS 항생제에대한 내성은 Erm protein에 의한 23S rRNA의 특정 부위 즉, A2058(E. coli coordinate)의 N6위치에 dimethylation 시킴으로써 항생제의 부착을 억제하는 target site modification이 임상적으로 매우 중요한 내성 기작임이 밝혀졌다.
본 연구계획의 제목은 "MLS 항생제 내성인자인 ErmSF 단백질과 23S rRNA와의 상호작용: 새로운 RNA-protein의 상호작용 기작에 대한 연구와 억제제 창출을 위한 상호작용 부위의 개발"이다. 현재까지의 연구 결과에의하면 MLS 항생제에대한 내성은 Erm protein에 의한 23S rRNA의 특정 부위 즉, A2058(E. coli coordinate)의 N6위치에 dimethylation 시킴으로써 항생제의 부착을 억제하는 target site modification이 임상적으로 매우 중요한 내성 기작임이 밝혀졌다. 그리고 이 과정을 수행하기 위해 일어나는 단백질과 RNA의 상호작용이 단백질의 구조 분석에따른 결과에 의하면 현재까지 밝혀진 것과는 전혀 다른 새로운 기작에 의한 것으로 밝혀져 있다. 따라서 본 연구계획을 통하여 ErmSF 단백질과 23S rRNA의 상호작용을 밝히고 이 상호작용 기작 (활성화부위에서의 상호작용을 포함한)에 근거하여 내성을 억제할 수있는 억제제를 창출할 수있는 부위를 개발하는 것이 본 연구계획의 목표이다.
제안된 연구목표를 수행하기 위하여 ① ErmSF, N-terminal end region(NTER;활성화부위포함, RNA와 잘 binding하는 것으로 알려진 R residue 30%함유 그리고 erm protein중 ErmSF에서만 발견됨) 및 구성 peptide, NTER truncated ErmSF등의 대량생산 및 ErmSF의 재활성화기작의 연구. ②Domain V의 truncation 및 활성조사를 통한 최소기질의 확립 및 특성조사 ③ site-directed mutagenesis, CD analysis, 활성조사 및 molecular modelling을 통하여 활성화부위 확정 및 특성연구 ④ EMSA 및 PACE analysis 및 kinetic analysis를 통하여 protein 및 RNA의 region 및 segment의 상호작용에 대한 binding의 특성 연구 ⑤ NMR기법을 이용한 NTER 및 최소기질에대한 구조적 특성연구
ErmSF단백질을 soluble form 및 재활성화(이를 분석하여 folding이 자발적으로 이루어지는 것을 밝혔음. 따라서 protein-RNA interaction연구에 좋은 단백질임을 밝혔음)하여 126mg, 171mg, NTER과 그 구성 peptide, 그리고 NTER truncated ErmSF를 각각 7mg, 30-40mg 59mg/L culture로 얻어내었고 NTER의 구조를 NMR기법에의하여 구조를 갖지 않는 것으로 밝혀내었음. NTER의 C-terminal end에 존재하는 64SQNF67과 60RRE62 motif가 활성화부위로 작용함을 밝혔음. 즉 S64는 methylatable adenine과의 상호작용, Q65는 methyl group의 전이 또는 A2058가 적절한 위치를 갖도록 하는 작용(proper positioning), F67은 활성화부위에서의 단백질과 RNA의 상호작용에 중요한 역할, 60RRE62는 methylatable adenine의 근처에 존재하는 GC base pair와 상호작용 하는 것으로 site-directed mutagenesis, CD analysis, biochemical analysis, 활성조사 및 molecular modelling과정을 통하여 밝혔음. 또한 본 연구책임자에 의해서 밝혀진 erm protein에의하여 인식되고 methylation될 수 있는 모든 구조적 특징을 가지고 있는 domain V를 점차적으로 truncation시키면서 활성을 검색함으로써 세계 최초로 이제까지 알려지지 않은 stem 73와 stem 74 및 stem 73와 loop로 이루어진 27, 23 그리고 21 nt의 RNA 최소기질을 밝혔다. 이러한 결과로부터 현재까지 stem 73가 기질활성에 필수적이라는 가설이 사실이 아니고 이 stem 73 sequence의 대부분은 stem 74에 의하여 대신 될 수 있다는 사실을 밝혔음. 이러한 사실에 바탕을 두고 erm protein에의하여 인식되고 methylation되는데 필수적인 core motif (5'GAAAGA3')를 제안하였음. 이러한 사실에 근거하여 core motif를 포함하는 27 nt의 minimal substrate를 제조하고 이의 구조를 NMR에 의하여 정확한 2차 구조와 일부의 3차 구조를 밝혔음. 그리고 erm protein의 완전기질인 domain V는 공간적으로 3개의 region(stems 75-79, stems 80-89 그리고 stems 90-93)으로 나뉘어져 있다. erm protein에 의해서 methylation될 때 각 region이 갖는 작용을, 각 region이 제거된 substrate를 제조하고 이들의 활성을 kinetic analysis에 의해 검색함으로써 밝혔음. 즉 stems 75-79, stems 80-89은 erm protein이 기질을 인식할 때 서로 상호 작용하지만 일단 methylation이 일어난 후에는 protein, RNA 또는 protein과 RNA가 공히 conformational change를 일으켜서 더 이상 상호작용을 하지 않는 것으로 밝혔음. 반면 stems 75-79은 기질이 단백질에 부착할 때나 methylation이 일어난 후에도 계속 상호작용을 하는 것으로 밝혔음. 한편 NTER은 stems 75-79, stems 80-89, stems 90-93와 binding을 하나 nonspecific binding인 것으로 확인되었으며, stems 73-75과는 specific하게 상호 작용하는 것을 EMSA(Electrophoret ic mobility shift assay: non-specific inhibitor인 tRNA의 첨가 및 competition analysis)를 통하여 밝혀내었음. 그리고 PACE(polyacrylamide gel co-electrophoresis)를 사용하여 그 강도가 Kd=28.3nM임을 밝혔음. 이 binding을 NTER을 구성하는 다양한 peptide의 대량생산 및 EMSA를 통하여mapping한 결과 NTER의 N-terminal segment는 stem 73부분과 상호작용을 한 반면 C-terminal segment는 stems 74-75와 상호작용을 하는 것으로 밝혀내었음. 그리고 NTER중 위에서 밝힌 활성화 부위 즉 60RRE62와 64SQNF67을 포함하는 22 amino acids로 구성된 peptide와 binding assay를 하여 본 결과 methylatable adenine을 포함하는 stems 73-75와 specific binding을 하는 것으로 밝혀짐. 따라서 이를 더욱 분석하게 되면 활성화 부위에서의 protein-RNA의 상호작용을 원자 level에서 더욱 명확하게 밝힐 수 있는 계기를 마련하였음. 이상의 결과를 종합하여 볼 때, 연구계획서에서 제안된대로 여기서 얻어진 결과들은 chemical, peptide 및 RNA의 형태로 erm protein에대한 억제제를 창출할 수 있는 가능성을 강력히 시사하고 있는 것으로 사료되어짐.

The title of this project is "ErmSF methyltransferase, MLS antibiotic resistance factor, its interaction with 23S rRNA: elucidation of novel protein-RNA interaction mechanism and investigation of potential inhibitor development site" The erm proteins confer resistance to the MLS (macrolide-lincosamide-streptogramin B) antibiotics in various microorganisms, including pathogens, through dimethyaltion of a single adenine residue (A2058, E. coli coordinate) of the 23S rRNA to reduce the affinity of antibiotics, thereby enabling the cells to escape from the antibiotics' action, and this mechanism is predominantly adopted by microorganisms resistant to the MLS antibiotics. Based on the structural analysis, protein-RNA interaction for this reaction have been known to occur through a novel mechanism. Therefore, we are going to elucidate the protein-RNA interaction mechanism of erm protein with 23S rRNA. And based on the interaction mode including the interactions at the active site, we will investigate the potential inhibitor development site for ErmSF.
To fulfill the research goal, ①Overexpression and purification of ErmSF, N-terminal end reegion(NTER: including active site and containing 30% R, can be found in only ErmSF among all of the erm proteins) and various peptides in NTER, NTER truncated ErmSF and refolding mechanism of ErmSF was investigated. ②Through the gradual truncation of domain V and their substrate activities, minimalist substrates and their properties were identified and characterized. ③By site-directed mutagenesis, CD analysis, activity assay and molecular modelling, identification and characterization for active site were achieved. ④Through the EMSA, PACE and kinetic analysis, interaction modes of each regions and segments of protein and RNA were identified and characterized. ⑤ By NMR, structure of NTER and minimal substrates were determined.
Overexpression and purification of ErmSF as a soluble protein(126 mg/ L of culture) and renatured ErmSF from inclusion body expressed in E. coli(171 mg/L: through the analysis of the renaturation procedures, ErmSF was found to have a strong tendency of spontaneous folding and this property is suitable for protein-RNA interaction study), NTER(7 mg) and various peptides in NTER(30-40 mg), NTER truncated ErmSF(59 mg) was accomplished. And the NTER was determined to be unstructured by NMR. The 60RRE62 and 64SQNF67 in C-terminal segment of NTER were identified as active sites through site-directed mutagenesis, CD analysis, biochemical analysis, activity screening and molecular modelling. That is, S64 shows an important role for interaction of protein with methylatable adenine, Q65 acts on positioning the methylatable adenine in proper position or directly involves in methyl group transfer, F67 is important for protein-RNA interaction in active site and 60RRE62 interact with GC base pair in the vicinity of methylatable adenine. Domain V is known to contain all the structural elements to be recognized and methylated by erm protein by principal investigator. Through gradual truncation of domain V and their substrate activity screening, novel minimal substrates such as 27, 23, 21 nt RNA substrates with only stem 73 or both stem 73 and stem 74 were identified. These results is contrary to the general notion, supported by other published results that stem 73 sequences are essential to substrate activity. Therefore, we hypothesized that most of the stem 73 sequences could be compensated by stem 74 sequences in recognizing and methylating by erm protein. Based on these hypothesis, we proposed the core motif(5'GAAGA3') which is needed for being recognized and methylated by erm protein. And the secondary and tertiary structure of 27 nt minimal substrate containing core motif were determined by NMR. Domain V, complete substrate for erm proteins, could be separated spatially into three regions, stems 75-79, stems 80-89, and stems 90-93. By the kinetic analysis using substrates without each region, the role of each region was investigated in methylation by erm protein. Stems 80-89 and 90-93 would interact with protein when protein recognizes the substrate, but after methylation, two regions do not interact with protein because either protein or RNA or both undergoes conformational change. In contrast, stems 75-79 interacts with protein both before and after methylation. In case of NTER, it was found to specifically interact with stems 73-75 through EMSA(electrophoretic mobility shift assay: by addition of nonspecific inhibitor tRNA and specific competitor) whereas it bound to stems 75-79, stems 80-89 and stems 90-93 nonspecifically and its binding affinity was determined Kd=28.3nM by PACE(polyacrylamide gel co-electrophoresis). Through EMSA using various peptides in NTER, C-terminal segment of NTER was found to interact with stem 73 while N-terminal segment interacted with stems 74-75. Furthermore, 22 amino acid peptide containing active sites, 60RRE62 and 64SQNF67 was found to interact with stems 73-75 with methylatable adenine, providing chances to analyze the precise interaction mode in active site in an atomic level. These results is believed to provide the basis to develop the inhibitors in the form of chemicals, peptide and RNA as described in grant proposal.
