연구의 목적 및 내용
이 연구에서는 궁극적으로 광단백질이 전자 들뜬 상태에서 가지는 구조 및 동력학의 특성을 밝히고, 이러한 특성들이 광단백질의 성질과 기능에 미치는 영향을 알아내며, 이를 통하여 새로운 광단백질을 개발하는 것에 대한 방향을 제시할 수 있는 기틀을 마련하고자 한다. 이러한 궁극적인 목적을 달성하기 위하여, 현재 사용 가능한 연구 방법들이 전자 들뜬 상태에는 적절히 적용될 수 없음에 주목하며, 이를 해결하기 위해서 새로운 이론 연구 기법을 개발하는 것을 첫 목표로 할 것이다. 이후 이들을 실제 단백질 계에 적용

연구결과
현재의 연구 기법들로는 광단백질의 중요 성격인 전자 들뜬 상태(electronic excited state)에서의 구조를 알아내기 어렵다. 이는 전자 들뜬 상태의 수명이 실험 분해능에 비해 매우 짧기 때문이다. 이러한 성격 때문에 이론 및 계산을 이용하는 연구가 유용할 것이나, 들뜬 상태를 이론적으로 기술하기에는 여전히 계산 부담이 많으며, 일반적으로 적용할 수 있는 실용적인 연구 기법은 여전히 존재하지 않는다. 이 연구에서는 IM/MM이라 부르게 될 새로운 이론적 접근 방법을 개발하고, 이를 다양한 광단백질들에 응용할 것이다. IM/MM은 현재 이용 가능한 QM/MM 연구 방법과 순수 molecular mechanics(MM)의 장점들만을 가지게 될 연구 기법이 될 것다. 이 새로운 방법의 가장 큰 특징은 QM기법에서 얻을 수 있는 높은 신뢰도의 데이터들을 interpolation을 통하여 빠른 시간안에 재현할 수 있게 하는 것이다. 이러한 방식을 일반적인 MM기법과 결합함으로써, 높은 신뢰도와 빠른 계산 효율을 동시에 만족할 수 있는 단백질의 동력학 연구의 새로운 수단을 제공하는 것이다. 구체적으로는, 광단백질의 발색단 부분만을 단백질로부터 분리하여 interpolation할 수 있는 기법을 개발하고, 이에 대한 도함수 표현 등 동력학 연구를 위한 도구들을 구현하는 일들을 진행할 것이다. 이후에는, 녹색 형광 단백질과 광활성 황색 단백질 계열의 단백질들이 들뜬 상태에서 어떠한 구조 변화를 보이며 이러한 구조 변화가 그들의 기능이나 광학적 안정성과 같은 성질들의 변화에 어떠한 영향을 주는지에 대하여 체계적으로 연구해 나갈 것이다. 아울러, IM/MM을 원뿔 교차점 부근의 동력학 연구를 위한 수단으로 꾸준히 발전시키고 이를 응용해 나갈 것이다.
연구결과의 활용계획
제안된 연구의 1단계 과제인 IM/MM의 개발이 성공하면 QM/MM과 같이 학계에서 널리 쓰이는 일반적인 방법으로 발전할 가능성을 가진다. 또한, 이 방법은 들뜬 상태 단백질이라는 다방면의 과학분야에서 관심을 가지는 대상을 연구할 수 있는 수단을 제공하여 주므로, 이론화학의 방법에서 출발하여 구조 생물학이나 생물리학의 연구를 도울 수 있는 방안을 만들어 가는 좋은 예가 될 수 있을 것이다. 이러한 측면에서 연구에 참여하는 연구진에게 다양한 분야에 대한 교육의 기회를 제공하는 계기도 될 것이며, 광단백질의 들뜬 상태에서의 구조와 기능 사이의 관계를 규명한다는 궁극적인 목표의 달성은, 각종 광단백질을 조작하는 유사한 분야에 새로운 연구 방향을 제시하는 것과 같은 도움을 줄 수 있다.

In this study, we will elucidate the relations between the structure/dynamics and the functional properties of electronically excited proteins. Because currently existing approaches in structural biology conventionally use ground state information and are not adequate in characterizing excited states, we will first design a new method for theoretically studying proteins on their electronically excited states. After the development, we will apply it for studying the structural and dynamical behaviors of excited photoproteins. Through this new understanding, ultimately, we aim to provide additional guides in designing new fluorescent and/or photodynamics proteins
Result
With currently available research tools, it is difficult to obtain protein structures after electronic excitation at high resolution. This is primarily due to the relatively short lifetime of the excited states compared to the experimental time resolutions. In this regard, theoretical means will be attractive alternatives. However, efficient and generally applicable methods still do not exist. In this proposed study, we will develop an interpolation mechanics / molecular mechanics (IM/MM) technique and apply it to studying various photoproteins. IM/MM will combine strengths of quantum mechanics / molecular mechanics (QM/MM) and pure molecular mechanics (MM) methods, and will construct potential information through interpolating high fidelity QM data. By merging this interpolation approach with conventional MM method, a new research tool for obtaining highly reliable and yet computationally efficient protein models can be established. Specifically, we will develop a method of describing chromophore units that are covalently attached to protein chains separately from the large protein. We will also develop auxiliary functionalities such as first derivative of such split model to facilitate dynamics studies. Eventually, we will apply the developed technique to green fluorescent protein variants and photoactive proteins for studying their structural and dynamical features on the excited state. We will focus on providing basic understanding regarding the correlation between the structure and functional / operational properties such as photostabilities of fluorescent proteins.
Expected Contribution
When the proposed IM/MM is successfully developed, it will have a potential to become a widely applied research tool. In addition, the method will generate a new way of studying photo-excited proteins, which are of interest for many scientists in the field of chemistry, physics, and biology. The development process will also provide the participants with helpful exposures to research topics from various disciplines. Ultimately, fulfilling the purpose of elucidating the structure-function relationship for the electronically excited proteins may help protein engineers to have new design guides for modifying the fluorescent proteins toward better functionalities.
