○ 연구결과
1. 멜론의 품종지문화 연구 및 순도검정 마커 개발
우리나라에서 멜론은 일반 멜론과 동양계 멜론인 참외로 계통이 나뉘어 유통과 소비, 재배가 구분되어 이루어지고 있는 실정이다. 멜론은 참외에 비하여 상대적으로 경제적 가치와 대중성은 떨어지나, 고급 과일로서 인식은 높은 편이며, 수출 비중 또한 과채류 작물 중에서 가장 높은 편으로 미래 새로운 소비와 시장 창출 측면에서 가장 가능성 있는 작물로 꼽힌다. 본 과제에서는 이와 같은 멜론에 대하여 국내에서 육성된 주요 유통품종(elite breeding line)을
○ 연구결과
1. 멜론의 품종지문화 연구 및 순도검정 마커 개발
우리나라에서 멜론은 일반 멜론과 동양계 멜론인 참외로 계통이 나뉘어 유통과 소비, 재배가 구분되어 이루어지고 있는 실정이다. 멜론은 참외에 비하여 상대적으로 경제적 가치와 대중성은 떨어지나, 고급 과일로서 인식은 높은 편이며, 수출 비중 또한 과채류 작물 중에서 가장 높은 편으로 미래 새로운 소비와 시장 창출 측면에서 가장 가능성 있는 작물로 꼽힌다. 본 과제에서는 이와 같은 멜론에 대하여 국내에서 육성된 주요 유통품종(elite breeding line)을 대상으로 SSR 분자표지를 이용한 품종 지문화 및 F1 종자 순도검정 마커 개발을 목적으로 연구를 수행하였다.
전체 351개 박과류 유래 SSR 마커에 대하여 cross-species amplification 방법으로 다형성 선발을 실시한 결과 품종 지문화에 유용할 것으로 판단되는 75개의 분자표지를 선발하여 전체 멜론 공시품종의 DNA 지문화 검정에 사용하였다. 그 결과 최종적으로 56개가 48 품종 전체 공시품종 집단에 대하여 정상적이고 유용한 다형성 패턴이 있는 것으로 분석 되었다. 검정된 총 alleles 수는 215개이고 전체 56개 분자표지의 평균 PIC 값은 0.632이고, PIC 값 0.9 이상으로 다형성 정도가 매우 높은 분자표지는 WM68, CMGAN12, CMSSR12로 각각 0.905, 0.909, 0.940인 것으로 분석되었다. 멜론 48 공시품종에 대한 유연관계 분석 결과 덴드로그램 상에서 유전적으로 크게 3개의 품종군으로 분리됨을 알 수 있었다. 그룹 A와 그룹 B에는 각각 네트가 형성되는 얼스 계통과 Galia 계통으로 구분되어 졌다. 그룹 C에는 Honeydew와 Piel de Sapo 등 모두 코르크 형성이 없는 무네트 멜론 품종군들이 포함되었다. 본 과제의 공시품종에 대하여 식별이 가능한 최대 효율의 최소 마커 세트로는 PIC 값 0.8 이상 7개 마커가 가장 기본적인 마커 세트로서 이용될 수 있을 것으로 사료되었다. 재배시험 결과를 바탕으로 멜론 공시품종의 표현성 특성과 본 과제에서 수행 SSR 마커에 의한 멜론 genotype의 연관관계를 검정한 결과 r=0.526으로 비교적 낮은 상관관계(matrix correlation)를 보였다. 따라서 본 과제에서 56개 SSR 마커를 사용하여 검정된 멜론 공시품종의 유전적 유연관계를 바탕으로 품종보호의 요건인 구별성 판단의 근거로 삼거나 품종간 최소거리를 설정하는 기준으로 준용하는 것은 타당하지 않는 것으로 판단되었다.
멜론 F1 유통품종인 ‘발렌타인 춘추’와 ‘달마시안‘에 대하여 각각 선발된 분자표지 WM124와 WM50을 이용한 순도검정을 실시하였다. 본 분자표지는 포장순도 검정을 대체하여 실내검정에 활용할 수 있을 것으로 보여지며, 특히 SSR 마커임에도 일반 아가로스 젤(2.5%)에서 분석이 가능하여 육종 현장에서 실용적인 활용이 가능할 것으로 판단되었다.
Polyacrylamide big gel 분석에서 다형성이 인정되지만 특이성이 떨어져 활용이 어려운 것으로 분석된 33개의 SSR loci에 대해서는 특별히 genome walking을 통한 마커 특이화 과정을 진행하여 다형성 마커로 선발하고자 하였다. 염기서열 분석 결과 당초 예상했던 것과 달리 priming region의 염기 변이가 많지 않아 품종간 돌연변이 요소가 마커의 특이성 저하에 직접적인 원인을 제공하는 가장 큰 요인이라고 보기는 어려웠다. 결론적으로 ‘weak allele’의 특이성 저하가 직접적인 원인을 제공하는 가장 큰 요인이라고 보기는 어려웠다. 결론적으로 ‘weak allele’의 특이성 저하가 priming region의 mismatch와 관련되기 보다는 primer의 design 자체가 적절하지 못하다는 결론을 얻을 수 있었다. 이와 같은 결과를 바탕으로 genome walking이 완성된 17개 SSR loci에서 유래한 18개 마커에 대하여 새로운 프라이머를 제작함으로써 프라이머 특이화를 마무리 하고 48개 멜론 공시품종의 다형성 분석에 성공적으로 활용할 수 있었다.
2. 수박의 품종지문화 연구 및 순도검정 마커 개발
수박 유통품종을 식별할 수 있는 분자생물학적 기술을 개발하기 위하여, 박과작물에서 개발된 SSR marker의 활용 가능성 탐색, 분자표지에 의한 국내유통품종의 유전적 유연관계 분석, DNA marker와 형태적 특성과의 상관관계 분석, F1 순도검정에 SSR marker의 활용 등에 대한 일련의 연구를 수행하여 얻어진 결과를 요약하면 다음과 같다.
수박 유통품종 식별에 적합한 SSR marker를 선발하기 위하여 멜론에서 유래된 231개와 오이 유래된 96개를 수박에 적용하였을 때 멜론의 경우 총 231개의 분석 마커중 60개만이 수박에 안정적으로 유전자 증폭이 이루어졌으며, 이들 마커중에서 10개가 다형성을 보이는 것으로 나타났다. 오이 유래의 SSR marker 96개중 21개가 수박에 이용할 수 있었으나 다형성을 보이는 것은 4개에 불과 하였다. 그리고 수박에서 기 개발된 SSR marker 88개를 공시품종에 적용하였을 때총 37개의 마커가 다형성을 보이는 것으로 분석되었다. 그리고 협동연구기관에서 개발된 SSR marker 91개를 분석하여 19개의 마커에서 다형성을 나타내어, 본 연구기간 동안 수박 DNA 분석에 적합한 총 70개의 marker를 선발하였다. 이들 마커의 평균 대립유전자의 수는 3.74개로 나타났고, PIC 값은 0.078~0.800 범위에 분포하였다. 이 결과를 근거로 하여 UPGMA 분석을 통한 덴드로그램을 작성한 바 전체 유사도 지수는 0.18~0.99로 나타났고, 유사도 값 0.70을 기준으로 할 때 수박 49품종은 총 5개의 품종군으로 분류되었다. 품종식별에 필요한 최소 SSR marker 선정하기 위하여 PIC 값이 0.30이상이면서 밴드패턴이 깨끗한 29개의 SSR를 선정하여 이를 코드화한 다음 덴드로그램을 작성한 바 공시품종 모두 식별이 가능한 것으로 조사되었다. 품종식별용 수박 29개의 SSR marker와 70개의 SSR marker에 의해 작성된 덴드로그램의 상관정도는 아주높게 나타나 29개 SSR marker만으로 품종식별이나 유전적 유사도 검정에 활용 가능한 것으로 분석되었다. 또한 협동연구과제에서 조사된 수박 29품종의 형태적 특성과 SSR marker의 genotype과의 상관관계를 분석한바 상관계수가 r=0.523으로 낮게 나타났다.
수박 F1 순도검정에 분자표지인자의 활용 가능성을 분석하기 위하여, ‘금천’외 4품종의 양친에 대해 다형성을 보이는 13개의 마커를 선발한 다음 ‘스피드’ 112 개체, ‘꿀보단’ 116 개체를 분석하였을 때 F1에서는 양친의 대립유전자가 나타나는 heterozygous한 밴드 패턴을 보여 100% 교배가 됨을 확인할 수 있었으며 이 마커는 금후 수박 F1 품종에 순도 검정에 직접 활용이 가능할 것으로 나타났다. 그리고 수박 SSR marker의 유전양상을 조사하기 위하여 SSR marker WM139, WM392를 이용하여 ‘금천’, ‘스피드’ 품종의 F2 집단에 대해 분석한 바 마커의 분리양상이 멘델의 이론적 분리비에 적합한 것으로 나타났다.
향후 이러한 연구결과 중에서 수박품종식별용 마커 29개는 자동염기서열분석기와 모세관전기영동장치를 활용하여 분석 마커별로 대립유전자의 크기를 정확하게 판단하여 국내 통품종의 DNA profile data base 구축에 활용할 것이며 이 결과는 품종보호출원시 출원품종의 대조품종의 선정 가능성 탐색, 품종보호권 침해 조사, 분쟁종자대비시험과 종자유통 조사시 품종의 진위성 분석 등에 직접 이용이 가능할 것으로 사료된다. 그리고 본 연구과제에서 개발된 수박 순도검정용 마커 13개의 경우 실험실내에서 F1 순도검정이 직접 가능하기 때문에 종자생산에 소요되는 시간, 노력, 경비를 크게 줄일 수 있어 종자생산 비용 절감에 매우 유용하게 이용될 수 있을 것으로 사료된다.
3. 수박 유래 고유 마커의 개발과 활용
본 연구개발 과제에서는 식물 품종 심사기준의 방법을 제공하고, 형질변형 때문에 발생하게 되는 품종의 균일성이나 우수성의 훼손 정도를 유묘기 상태에서도 확인이 가능하도록 하는 기술적 기반을 핵산 표식인자의 개발을 수행하여 제공하는 것을 연구의 내용 및 범위로 설정하였다. 과채류 중 수박을 연구재료로 선정하였고, 핵산 표식인자 개발 방법 중 정확도면에서 뛰어난 방법으로 알려져 있는 simple sequence repeats (SSR)과 gene-specific marker 기법을 적용하여 그 효율성을 검정하고, 이 방법들을 통하여 개발된 표식인자들을 안정적으로 사용할 수 있는 최적의 조건과 분석체계를 확립하고자 하였다. 본 연구과제에서 개발되어 확보된 핵산 표식인자들은 F1 선별 및 품종변이 판정 등에 사용될 수 있으며, 종내 및 종간 품종간의 변이 추정 및 수박의 유전적 다양성의 측정에 이용될 수 있도록 하였다. 그리고 본 연구과제의 결과물들을 모두 가시화, 계량화하여 공개함으로써, 연구자와 농업관련 종사자들이 연구에 의하여 개발된 정보를 쉽게 접할 수 있도록 하고, 차후 계속 개발되어질 핵산 표식인자들의 체계적인 데이터뱅크 구축의 원형을 제시하는 것이 본 연구과제에서 설정한 연구범위이다.
4. 멜론, 수박의 재배시험 특성검정 및 포장 순도검정
국내에서 시판되는 네트멜론 23품종과 유럽종 11품종, 국내시판 무네트멜론 12품종, 유럽종 2품종 등 48품종을 대상으로 재배시험 및 특성을 조사한 결과 초형, 유과의 모용, 과형, 네트의 밀도와 솟음, 과피색, 과육색, 숙기등에서 국내품종들간의 차이가 있었고 유럽에서 재배되는 품종과의 차이는 확연히 다른 구별성이 있었다.
수박의 경우 타원형 호피 수박계 스피드꿀 수박 외 12품종, 소과종 수박 꼬마 수박 외 5품종, 원형계 금천수박, 3배체 수박 씨제로, 씨제로꿀, Tropical type Champion외 6품종 등 30 품종에 대한 재배시험 및 특성조사를 실시하였다. 타원형계수박의 초형은 큰 차이가 없었고 단지 잎의 형태에서 결각의 정도와 크기 그리고 엽색에서 약간의 차이를 발견할 수 있었지만 황피를 가진 타원형 수박은 줄기나 잎에서도 노란색이 나타나 확실하게 구분 될 수 있었다. 과의 모양에서는 원형계, 타원형계로 구분되며 과의 크기는 소과종, 중과종, 대과종으로 다양하게 개발되고 있다.
Tropical type은 국내 시판종과는 외형적으로 과형, 바탕색, 호피무늬에서 많은 차이를 나타내었다. 과육색은 주로 선홍색을 띠고 있었지만 일부 황육색을 가진 것도 개발되고 있다. 본 과제를 통하여 개발된 마커를 이용한 순도검정 기술로 인하여 수박, 멜론 F1 종자 생산의 안정성과 유통 대기 시간 단축을 가져올 수 있어 생산 비용을 줄일 수 있을 것으로 기대된다.

A melon (Cucumis melo L.) is classified into two groups of Western cultivar type (general melons) and Oriental melon in Korea, according to which marketing, consumption, and cultivation are distinguished. Melon, even less important in economic value and popularity, is recognized as high-class fruits compared with Oriental melon. Moreover, the melon is the top exporting item among vegetable fruit crops. So, it is expected that new consumption and market is generated in near future. At this study, we developed SSR markers and carried out DNA fingerprinting to cover main elite breeding lines of melon .
The primary marker selection was carried out in cross amplification ways about total 351 Cucumis-species derived SSR markers. Finally 75 markers were selected for a DNA fingerprinting of a total 48 melon accessions, and 56 finally gave an useful polymorphic patterns. An average PIC value of the 56 markers was 0.632, which cover a total alleles of 215. WM68, CMGAN12, and CMSSR12 gave the highest PIC value of 0.905, 0.909, and 0.940, respectively. Genetic association analysis based on genetic similarities resulted a dendrogram regarding 48 melon accessions. The dendrogram discriminated Earl's and Galia type, both of all are cork formation type, and categorized into different group, A and B. Melons without cork such as Honeydew and Piel de Sapo were included to another group C. Seven SSRs of more than 0.8 PIC value considered a basic marker set of maximum efficiency in identification of the accessions. The correlation between morphological characteristics of melon accessions and genotype by SSR markers was not high to 0.526. It was judged, therefore, that the genetic distances based on 56 SSR markers among the melon accessions were not proper to apply to judge distinctness that is a requirement for variety protection, or to set up minimum distances between varieties. WM124 and WM50 were selected specifically as seed purity certification markers for melon F1 hybrids of 'Valentine ChunChu' and 'Dalmatian', respectively. The F1 hybrids were targeted to test seed purity and the results assured that the indoor certification method using molecular marker is stable as to substitute conventional field testing. Especially the analysis adopting agarose gel system made it be possible for practical utilization on-breeding site.
In order to proceed marker specification, thirty-three SSR markers were initially chosen because they showed polymorphic pattern lacking sufficient specificity in polyacrylamid gel analysis. The primary results suggested that the insufficient specificity is derived from the low specificity of the primer and there may be some mismatches in the priming region, which is usually expected from the cases of cross-species amplification. We reached to the conclusion, therefore, that the markers could be refined if the problem of low specificity is made up, that mismatches of the primers are corrected. For the purpose, the markers were targeted to isolate corresponding alleles from related Oriental melon "cv. Gganchi". DNA walking method was adopted to produce extended allele sequence, which is necessary to get a new primer sequence. Finally, 16 alleles of 33 SSR markers chosen were defining using DNA walking method. Original oligonucleotide sequences of marker primers were compared and optimized based on the sequence information. Half of the primers showed 1-3 SNPs, while others have perfect match with original primer sequence. Even the SNPs were mostly single and identified in the middle of the primer sequence, suggesting the 'weakness of the allele' is not so closely related with primer mismatches as expected. Actually, correction of the mismatches had no critical effect on refining on the polymorphic patterns, which means, in turn, the nature of the allele is rather 'weak', so the priming site should be re-located. In this study, most of the primers were optimized as new one and successfully applied to the description of 48 melon (Cucumis melo L.) varieties. 13 out of 16 SSR markers refined produced improved polymorphic pattern which is sufficient to score.
2. Development of molecular markers and DNA fingerprinting for watermelons
This study was carried out to assess the potential of variety identification and to establish assessing of the genetic purity of F1 hybrid seeds using DNA markers in
watermelon.
SSR markers originally developed in melon and cucumber were applied cross-species to the watermelon (Citrullus lanatus) in an attempt to characterize genetic diversity. 81 SSR loci out of 231 SSRs from melons and 96 SSRs from the cucumber were detected in the watermelon varieties. Among the 81 primers, 14 evidenced polymorphisms in 24 watermelon varieties. Thirty seven polymorphic primer sets were selected from 88 of the SSRs derived from the watermelon developed by several researcher in USA and Spain. In addition, 19 polymorphic markers were selected from 91 SSR primer pairs developed from Korea university. A total of 70 polymorphic SSR markers were employed for variety discrimination of 49 watermelon varieties. Twenty-seven SSR markers were polymorphic in 49 watermelon varieties, revealing a total of 262 alleles. The average polymorphism information content (PIC) was 0.382 ranging from 0.078 to 0.800. Two hundred sixty two SSR loci were used to calculate Jaccard's distance coefficients for cluster analysis. A clustering group was categorized into 5 major groups corresponding to varietal types. Almost all of the varieties were differentiated by SSR marker genotypes. Twenty nine SSR marker with high PIC value (>0.3) was selected to establish minimum marker sets of variety identification from 70 polymorphic SSR markers. These markers can be discriminated 49 watermelon varieties by marker genotypes. The dendrogram generated after the UPGMA using 29 SSR-based genetic distances was similar to the dendrogram constructed with the 70 SSR data. The Mantel matrix correspondence test was used to compare the similarity of the matrices and the correlation coefficient value was 0.921. The correspondence between the morphological traits and the SSR-based similarity coefficient matrices was tested in a correlation analysis. no significance correlation was found between the SSR and morphological data.
These markers should be of value in other areas such as variety identification for consumer protection and resolving disputes concerning circulating seeds.
Microsatellite markers were used for assessing variation within parental lines and testing the genetic purity of hybrid seeds in watermelon. Twenty nine microsatellite markers were employed for fingerprinting 5 watermelon hybrids and their parental lines. These markers were discriminated across 5 hybrid varieties and parental lines. To test genetic purity of F1 varieties such as ‘Ggulbodan’ and ‘Speed’, 13 sets of markers were screened for P1, P2 and F1 varieties. These markers were found to be heterozygous in F1 plants of two crosses, respectively. In addition, we are analyzed to segregation mode and chi-square goodness-of-fit tests for microsatellite markers in the F2 population derived from two F1 hybrids, ‘Geumcheon’ and ‘Speed’. The segregation ratio of the DNA markers was fitted to theoretical segregation mode of 1:2:1. Interestingly, a segregation distortion was detected by WM392 in F2 plants derived from 'Geumcheon'.
These markers could be an efficient implement in the process of quality testing of hybrid seeds in watermelon varieties.
3. Development of new molecular markers in watermelon
Crop breeders have developed new cultivars through combination of genes affecting agronomic performance and market values, and every breeding program needs enormous time and labor. After releasing newly developed cultivars to farmers, maintenance of the superior genetic characters against unexpected mutations as well as plagiarism from other seed company are very important things to protect. Until recently, the identification of newly developed characters and plagiarism are mainly checked by phenotypically and physiologically distinguished characters. However, the recent years a lot of DNA marker techniques and markers to classify the genetic variations were actively developed. DNA markers, which are abundant and physiologically neutral, have been successfully used to classify species or families and estimate genetic divergence among families tested. Development of DNA markers for genotyping and studies of genetic diversity are commonly started from the findings of polymorphisms from undefined elements. In the study present here, specific primer sets were developed from SNP, URP, URP-derived SNP and cleaved URP-derived SNP. And also SSR markers were developed.
4. Growing test for melons and watermelons
In order to investigate cultivation test and traits of melon, we compared with 23 net melon species selling in domestic market, 11 net melons of Europe species, 12 no net melon species selling in domestic market and 2 no net melons of Europe species, respectively. As a result, some different among melon species selling in domestic market were showed in plant type, hair of young fruit, pericarp color, flesh color, ripening time, net density, and cork formation. But, melon species cultivated in Europe have not difference.
Plant type of watermelon of oval type was not significant different except that leaf has some difference in lobation size, lobation degree and color. However, yellow skin watermelon of oval type was clearly distinguished because of yellow color of leaf and stem. The shape of watermelon is divided into oval type and circle type. The size of fruits has been variously improving small, medium, and large fruit. The tropical type was different in appearance such as fruit shape, ground color, and tiger skin pattern when compared with species selling in domestic market. Although flesh color is scarlet generally, at present yellow color is developing.
