1. Redox-proteins 중 RNA metabolism에 관련된 단백질의 screening에서 Prx1을 candidate로 찾고 Prx1의 RNA 결합 능력 및 double-helix melting, transcription anti-termination 활성 등을 측정하였다. 저온에 대한 Prx1의 역할을 조사하기 위해 여러 종류의 동물세포주에서 Prx1을 overexpression 또는 knock-down하여 세포의 생존 정도를 MTT assay를 통해 측정하였고 그 결과 Prx1의 overexpression은 세포의 저온에 대한 저항성을 증가시켰고 Prx1의 knock-down을 저온에 대한 저항성을 감소시킴을 관찰하였다. Prx1과 결합하는 RNAs 타깃을 분리하여 시퀀싱 하였고 sequencing data를 분석한 결과 전체 reads 중에 96.21%가 intron에 맵핑되었고 흥미롭게도 그 중에서 non-coding RNA가 24%에 해당하였다. Sequencing된 data를 분석하는 프로그램인 IGV를 사용하여 맵핑된 non-coding RNA의 종류를 분석한 결과, 다양한 유전자의 intron으로부터 전사된 small nucleolar RNA (snoRNA)들이 대부분을 차지함을 확인하였다. Prx1의 타겟 RNA를 validation하기 위해 세포주에 myc-Prx1을 과발현시킨 후,CLIP을 통해 RNA를 추출한 후 qRT-PCR를 통하여 결합정도를 조사하였고 그 결과 mRNA에 대해서는 control에 비해 Prx1와 약 2-3배 이상 높은 결합력을 나타내었고 non-coding RNA중 분석한 snoRNA들은 약 6-8배 이상 결합력이 증가하였다. Prx1의 과발현은 snoRNA의 발현을 증가시키고 Prx1의 발현억제는 snoRNA의 발현을 감소시키는 결과를 통해 Prx1은snoRNA의 발현을 조절함을 확인하였다.
2. 식물의 RBP 단백질들 중 우량인자로 선별된 AtUP1의 전체 길이에 해당되는 부분 또는 J-도메인에 해당되는 부분, RRM-도메인에 해당되는 부분만을 각각 포함하는 단백질들을 대량분리 정제하여 향후 실험에 필요한 0.5㎍/㎕ 농도의 정제된 단백질들을 약 2 ml 정도씩 확보하였다. 시중에 실험 목적으로 판매되고 있는 M13 phage의 double strand 혹은 single strand 형태의 DNA와 식물의 total RNA, (Luc) Luciferase mRNA를 활용하여 AtUP1의 DNA 및 RNA결합특성을 확인하였다. 생물정보학적인 도메인 분석법에 의하면 AtUP1는 샤페론 활성을 가질수 있을 것으로 예상되었다. AtUP1의 전체영역 또는 J-도메인과 RRM-도메인 각각의 부분을포함하는 단백질들을 활용하여 기질단백질 보호 기능을 측정한 결과 AtUP1의 샤페론 활성을확인할 수 있었다. 정제된 재조합단백질을 활용하여 AtUP1의 열안정성 및 구조변화를Native-PAGE 혹은 FPLC 방법으로 분석하였다. 결과에 의하면 AtUP1는 샤페론 단백질들의보편적인 특성인 고분자구조를 가지는 것으로 나타났다. 식물 생육, 발달 및 스트레스 반응 관련 RBP 단백질과 RNA의 관계를 규명하고, RBP 단백질과 기질 RNA의 조절을 통한 스트레스 내성 신기능 작물 개발을 위한 플렛폼을 구축하고자 하였다. 우량 RBP 단백질로 선별된AtUP1 유전자의 돌연변이 개체 종자를 종자 기탁기관인 SALK에 분양 신청하여 확보하였고,AtUP1 과발현 식물을 형질전환을 통해 구축하였으며, 확보된 개체의 호모라인을 구축하였다. 우량 RBP 단백질로 선별된 AtUP1 유전자의 돌연변이 식물과 과발현 식물의 생육, 발달 및 스트레스 관련 표현형 및 생리적 특성들을 분석하였는데, 정상적인 조건에서는 대조식물로 사용된 야생형 애기장대 식물과 차이점을 발견할 수 없었지만 다양한 스트레스 조건에서, 야생형 애기장대 식물보다 atup1 식물은 스트레스에 민감하고 발아가 잘 되지 않는다는 결과를 통해 해당 유전자의스트레스반응 연고성을 추측할 수 있었다. AtUP1와 애기장대식물의 총 mRNA와의 결합 확인을 통해 스트레스 반응 하에서 RNA 샤페론으로서의 AtUP1의 역할과 기질 RNA들과의 기능연관성을 예측할 수 있었다. AtUP1 유전자를 탑재한 바이너리 플라즈미드를 제작하였고, 형질전환을 통해 해당 유전자의 과발현 식물을 개발하여 다양한 스트레스에 대한 내성을 확인할수 있었으며, 이러한 재료와 정보들을 통해 향후 다양한 스트레스에 내성이 있는 신기능성 작물 개발에 활용하고자 플렛폼을 구축하였다.
3. ATP 반응을 보이지 않는 40 여개 돌연변이체 스크리닝 하였고 그 중 eATP에 완전히insensitive한 7개 돌연변이체 확인하였다. ATP 처리 30분 후 Wild-type Microarray 분석결과620여개의 유전자의 발현이 변화하는 것을 확인하였고 16-2 돌연변이체는 eATP 에 대한Calcium 반응이 전혀 나타나지 않으며, MAPK 활성과 하위유전자 발현도 나타나지 않았다.eATP 중요 마커 유전자인 MPK3, CDPK28의 Quantitative RT-PCR결과 T-DNA 돌연변이체에서도 ATP에 전혀 반응하지 않는 것을 확인하였다. DORN1 receptor의 ATP 결합 활성은ligand 결합 특이성을 보이며 ATP 전처리는 세균성 병원균에 대한 식물저항성을 증가시키며또한 wounding 스트레스에도 관여하는 것으로 나타났다.
4. 식물 데이터베이스와 배추 BAC 클론 정보를 이용하여 식물생육, 발달 및 고온 스트레스 관련유전자군들의 1차적인 선별하여 마이크로칩을 이용한 선별된 핵심인자들의 유전자 발현 분석,생육 및 발달 관련 조절 인자, 고온 스트레스 신호전달 핵심인자와 RBPs 후보군을 최종 선별하여 고온스트레스 관련 배추 유래 16 glycine-rich RNA binding proteins의 동정 및 발현 분석하였다.생육 관련 유전자인 BrPP5의 아미노산 alignment 및 염기서열 상동성 비교 하였으며, 애기장대와배추 형질전환체에서 고온 저항성을 확인하였고 배추 50K 마이크로칩 이용 고온 스트레스 반응 배추 유래 306개 RNA-binding proteins 탐색 및 expression profiling을 하였다. 고온 처리배추 유래 RNA-binding proteins의 발현 분석, 고온 저항성 유전자 도입 애기장대 형질전환체개발, eATP 신호전달 핵심인자와의 식물 생육 및 발달, 스트레스 관련 RNA-결합단백질의 동정 및 녜트워크 분석, 벼 유래 glycine-rich RNA-binding protein (OsGRP1) 도입에 의한 고온저항성 애기장대 형질전환체 개발 및 플렛폼 구축하였다.

RNA-binding proteins (RBPs) play pivotal roles in post-transcriptional gene regulation, which controls almost every aspect of a RNA’s life, including RNA processing, splicing, stability, localization, translation and degradation. RBPs may be involved in processing a whole class of RNA, or work very specifically on certain targets. An increasing number of studies in diverse model organisms, applying genomic tools such as DNA microarrays or next-generation sequencing, revealed that RBPs specifically bind to distinct RNA groups that often encode functionally related proteins. In this study, we aimed to identify RNA targets of RBPs using RBP-RNA complex immunoprecipitation followed by deep sequencing and to elucidate the biological function of RBPs against stress response.
First, we identified the RNA targets of Prx1 by isolating the recombinant Prx1-RNA complex and sequencing the bound RNAs. By validating the candidate target RNAs using UV-crosslinking and immunoprecipitation (CLIP) followed by qPCR, we found that Prx1 specifically binds to snoRNAs and their interaction is enhanced by cold stress. In addition, Prx1 translocates into nucleus and interacts with snoRNA-associated ribonucleoproteins in nucleoplasm under cold stress. We show that Prx1 overexpression increases snoRNA expression levels, and conversely, Prx1 silencing decreases snoRNA levels. Importantly, Prx1 regulates snoRNA expression posttranscriptionally through enhancement of snoRNA stability. Altogether, our findings demonstrate a novel function of Prx1 as a snoRNA-binding protein. According to our knowledge, this is the first report describing a protein that can affect the expression level of snoRNAs posttranscriptionally, providing new insight into the regulation of snoRNAs themselves.
Second, novel RBPs were searched by bioinformatic approaches against a protein pool deduced from the Arabidopsis whole genome using SMART (Simple Modular Architecture Research Tool) program. Subsequently, the found candidates were subjected to a screening for stress responsive components. Afterward, stress responsiveness and RNA-binding function of the proteins was confirmed molecular biologically and biochemically, and cellular roles of the particular genes were pursued by establishing the mutant and overexpression plant lines. Representatively, an Arabidopsis 33kDa protein containing both an RNA-recognition motif (RRM) and a J-domain of DnaJ/hsp40 molecular chaperones (DnaJ) has been identified as a novel RBP in this research. Based on our results, the bacterially expressed and purified recombinant protein biochemically showed dual functions as a molecular chaperone and an RNA chaperone, implying the involvement of the protein in plant temperature stress response as an essential cellular protector under both extremely high and low temperature conditions.
Third, Adenosine 5’- triphosphate (ATP) is a well-known energy currency in all organisms. However, ATP also acts as a signal molecule when it is secreted outside the cell. A signaling role for ATP has been extensively documented in mammalian systems,including humans, since the first extracellular ATP (eATP) receptor was cloned in 1993. Recently, it was shown that eATP plays important roles in plant growth, development and biotic and abiotic stress responses. However, the mechanism of eATP recognition in plants remains enigmatic. Functional characterization of the genes involved in eATP signaling will greatly enhance our understanding of the role of eATP in plants. Indeed, we expect that our study of the first mutant described in this proposal will also enhance our understanding of plant resistance to biotic and abiotic stress and the role that eATP may play in these processes. eATP was first reported as a signal molecule in plants in the 1970s. The first report was the demonstration that exogenous addition of ATP stimulated the closure of the Venus flytrap, formation of nucleases in excised Avena leaves, and potassium uptake in maize leaf slices. Since these initial reports, a variety of laboratories have implicated eATP in plant root growth, pollen tube elongation, cell viability, gravitropism, nodulation, thigmotropism and various biotic and abiotic stresses. Despite the growing evidence that ATP as a signaling molecule, the plant eATP receptor, the key element of the signaling pathway, remains unknown.
Fourth, by screening the B. rapa 50K microchip array, 16 proteins have been found to up-regulated at least two-fold by permissive high heat stress. Of the 16 proteins, three RRM containing proteins (Bra024988–BrRRM, Bra015576–BrSR45a and Bra018581– BrSRP30) were studied in detail. Using Arabidopsis RNA-binding glycine-rich (RBG) proteins (AtRBGs) as reference, a total of 27 RBG sequences were identified in the B. rapa genome by a combination of synteny and non-synteny homology analyses. Using 24K B. rapa microarray chip, we identified the most BrRBG’s expression pattern in different tissues and under different abiotic and biotic stress conditions. BrGRP10 (Bra15926) is one of 27 B. rapa RBG proteins that contained one N-terminal RRM and glycine-rich C-terminal. We found that similar to the above-mentioned three RRM proteins, the expression of BrGRP10 was also up-regulated by heat treatment. We studied the expression pattern of three RRM and one RBG proteins by semi-quantitative RT-PCR during the different growth stages of B. rapa. Except BrSR45a, the other three proteins were expressed in almost all growth stages of B. rapa. Further, we generated many Arabidopsis transgenic lines encoding BrRRM, BrSR45a, BrSRP30 and BrGRP10 under universal promoter to determine their functional mechanism in providing heat tolerance. We also study one of rice RBG protein (OsGRP1–Os01g0164400) to enhance rice heat tolerance.
