2. 원예작물 유전체 해독소재 국화 및 근연품종의 배수성 분석
(1) 유전체 해독 소재 산국을 포함한 야생종의 염색체 분석 결과, 산국은 2배체 (2n=2x=18), 해국은 2배체(2n=2x=18), 백두구절초는 5배체(2n=5x=45), 울릉국화는 4배체(2n=4x=36), 감국은 6배체(2n=6x=54), 갯국은 10배체(2n=10x=90), 구절초는 6배체(2n=6x=54)로 관찰
(2) 염색체 검경법(chromosome counting)과 배수성 판별기(flow cytometer)를 통한 국화의 배수성 검경 결과, 효율적인 교배육성을 위해서는 유용한 국화품종의 염색체 검경법을 이용한 배수성 검경이 필요할 것으로 판단
3. 원예작물 유전체 해독소재 국화, 양파, 배의 major repeat sequence를 이용한 정밀 핵형 분석
(1) 산국
- 배수성: 2배체(2n=2x=18)
- 염색체 길이: 5.80(염색체 #9)~8.45(염색체 #1)um
- 염색체 구성: 7쌍의 중부동원체형(염색체 #1, 2, 3, 4, 5, 6, 7) + 2쌍의 차중부동원 체형(염색체 #8, 9)
- FISH 결과: 3쌍의 45S rDNA(염색체 #3, 7, 8) + 1쌍의 5S rDNA(염색체 #4) + telomeric repeats
(2) 국화 근연종 FISH 분석 결과
- 구절초(2n=6x=54): 6 loci의 5S rDNA와 12 loci의 45S rDNA
- 감국(2n=6x=54): 6 loci의 5S rDNA와 6 loci의 45S rDNA
- 해국(2n=2x=18): 2 loci의 5S rDNA와 2 loci의 45S rDNA

(3) 국화 수집종 FISH 분석 결과

- FISH 결과: 45S rDNA 4 loci + 5S rDNA 4 loci + 375bp tandem telomeric repeat
(4) 양파_신선황
- 배수성: 2배체(2n=2x=18)
- 염색체 길이: 10.68(염색체 8)~15.61(염색체 1)um
- 염색체 구성: 7쌍의 중부동원체형 + 1쌍의 차단부동원체형
- FISH 결과: 45S rDNA 4 loci + 45S rDNA 5 loci + 375bp tandem telomeric repeat
(5) ‘원황’
- 배수성: 2배체(2n=2x=34)
- 염색체 길이: 2.39~4.44um
- FISH 결과: 4쌍의 45S rDNA
4. 원예작물 유전체 해독소재 국화, 양파의 Cot 분석을 통한 major repeat sequence의 분포 조사
(1) 국화: COt-analysis를 통해 3종류의 COt-DNA를 분리하여 국화에 존재하는 major한 반복염기서열을 염색체 상에서 관찰하였다. COt-1 DNA의 분포는 염색체 전반에 걸쳐 나타나나 telemeric region에서 좀 더 뚜렷하게 관찰되었다. COt-10 DNA(COt-1 DNA 포함)는 뚜렷한 signal이 pericentromeric region에서 좀 더 뚜렷하게 관찰되었다. COt-100 DNA(COt-1 DNA, COt-10 DNA 포함) 염색체 전반에 걸쳐서 확인되었다. COt-analysis를 통한 관찰 결과, 국화 염색체 전체에 걸쳐 반복염기서열이 분포하는 것으로 파악된다.
(2) 양파: 양파의 Cot 분석결과, Cot-1 DNA와 Cot-100 DNA가 염색체 전반에 걸쳐 dispersed하게 나타났다. Cot-1 DNA는 특히 telomeric region에서 진하게 관찰되어 Cot-1 DNA가 포함하는 major repeat은 telomeric repeat을 포함하는 것으로 관찰되었다. 반면에 Cot-100 DNA는 painting되듯이 염색체 전반에 걸쳐 산발적으로 나타나 대부분의 주요반복염기서열을 모두 포함되는 것으로 판단되며 양파의 유전체 구성에 있어서도 반복염기서열의 비중이 상당히 큰 것으로 판단된다.
5. Banding technique을 이용한 염색체 분석
(1) 양파: ‘엄지나라’와 ‘신선황’ 양파의 CMA 밴드는 주로 telomeric region에서 강하게 나타났으며 일부 nucleolar organizing region(NOR)에서도 관찰되었다.
(2) 국화: 국화에서 DAPI 밴드 패턴을 분석 결과, DAPI 밴드는 모든 산국에서는 관찰되지 않았으며, 중-18(국야농원)과 울릉국화(수집종)에서는 주로 long arm telomeric region에서 나타났다. 밴드의 유무가 종 특이적 또는 염색체 특이적으로 나타나는 것으로 판단되어 밴드출현의 재현성만 확인된다면 종에 따른 염색체를 특징 짓거나 비교적 배수성이 높으며 염색체를 구별할 수 있는 마커가 부족한 4배체 또는 6배체 원종 국화의 핵형분석을 위한 요소로 이용이 가능할 것으로 판단된다.
6. 유전체 해독소재 양파와 국화의 유전체 분석 결과로부터 얻은 Repetitive sequence의 분포 조사
(1) 국화: 국화 DNA 염기서열 정보 분석 DATA 중 repetitive sequence에 해당하는 contig를 선발(농과원 원소윤 박사님 제공)하여 발굴된 repeat 인자의 NGS 정보를 요약하여 36개의 repeat 정보를 예측하였다. 36개의 repeat 정보가 확인된 인자를 동정하기 위해 컨티그별로 프라이머를 디자인하였으며 PCR 증폭 후, 이를 이용하여 probe를 제작하고 염색체 상에서의 분포를 확인하였다. 분석된 repeat sequence 가운데 probe 제작이 용이했던 13 probe를 선발하여 염색체 상에서의 위치 탐색 결과, 염색체 전반에 걸쳐 모두 나타났으며 대부분은 염색체 특이한 패턴은 보이지 않았다. 이의 결과를 토대로 산국 유전체의 상당부분이 반복염기서열 등으로 이루어지는 것을 짐작 할 수 있다.
(2) 양파: 양파의 유전체에서 transposable element를 분석(서울대 양태진 교수 연구팀의 도움)하여 ANS-TE와 ATP-TE를 탐침으로 제작하여 염색체 상에서의 분포를 조사하였다. ANS-TE와 ATP-TE 모두 염색체 상에서 disperse하게 관찰되었다. 그러나 재미있는 것은 DAPI band가 관찰되는 곳에서는 signal이 관찰되지 않았다.
7. 유전체 해독소재 버섯(만가닥버섯, 잎새버섯)의 염색체 관찰을 위한 프로토콜 개발
- 버섯 염색체는 염색체의 크기가 작고 세포분열 과정 중 중기상의 염색체를 arrest하는 과정이 어려워 이에 대한 연구 결과가 거의 전무한 실정이다. 그러나 보고된 염색체의 숫자가 매우 다양하고 실제 염색체의 형태를 본 연구결과가 전무하여 염색체를 확인할 수 있는 방법의 개발이 필요하다. 또한 염색체의 크기가 작아 일반 광학 또는 형광현미경의 최대 배율인 1000배의 확대배율에서는 염색체를 볼 수 없으며 보고된 일부자료에서는 3500배 이상(전자현미경 등을 이용) 확대하여 관찰한 결과가 있다. 본 과제를 수행하기 위해 삼육대에서는 프로그램상에서 4000배 확대가 가능한 현미경(Olympus, BX63)을 구비하였다. 또한 유전체 해독 소재 버섯의 염색체 관찰을 위해 주름살에서 조직을 떼어낸 후 aceto-carmine solution을 이용하여 자실층의 담자병을 관찰하였으며 담장병 내 핵 안에 실과 같은 염색사의 형태를 관찰하는 예비실험이 수행되었다. 버섯의 염색체를 관찰하는데 세포벽 등의 장애물을 제거하여야 하므로 enzyme 처리를 수행하였으며 2mM 8-hydroxyquinoline 용액에서 2시간 처리 후, 0.3% enzyme solution(cellulase, macerozyme, pectolylase)용액에 90분간 처리 후 45% acetic acid에서 squash 방법으로 슬라이를 전개 후 관찰하였다. 관찰 결과, 효소처리 후에는 시료들이 overlap되지 않고 담자병 내의 핵이 깨끗하게 관찰되었다.
8. 염색체 특이 마커(chromosome specific DNA marker)의 위치 탐색
- Contig 내에서 선발된 marker의 길이는 3~5kb 정도이며 이중에서 probe 제작이 용이한 마커 10개를 우선으로 선발하였다. 대부분 repetitive sequence가 아니므로 10개의 선발된 marker 중에서 1개의 marker만 염색체 위에서 탐색되었는데 이는 ribosomal DNA로 확인되었다.

(4) Cot analysis in chrysanthemum and onion
1) Chrysanthemum: Signals from all C0t DNAs were successfully observed, but their coverage on the chromosomes was different for C0t-1, C0t-10, and C0t-100. C0t-1 FISH signals showed intensity in the telomeric region and were dispersed on both chromosome arms, except for distal regions. C0t-10 signals were observed almost in all parts of the chromosome, with greater inten-sity around pericentromeric regions. Bright C0t-100 signals were observed throughout the chromosome excluding some distal parts.C0t FISH signals covered the rDNAs and telomeric repeats, thus signifying their repetitive attributes. The relative proportions of repetitive DNA sequences in C. boreale genome is discussed.
2) C0t-1 DNA signals are distributed throughout the chromosomes and show stronger signals in the terminal regions. The elucidation of Cot-1 DNA through in-situ hybridization would only show a large amount of tandemly repeating, non-coding and dispersedly repetitive DNAs in onion genome.
(5) Banding techniques in chrysanthemum and onion
- We used two kind of base specific binding fluorochrome, guanine-cytosine (GC) - specific chromomycin A3 (CMA) and adenine-thymine (AT) - specific 4'-6-diamidino-2-phenylindole (DAPI). In onion, telomeric heterochromatin and part of NOR displayed dull fluorescence after staining with CMA. The DAPI-positive fluorescences were observed on the long arms of telomeric regions in chrysanthemum.
(6) Distribution of repetitive sequences from whole genome sequencing date in chrysanthemum and onion
- The CTGs (sequence contigs) that were localized on chrysanthemum by FISH were spread dispersedly over its mitotic chromosomes. Some intensities of the CTGs signal were unevenly distributed. Although they were dispersed, others were very strong in the pericentromeric regions and some were very visible in the distal parts.
- Both onion cultivars possess the same pattern of signal distributions from labeled ANS and ATP transposable element DNAs. The signals are dispersedly localized throughout the lengths of all chromosomes which suggest a high abundance of these elements in an onion genome.
