최근, 생물정보학의 급속한 발전과 더불어 오믹스 데이터베이스를 통합적으로 분석한 in silico 기반 독성평가 기술 시스템을 이용한 독성평가기술 개발에 대한 요구도가 증가하고 있음. 본 연구사업단은 장기간의 상호작용을 반영한 in vitro 공배양 모델 및 in vivo 동물모델을 이용하여 오믹스 정보를 확보하고 이를 기반으로 최종적으로 in silico 다장기 상호연계독성평가 시스템을 개발하고자 함. 다장기 상호연계독성평가 시스템은 특정 장기에서 독성이 유발된 후 이후 다른 장기에 미치는 영향을 평가하는 것으로써
<총괄>
최근, 생물정보학의 급속한 발전과 더불어 오믹스 데이터베이스를 통합적으로 분석한 in silico 기반 독성평가 기술 시스템을 이용한 독성평가기술 개발에 대한 요구도가 증가하고 있음. 본 연구사업단은 장기간의 상호작용을 반영한 in vitro 공배양 모델 및 in vivo 동물모델을 이용하여 오믹스 정보를 확보하고 이를 기반으로 최종적으로 in silico 다장기 상호연계독성평가 시스템을 개발하고자 함. 다장기 상호연계독성평가 시스템은 특정 장기에서 독성이 유발된 후 이후 다른 장기에 미치는 영향을 평가하는 것으로써 장기 간의 상호연계독성 평가 모델을 활용하여 표적장기에 대한 독성 평가 및 주요 독성 기전을 제시할 수 있는 in silico 독성예측 모델 개발을 목표로 함. 본 연구사업을 통해, 1중단에서는 다장기 상호연계독성평가를 위한 신규 공배양 시스템 확립 및 in vivo 검증, 2중단에서는 유전체, 단백체 대사체 분석 및 분자지표 발굴, 3중단에서는 다장기 상호연계독성 통합분석 및 예측 모델을 구축함.
<1중단 1세부>
- 여러 분야에서 in vivo 독성실험을 대체할 수 있는 세포를 이용한 in vitro 시험법이 활발하게 개발 되고 있음. 그러나 세포를 이용한 in vitro 실험의 가장 큰 단점은 여러 장기간의 상호작용이나 systemic interaction이 부족하다는 것임.
- 본 연구에서는 in vivo animal 실험을 대체할 수 있는 사람 세포주를 사용한 다장기 상호연계 in vitro 독성평가법 구축 및 검증과 in vivo system과 비교를 위한 2중단위 omics 팀에 세포샘플을 제공하였음. 이를 위하여 다음과 같은 연구를 진행하였음.
1. 다장기 상호연계독성 평가 in vitro 시험법 정보 수집 및 변형된 IdMOC system 구축
∙ In vitro 실험법의 단점인 단일세포 배양을 벗어나 다장기 유래 3종의 세포 즉, 간, 신장 혈관 세포를 선정하여 integrated discrete modified organ culture (IdMOC) system을 이용하여 공배양 system을 구축하였음.
∙ IdMOC system은 종간 차이 배제 및 세포독성의 민감성을 위하여 사람 일차배양세포들을 이용하도록 권장되고 있으나 본 과제에서는 세포 샘플을 omics 3팀에 제공해야 하므로 다량의 세포가 단시간에 공급이 가능하고 실험실에서 손쉽게 배양할 수 있는 3종의 세포주 즉, 대사 가능한 간세포, 신장세포 및 혈관내피세포로 각각 HepG2/CYP, HK-2 및 HUVEC 세포를 EGM-2/2% FBS 배지를 사용하여 공배양하였음.
2. Cytochrome P450 과발현 HepG2/CYP 세포주 구축 및 화학물질의 bioactivation에 의한 독성 관찰
∙ 대사 가능한 간세포를 위하여 CYP isoform을 과발현시킨 7종의 HepG2/CYP 세포주를 구축하였으며, 이 중 3종이상의 CYP를 과발현시킨 세포인 HepG2/CYPs5 (4종), HepG2/CYPs7 (3종) 및 HepG2/CYPs8 (6종) 세포를 주로 실험에 사용하였음.
∙ 다양한 화학물질의 bioactivation에 과발현 CYP isoform이 미치는 영향을 세포독성실험을 통해 관찰하였음.
∙ HepG2/CYPs5세포의 CYP isoform expression을 일차배양 간세포와 비교하였을 때 CYP3A4, CYP1A2, 및 CYP2B6가 각각 12, 530, 209배가 증가되어 과발현이 잘 이뤄지고 있었음.
∙ Cyclosporin A, indomethacin 등은 HepG2/CYP 세포에서 독성이 유의적으로 증가했으며, mephenamic acid는 HepG2/CYPs5> HepG2/CYPs8>HepG2 순으로 독성이 강했으며, 3,5-dichloroaniline의 경우 HepG2/CYPs7세포에서 HepG2 세포보다 독성이 적게 나타났음.
3. 사람 일차배양 간세포를 이용한 In vitro 다장기 상호연계독성 평가 기술 확립
∙ 일차배양 간세포의 CYP isoform들 중 CYP3A4나 2E1을 포함한 일부의 발현은 시간이 지날수록 감소되었으나 72시간동안 독성실험에는 큰 영향이 없었음.
∙ 일차배양 사람 간세포와 HK-2, HUVEC 세포를 공배양한 IdMOC system을 EGM-2/2%FBS 배지를 사용하여 구축하였음.
4. HepG2/CYP 세포와 일차배양 사람 간세를 사용한 변형된 IdMOC system에서 화학물질 독성비교
∙ HepG2/CYP 세포를 사용한 IdMOC system과 사람 간세포를 사용한 IdMOC system을 비교하였을 때 화학물질을 metabolic activation 시킬 수 있는 CYP isoform을 발현시키는 HepG2/CYP 세포를 사용하면 두 system 간의 세포독성 유발 양상이 유사하였음.
∙ cyclosporine A나 amiodarone과 같은 화학물질은 HepG2/CYP 세포를 사용한 IdMOC system 에서 독성이 좀 더 잘 나타났으나 acetaminophen은 일차배양 사람 간세포 IdMOC system에서 독성이 저농도에서 잘 나타나고 있었음.
5. 구축된 변형된 IdMOC system를 이용한 독성물질의 in vitro 평가 시스템 검증
∙ 10종의 화학물질 cyclosporin A, amiodarone, ifosfamide, thioacetamide, indomethacin, colistin, cyclophosphamide, tacrolimus, puromycin에 대하여 3종 세포 단독, IdMOC system에서 독성시험을 실시하였으며, 그 결과 cyclosporin A, amiodarone, indomethacin, 2-bromoethylamine, 및 cyclophosphamide 등이 bioactivation 되어 독성이 더 강해지는 것으로 나타났음.
∙ IdMOC system에서 화학물질의 독성실험을 실시하였을 때 단독세포에서보다 저농도에서 독성이 나타나기 시작했으며, 이는 HepG2/CYP 세포나 일차배양 사람 간세포를 사용했을 때도 같은 양상이 나타나 다장기 상호 작용에 의하여 화학물질의 세포독성이 증가하는 것으로 사료되었음.
∙ 다세포 공동배양을 이용한 독성 발현 스크리닝 시스템 재현성을 관찰하기 위해 inter-CV 값과 intra-CV 값을 구했을 때 재현성이 있음을 알 수 있었음.
6. 2중단위 omics 팀에 세포 샘플제공
∙ IdMOC system을 사용한 3종 세포 공배양 시스템에 즉, HepG2/CYP 또는 일차배양 사람 간 세포, HK-2 세포와 HUVEC 세포들에 화학물질을 처리한 후 각각의 세포(omics 3팀)와 배지(대사체팀)를 얻어 2중단위 omics 3개 팀에 제공하였음.
∙ 화학물질 처리 농도는 화학물질 처리 후 세포생존율이 90%이상이나 48시간에서 생존율이 70-80%, 72시간에는 그 이하인 농도를 선정하였으며, 고농도는 24시간에서 세포 생존율이 80% 내외인 농도를 선정하여 HepG2/CYP 세포를 사용한 IdMOC system에서 10종의 화학물질에 대하여 omics 3개팀에 샘플을 제공하였으며, 일차배양 사람 간세포를 사용한 IdMOC system에서 4종의 화학물질에 대하여 유전체팀에 샘플을 제공하였음.
<1중단 2세부>
1. 독성예측 모델 개발을 위한 시험물질의 in vivo 독성평가
∙ 의약품을 비롯한 화학물질 등의 위험성을 예측하기 위하여 동물실험을 대체할 수 있는 in vitro 실험기법을 이용한 독성평가법이 개발되고 있으나, in vitro 시험에서 얻어진 결과들을 최종적으로 입증하기 위해서는 in vivo 시험에서의 재확인이 요구됨.
∙ 본 연구를 통하여 다장기 상호연계 독성평가를 위한 in vitro 시스템의 결과를 in vivo에서 검증하여 in vitro 세포 배양체계를 보완 및 완성하고 장기간 상호연계 독성평가기술 개발로 신약개발 지원 및 화학물질의 신속한 독성평가체계를 구축하고자 하였음.
2. 10종의 시험물질의 in vivo 독성평가 및 오믹스 분석 시료 제공
∙ Thioacetamide, cyclophosphamide, cyclosporin A, tacrolimus, ifosfamide, colistin, amiodarone, indomethacin, puromycin 및 2-bromoethylamine에 대한 단회 및 반복투여 독성 시험을 실시하였음.
∙ 단회 및 반복 투여 독성 시험 후, 유전체, 단백체 및 대사체 분석에 필요한 신뢰성 있는 시료 제공을 위해 표준작업수순에 따라 간, 신장, 혈관조직, 혈액, 뇨 등의 균일한 샘플링 및 오믹스 시료를 제작함.
∙ in vivo 독성시험 결과, cyclophosphamide, cyclosporin A, tacrolimus, ifosfamide 및 colistin은 신장에서, amiodarone은 간장에서, 그리고 thioacetamide, indomethacin 및 puromycin은 신장 및 간장에서 독성학적 변화를 유도하였음.
∙ 동물혈액생화학 및 병리소견을 통합 분석하여, 균일한 독성을 보이는 시료를 선별하여 각 유전체, 단백체, 대사체 분석을 위해 제공함.
3. 동물모델의 약물대사효소 발현 검증
∙ 시험물질 투여에 의한 효소 대사의 변화를 확인하기 위하여 간장에서 추출된 RNA의 주요 rat cytochrome P450 subtype (Cyp1a2(CYP1A2), Cyp2b1(CYP2B6), Cyp2c11(CYP2C9), Cyp2d3(CYP2D6), Cyp7a1(CYP3A4))의 발현량을 real-time PCR법을 통해 정량을 통해, 시험물질에 의한 랫드 모델에서의 CYP450의 유도 및 억제에 관한 정보를 제공함.
4. 동물모델의 주요 독성 지표 발현 검증
∙ in vivo 독성 지표의 발현 양상을 확인하기 위해 다양한 독성 기전의 발현 단백질 특이적인 항체를 이용하여 면역염색을 실시함. 10종의 시험물질 중 8종의 시험물질에서 KIM-1의 양성 반응이 관찰되었음. 본 연구에서 실시하였던 in vivo 단회 및 반복 독성 시험에서 발생한 신장의 조직병리학적 병변과 KIM-1의 양성 발현부위는 일치함을 확인함.
<2중단 1세부>
1. 동물 모델을 이용한 독성유전체 분석
∙ 1중단 2세부의 동물시험을 바탕으로, 10종 시험물질에 대한 랫드 모델의 간, 신장, 혈관조직의 microarray 시험 및 유전체 정보를 분석함 (168 arrays). 10종 시험물질에 대한 각 조직에서의 DEG (Differentially Expressed Genes) 및 clustering 분석을 통해 각 시험물질에 의해 유의적으로 변화하는 유전군을 선별함.
2. 공배양 세포주 모델을 이용한 독성유전체 분석
∙ HepG2/CYP 및 human primary hepatocytes (hPH) 세포주 기반 공배양 시스템의 유전체 분석: 1중 1세부에서 개발한 약물대사활성 간세포인 HepG2/CYP와 hPH(human primary hepatocytes)와의 비교분석을 위해 cyclosporin A 및 amiodarone에 의한 유전체 변화를 비교 분석함. HepG2/CYP 및 hPH의 각 대조군의 유전체 변화 양상은 상이하나, hepatocytes, HK-2, HUVEC 세포에서 각 시험물질에 의한 주요 독성 기전은 유사하게 나타남에 따라 HepG2/CYP가 hPH 세포주에 상응하는 대체 세포주 모델로 활용할 수 있음을 제시함.
∙ 1중단 1세부에서 공배양 시스템을 활용하여, 10종 시험물질에 대한 공배양된 HepG2/CYP, HK-2, HUVEC의 microarray 시험 및 유전체 정보를 분석함 (204 arrays). 10종 시험물질에 대한 HepG2/CYP, HK-2, HUVEC의 DEG 및 clustering 분석을 통해 각 시험물질에 의해 유의적으로 변화하는 유전군을 선별함.
3. 시험물질의 독성기전 및 네트워킹 분석
∙ 동물모델의 간 및 신장조직에 대한 독성기전 비교분석: 10종 시험물질에 의한 간 및 신장조직의 주요 독성기전을 비교 분석하여 시험물질에서 공통으로 변화한 주요 독성기전을 제시함.
∙ 공배양 세포주모델의 간 및 신장세포에 대한 독성기전 비교분석: 10종 시험물질에 의한 HepG2/CYP 및 HK-2 세포의 주요 독성기전을 비교 분석하여 시험물질에서 공통으로 변화한 주요 독성기전을 제시함.
∙ 시험물질의 주요 독성기전 관련 네트워킹 분석: 10종의 시험물질에 의한 간, 신장조직 및 간세포, 신장세포에서 변화한 유의유전자의 네트워킹 분석을 통해 선별된 transcriptional regulator의 활성 또는 저해상태를 예측하여 주요 조절자의 역할 및 독성기전과의 연관성을 제시함.
4. 유의 유전자 선별 및 유전자 지표 발현 검증
∙ 동물모델의 유전자 지표 선별 및 발현 검증: 각 시험물질에 의한 간, 신장, 혈과 조직의 주요 독성기전에 관여하는 유전자 지표를 선별하여 주요 조절 인자 및 표적 유전자의 발현을 검증함.
∙ 공배양 세포주모델의 간독성 유전자 지표 선별 및 발현 검증: 10종 시험물질에 의해 HepG2/CYP에서 변화한 유의유전자의 classification 분석을 통해, 10개의 간독성 유전자 지표를 선별하고 발현변화를 검증함. 이중 ECSCR 및 AP1S3는 수행한 9종의 시험물질 모두에서 유의적인 발현변화 및 높은 예측율 (ROC area; ECSCR, 0.85, AP1S3, 0.83)을 보여 새로운 간 독성 유전자 지표로의 활용 가능성을 제시함.
∙ 세포주모델의 신장독성 유전자 지표 선별 및 발현 검증: 10종 시험물질에 의해 HK-2 세포주에서 변화한 유의 유전자의 classification 분석을 통해 15개의 신장독성 유전자 지표를 선별하고 발현변화를 검증함. 선별된 지표 신장독성 중 MIR612 및 CHAC1는 수행한 7종 이상의 시험물질 모두에서 유의적인 발현변화 및 높은 예측율 (ROC area; MIR612, 0.9, CHAC1, 0.88)을 보여 새로운 신장독성 유전자 지표로의 활용 가능성을 제시함.
5. 유전체 분석 표준프로토콜 확립 및 3중단위 연계 독성유전체 데이터베이스 구축
∙ 유전체 데이터의 표준화된 시험수행 및 신뢰성 있는 데이터 생산으로 위해서 국제 표준 프로토콜 규격 (ISO)에 맞게 시험 프로토콜을 확립함.
∙ 10종 시험물질에 대한 동물모델 및 공배양 세포주 모델에서 분석한 총 372 microarray 데이터 및 분석 조건을 3중단이 구축한 오믹스 데이터 통합독성 네트워크 정보 DB에 제공함.
<2중단 2세부>
1. IdMOC 세포주 및 다장기 동물 모델 Large Gel 2-DE 분석 시스템 확립
∙ 기존의 20*24cm gel systerm에 비하여 3배 이상의 단백질 spots을 산출 할 수 있는 2-DE Large gel system을 확립함. 간 조직 독성지표: 전체 9476개 (pI 3-5.6: 3943개, pI 4-7: 4278개, pI 6-9: 4594개), 신장 조직독성지표: 전체: 9458개 (pI 3-5.6: 3958개, pI 4-7: 4456개, pI 6-9: 4462개), 대동맥 조직독성지표: 전체: 5182개 (pI 4-7: 3294개, pI 6-9: 2832개), 간 세포주: 전체: 2840개 (pI 4-7: 1481개, pI 6-9: 1867개), 신장 세포주: 전체: 2703개 (pI 4-7: 1521개, pI 6-9: 1620개), 대동맥 세포주: 전체: 2755개 (pI 4-7: 1488개, pI 6-9: 1623개) 검출
2. 6종 독성 물질 동물 다장기 조직 단백체 지표 발굴
∙ 6종 독성물질의 간, 신장 및 대동맥조직에서 210개 단백질을 ESI-MS/MS 동정하였고 111개 단백체를 Western blot 검증하였음.
3. 6종 독성 물질 IdMOC 다장기 세포주 단백체 지표 발굴
∙ 6종 독성물질의 간, 신장 세포주에서 147개 단백질을 ESI-MS/MS 동정하였고 53개 단백체를 Western blot검증하였음.
4. 다장기 동물 및 IdMOC 세포주 모델 단백체 기능별 분석 및 프로파일 구축
∙ 단백체 동정: 대사관련 단백체, 산화손상, 세포기관형성, 신호전달, 면역, 전사등의 주요기능 단백체 분류. 신장조직: 대사관련 단백체 발현변화, 간 세포주: 전사관련 단백체 발현변화 주요적 요소로 산출되어짐.
5. Thioacetamide 및 Cyclosporin(A)노출 동물 간 및 신장 조직의 산화스트레스 인자 발현분석
∙ 독성물질별 동물 조직별 산화 스트레스 관련 인자들의 발현변화 양상은 일정한 상관관계를 보여주지 않고 독성물질별, 조직별 특이적 발현 변화 양상을 보여줌.
6. IdMOC 다장기 세포주 독성 단백체지표 동물조직내 발현 변화 비교분석
∙ IdMOC 다장기 세포주 시스템에서 6종의 독성물질에 대한 유의적 발현변화를 보인 14종 단백체지표 동물 조직내의 발현변화를 비교분석. IdMOC 다장기 세포모델과 동물 모델 상의 독성 단백체 지표 특이적 발현, 시스템의 상이적 연관관계를 나타냄.
7. IdMOC 다장기 세포주 독성 단백체 지표 단일배양 세포주에서의 발현 변화 비교분석
∙ IdMOC 다장기 세포주 시스템에서 6종의 독성물질에 대한 유의적 발현변화를 보인 14종 단백체지표 단일 배양 세포내 발현변화를 비교분석. IdMOC 시스템 독성 단백체 지표들의 단일 배양 시스템에서의 발현율 감소. IdMOC 시스템 독성 평가 고효율 산출
8. 동물 간 및 신장조직 공통 발현 독성 단백체 지표 분석
∙ 동물 간 조직내에서 공통적으로 발현이 된 Anionic trypsin-1과 Tnfsf9 2종은 유의적 발현변화 양상이 없었음. MUP지표 신장 조직내 뚜렷한 유의적 감소를 산출 (4배).
9. 7종 독성물질 노출 신장조직내 Major Urinary Protein isoform 발현 변화 비교 분석
∙ 2-DE Immuno blot을 통해 간 조직 6개/신장조직 20개의 MUP Isoform 발현 비교검증. 7종 독성 물질별 MUP isoform 발현 감소
10. Thioacetamide 독성물질 노출 뇨시료 신장 독성 지표 발현 변화 비교 분석
∙ 기존 신장지표인 Kim-1 및 NGAL과 더불어 MUP발현 뇨시료에서 비교 분석함. MUP가 다른 지표에 비하여 신장 특이적 독성 지표로서의 기능을 수행할 수 있음으로 사료됨.
<2중단 3세부>
1. 대사체 분석 방법의 확립
∙ 대사체의 분석은 구조와, 물리화학적 성질의 다양성으로 LC/MS와 NMR을 이용하여 분석을 하여 내인성 대사체 변화를 추적하였음.
2. 간독성 예측 대사체 지표 발굴
∙간독성을 대변하는 공통 지표는 없으나 독성 기전에 따라 bile acid (thioacetamide, cyclosporin A), 미토콘드리아 b-oxidation 감소로 인한 acylcarnitine (amiodarone, ifosfamide, indomethacin), oxidative stress로 인한 GSH (cyclophosphamide, ifosfamide)의 변화가 독성 예측 대사체 지표의 가능성을 제시함. 특히 taurocholine의 경우 thioacetamide 유발 간독성을 기존 지표인 GOT와 GPT 보다도 높은 예측성을 보여 줌을 ROC 분석을 통하여 입증함.
3. 신장독성 예측 대사체 지표 발굴
∙ 신장 독성을 예측할 수 있는 바이오 마커 역시 공통적으로 변화되는 대사체는 규명되지 않았으나, 독성 기전별로 예측할 수 있는 마커는 소변 중 creatine, TCA cycle 중간체, purine 대사체, 그리고 tryptophan대사와 uremic toxin이 예측 가능성을 확인함. Urinary creatine은 6종의 독성 물질 처리 시 증가하는 것으로 나타났으며, 이는 신장 독성 뿐 아니라 간 독성 유발 시에도 배설이 증가되어 복합 마커로서 가능성 있다고 할 수 있음. 또한, 신세뇨관 손상으로 인하여 아미노산의 재흡수가 저해되어 소변 중 아미노산 유도체가 증가하여 tryptophan 과 유도체가 유용한 마커가 될 수 있음을 보여 줌.
4. 공배양 시스템에서의 대사체 profile 분석
∙ In vitro 공배양 시스템에서 6종의 물질을 처치하고 변화되는 대사체를 추적한 결과에서도 독성 물질별로 변화되는 대사체가 다양함. 예로서 purine 대사체 (adenosin, AMP)는 HepG2세포에서 신독성 선택성이 큰 colistin,과 ifosfamide를 제외하고 감소하였으며, HK-2세포에서는 amiodarone을 제외하고 세포내 농도가 감소함. 이는 독성물질에 의하여 세포들의 대사 활성 감소에 기인한다고 할 수 있음.
5. In vitro와 in vivo 비교 분석
∙ in vivo와 in vitro에서 공통으로 변화되는 pathway를 분석하여 보면 liver와 HepG2세포, 그리고 kidney와 HK-2세포에서 공통으로 유의적으로 변화되는 pathway는 비교적 많지 않았으며, 이는 서로 다른 조건에서 독성 물질에 expose되므로 기인된다고 할 수 있음. 비록 in vitro와 in vivo시험에서 얻어지는 대사체 변화 profile이 서로 다르지만 각기 시스템에서 독성 예측과 기전 규명에는 문제가 없다고 사료됨.
<3중단 1세부>
1. 다장기 상호연계독성 예측모델 구축
- 약물의 구조 정보와 유전자 발현 정보를 입력하여 다장기 독성 (간 독성/간+신장 독성) 여부를 판단할 수 있는 독성 예측 모델을 구축하였음.
∙ 생체 독성에 영향을 주는 빈용약물과 transcriptomics 정보를 이용할 수 있는 약물을 선정하여 약물의 구조 정보(molecular descriptor) 기반, 유전자 발현 정보(pathway) 기반의 다장기 독성 예측 모델을 각각 개발함.
∙ 각 예측 모델에서 약물의 독성을 정확히 예측하지 못함을 확인하였으며, 이를 보완하기 위해 두 정보를 통합하여 독성 예측 모델을 구축함.
∙ 통합 독성 예측 모델의 정확도는 83.52%로 한 종류의 data를 사용하여 예측하였을 때(75.82%) 보다 예측 정확도가 향상되었음.
∙ 본 연구를 통해 최종 개발 된 웹 기반의 ‘다장기 독성 평가 시스템’은 약물 구조 정보 데이터와 유전자 발현 정보를 동시에 입력하였을 때, 간독성이 없음/간독성이 있음/간+신장독성이 있음을 판별하여 출력하고 관련 독성 pathway 정보 또한 제공함.
2. histopathology 기반 omics data 통합 분석
∙ 본 연구에서 독성 연구를 수행한 약물 중에서 세 종류의 omics (transcriptomics, proteomics, metabolomics) 실험을 모두 진행한 6개의 약물 thioacetamide, cyclosporin A, cyclophosphamide, colistin, amiodarone, ifosfamide 에 대해 통합 분석을 수행하였음.
∙ 각 실험 조건에서 병리현상에 영향을 준다고 여겨지는 pathway를 분석하였으며 세 omics data를 통합 분석하여 한 종류의 omics data에서 발견할 수 없던 새로운 독성 pathway를 발굴하였음.
3. 다장기 세포주 모델 성능 평가
∙ 사업단에서 구축한 다장기 세포주 모델의 성능 평가를 위해 사업단 in vivo 실험 데이터, 외부 공개 데이터와 동일 transcript (homologue gene) 및 pathway를 분석하여 비교하였음.
∙ in vivo와 다장기 세포주 모델에서의 공통 발현 유전자는 5~10%, 공통 발현 pathway는 0~4개로 나타나 IdMOC 모델이 동물 모델을 대신하기에는 한계가 있음을 확인하였음.
4. 오믹스 데이터 통합 독성 네트워크 정보 DB 구축
∙ 사업단에서 생성된 다양한 독성 데이터 제공과 omics data를 심층 분석한 통합 독성 경로 정보를 이미지로 제공하는 데이터베이스를 구축하였음.
∙ 데이터베이스에서 제공하는 데이터로는 사업단에서 선정한 10개 약물의 농도/시간별 histopathologies, trnascriptomics (w/ row data), proteomics, metabolomics, pathways가 있음.

- 다장기 상호연계독성 평가체계 구축을 위해 공개되어 있는 방대한 오믹스 데이터의 메타분석을 수행하고, 이를 통해 도출된 독성 관련 생체지표를 기반으로 다장기 연계독성 예측 모델 구축 및 관련 프로그램을 개발하는 것을 목적으로 함.
1. 메타분석을 위한 다장기 상호연계 오믹스 데이터 수집 및 통합 분석
∙ 독성 관련 공개 오믹스 데이터를 체계적으로 수집함. 수집된 데이터 사이의 메타분석을 위해 표준화 작업을 수행함. 대량의 유전체 발현 데이터를 메타분석하기 위한 전처리 과정 수행.
∙ 유전체, 단백체, 대사체 각각의 데이터에 기반한 간/신장 독성 생체지표 검출함. 추가적으로 상호연계독성 검증을 위한 간/신장의 독성 종점별 분석 대상을 정의하고 유전체 지표 검출함.
∙ 다장기 독성 예측을 위한 간과 신장의 종점별 예측 모델과 통합 모델을 함께 개발함. 예측 모델 비교 분석을 통해 독성의 다장기 상호연계성과 이를 독성 예측에 활용하는 것이 유용함을 확인하고 모델 개발에 적용함.
2. 메타분석을 활용한 다장기 상호연계독성 예측모델 구축 및 예측 결과 시각화
∙ 공개 패스웨이 DB를 체계적으로 수집하고 정리함. 이를 기반으로 패스웨이를 중심으로 한 유전체/단백체/대사체 물질의 통합 네트워크를 구축함.
∙ 다장기 통합 네트워크 분석을 통해 간/신장 독성 관련한 패스웨이 생체지표를 도출함. 패스웨이 지표를 활용하여 간/신장 독성 예측 모델을 구축하고 검증함. 또한 간/간+신장 독성을 판별하는 모델을 구축하고 검증함. 검증을 위해 in-vivo와 in-vitro 데이터를 함께 활용함.
∙ 독성 예측 모델과 더불어 추가적으로 유의 패스웨이 관련 모듈을 개발하고 예측 및 분석 결과를 시각화하는 모듈을 구현함.
∙ 도출된 패스웨이 지표의 인체 적용 가능성을 분석하기 위해 in-vivo/in-vitro 각 데이터로부터 추출된 독성 관련 패스웨이 네트워크 사이의 유사성을 분석하여 rat in-vivo와 human in-vitro(IdMOC) 플랫폼 사이에서 패스웨이 지표가 유용함을 확인함.
3. 메타분석 기반 다장기 상호연계독성 예측시스템 구현 및 평가체계 확립
∙ 예측시스템에서 다양한 관점의 분석 기능을 제공하기 위해, 간/신장의 독성의 강도(severity)를 예측하는 모듈 개발 및 실험 약물과 유사한 기존 실험의 샘플을 검출하는 모듈을 개발함.
∙ 개발된 모듈들을 기반으로 독성 예측과 결과 분석을 위한 시스템 설계를 확립하고 소프트웨어 검증과정을 통해 안정화함으로서 다장기 상호연계독성의 평가체계를 확립함.
∙ 예측 시스템의 인체 적용 가능성을 분석하기 위해 rat in-vivo 유전체 발현 데이터 기반 모델에 human in-vitro 데이터를 적용하고 평가한 결과 현재 예측 시스템이 human 데이터의 경우에도 유효함을 확인함.

To evaluate the toxic effects based on organ interaction, we developted the multi-organ interaction system consisting of liver, kidney and endothelial cells using Integrated discrete Multiple Organ Culture (IdMOC). To aim the research objects, three research unit was organized as follows: 1) Evaluation of toxicity in the animal model and development of in vitro cell based assay system for evaluating the chemical toxicity induced by multi-organ interaction, 2) Discovery of biomarkers for multi-organ interaction toxicity by Omics approaches, 3) Integrated analysis of associated toxicities in multiple organ and the construction of predictive model.

- The cell based toxicity assays are being actively developed to replace in vivo toxicity test all over the world. However, a major weak point of an in vitro system is the lack of multiple organ interactions as observed in a whole organism.
- In this study, we developed and validated an in vitro assay system for the evaluation of chemical induced multiple organ toxicity using the integrated discrete multiple organ cell culture (IdMOC) plates using human cell lines. In addition, we provided the cell and culture media to 2nd omics teams. For achieving project goals, we studied as follows;
1. Development of modified IdMOC system
∙ We established the conditions for co-culturing three kinds of human cell lines HepG2, HK-2 and HUVEC, to observe the cell-to-cell organ toxicities of the liver, kidney and blood vessel, respectively, using the integrated discrete modified organ culture (IdMOC) system.
∙ IdMOC system is recommended to use human primary cultured cells for exactly predicting human drug toxicity. However, we developed the co-culture using EGM-2/2% FBS media for a modified IdMOC system plating HepG2, HK-2 and HUVEC cell lines, because we need to provide cell samples to omics 3 teams, for which large cells within short periods are required in this project.
2. Establishment of HepG2/CYP cells over-expressed cytochrome P450 isoforms and chemical toxicity induced by metabolic activation
∙ Seven HepG2/CYP cell lines were established for the metabolic activation of chemicals. Among them, HepGs/CYPs5, HepGs/CYPs7 and HepGs/CYPs8 were over-expressed 4, 3 and 5 kinds of CYP isoforms, respectively, and were mainly used for chemical induced cytotoxicity assay.
∙ HepG2/CYPs5 cells which were over-expressed four kinds of human CYP isoforms, CYP3A4, 1A2, 2D6 and 2B6, were evaluated the CYP expression by enzyme activity and RT-PCR. mRNA levels of 3A4, 1A2, and 2D6 in HepG2/ CYPs5 cells were 12, 560, and 209-fold higher compared with the human primary hepatocytes, respectively.
∙ Cyclosporin A(CsA) and indomethacin were induced higher cytotoxicity in HepG2/CYP cells compared with HepG2 cells, mephenamic acid showed higher cytotoxicity in a rank of HepG2/CYPs5> HepG2/CYPs8>HepG2. However, 3,5-dichloroaniline were shown less cytotoxicity in HpG2/CYPs7 cells compared with HepG2 cells.
∙ Chemicals such as cyclosporine A and amiodarone induced cytotoxicities in IdMOC system plating HepG2/CYP cells were induced higher compared with that plating human primary hepatocytes.
3. Establishment of in vitro cell-to-cell multi-organ interacting chemical toxicity evaluation system using human primary hepatocyte
∙ IdMOC system plating human primary hepatocyte, HK-2 and HUVEC cells were established using EGM-2/2%FBS media.
4. Comparison of chemical induced cytotoxicity between IdMOC system plating HepG2/CYP or human primary hepatocyte
∙ Chemical induced cytotoxicity in HepG2/CYP cells over-expressed CYP isoforms for the metabolic activation of treating chemicals appeared similar cytotoxicities compared with human primary hepatocyte in IdMOC system.
5. Verification of in vitro evaluation system using established modified IdMOC system.
∙ 10 kinds of chemicals were tested the cytotoxicities of single cell using general 96 well plate and of three kinds of cells using IdMOC 96 well plate. Among them, cyclosporin A, amiodarone, indomethacin, 2-bromoethylamine, and cyclophosphamide were induced higher cytotoxicity not only in HepG2/CYP cells on single cell plate and on IdMOC plate but also HK-2 and HUVEC cells on IdMOC plate with HepG2/CYP cells because of bioactivation by CYP isoforms.
∙ Chemical induced cytotoxicity in IdMOC system were significantly higher than in general single cell culture. This phenomenon seems to be caused by cell-cell interaction on the IdMOC plate.
∙ Intra and inter-coefficient of variation(CV) values for Chemical induced multi-cellular cytotoxicity assay using IdMOC system were shown its reproducibility.
6. Providing cell samples to 2nd project omics teams
∙ cells samples from three kinds of cells co-cultured using IdMOC system treated chemicals were provided to 2nd project omics teams; genomics, proteomics and metabolomics.
∙ In order to decide chemical concentration, criteria for low concentration was more than 90% of cell survival at 24 h, 70-80% of that at 48 h and less than 70% at 72 h after treatment of chemicals in cells. High concentration of chemical was decided using a cell viability criteria; around 80% of cell survival at 24 h.

1. Toxicity tests are developing for predict the risks of chemicals, include medicines, using in vitro methods which can be replaced in vivo. However, in vivo tests should be performed to confirm the results obtained from in vitro.
2. In this study, the results of in vitro systems were verified by in vivo toxicity studies for complement and completion in vitro cell culture systems for multi-organ interaction toxicity, furthermore, we developed technology for evaluating multi-organ interaction toxicity for establishing a rapid evaluation system for toxic chemicals and supporting new drug development.
3. There were single and repeated toxicity studies in vivo about 10 test chemicals; thioacetamide, cyclophosphamide, cyclosporin A, tacrolimus, ifosfamide, colistin, amiodarone, indomethacin, puromycin, and 2-bromoethylamine.
4. As a result, there were some toxic effects in kidney caused by cyclophosphamide, cyclosporin A, tacrolimus, ifosfamide, and colistin. And thioacetamide, inodomethacin, and puromycin induced toxic effects in kidney and liver, amiodrone also induced toxicity in liver.
5. The alterations in mechanism of enzymes by administration of test chemicals were evaluated by RNA expression of cytochrome P450 subtype (Cyp1a2(CYP1A2), Cyp2b1(CYP2B6), Cyp2c11(CYP2C9), Cyp2d3(CYP2D6), Cyp7a1(CYP3A4)) using real-time PCR. This result indicated that the test chemicals could affect CYP450 gene expression.
6. In addition, we performed immunostaining using specific antibody for searching toxic biomarkers. The positive reactions were observed in 8 among 10 test chemicals. There was an agreement between histopathologic lesion and positive reactions of KIM-1 in kidney caused by single and repeated toxicity test in vivo. Therefore, this result indicated that KIM-1 may be a useful biomarker for toxicity test in vivo.

1. Transcriptomic analysis of liver, kidney and blood vessel in the rat
∙ Gene expression profiling of liver, kidney and aorta in the rat after repeated exposure of 10 test chemicals were analyzed using Affymetrix GeneChip Rat Genome 230 2.0 array (168 arrays). The differentially expressed genes and gene clustering were analyzed and significant gene set for each test chemical was selected.
2. Transcriptomic analysis of three different cells of co-culture system
∙ Comparison of gene profiling between HepG2/CYP human primary hepatocytes (hPH) cells: Gene profiling of HepG2/CYP and hPH were analyzed in both of controls and cyclosporin A and amiodarone treated group. In the case of control, the gene alteration patterns were comparably different between them but, however, the representative toxic pathways were similar in both of HepG2/CYP and hPH of co-culture system according to the exposed chemicals. This results suggests that HepG2/CYP may play a role in alternative hepatocytes model to screen the toxic chemicals.
∙ Based on co-culture system consisting of HepG2/CYP, HK-2 and HUVEC, gene expression profiling of each cell lines was analyzed after 10 chemical treatment using Affymetrix GeneChip Human Genome U133 plus 2.0 array (204 arrays). The differentially expressed genes and gene clustering were analyzed and significant gene set for each test chemical on three different cells was selected.
3. Functional analysis of toxicological pathways and networking of significant gene set
∙ Toxicological pathways of DEGs in the liver and kidney of rats: Toxicological pathways of target organs was analyzed among the 10 chemical treated group and commonly regulated toxic pathways were suggested as representative toxic pathways.
∙ Toxicological pathways of DEGs in the HepG2/CYP and HK-2 cells of co-culture system: Toxicological pathways of target organs was analyzed among the 10 chemical treated group and commonly regulated toxic pathways were suggested as representative toxic pathways.
∙ Networking and master regulator of significant gene sets for 10 chemicals were analyzed and z-score analysis of key regulators provided the information about prediction of activation or inhibition related to toxic response.
4. Selection and candidate biomarkers and validation of gene expression level
∙ The expression level of selected genes related to toxic response was validated by real time PCR.
∙ Selection of predictive biomarkers for hepatotoxicity and validation of expression level of them in HepG2/CYP cells: Based on classification for hepatotoxicity and nonhepatototoxicty using ROC analysis, 10 potential biomarkers were selected and expression level was confirmed in the HepG2/CYP of 9 chemical treated group. Among them, the expression level ECSCR and AP1S3 were identified with predictive potential biomarkers showing highest ROC area (ECSCR, 0.85, AP1S3, 0.83) with sensitivity and specificity.
∙ Selection of predictive biomarkers for nephrotoxicity and validation of expression level of them in HK-2 cells: Based on classification for nephrotoxic and nonnephrotoxic group using ROC analysis, 15 potential biomarkers were selected and expression level was confirmed in the HK-2 of 9 chemical treated group. Among them, the expression level MIR612 and CHAC1 were identified with predictive potential biomarkers showing highest ROC area (MIR612, 0.9, CHAC1, 0.88) with sensitivity and specificity.
5. Establishment of standard protocol and local genomic database collaborating with bioinformatic research group
∙ To provide the reliable genomic data, standard protocol for microarray experiments were established according to ISO documentation.
∙ Toxic information and 372 microarray data was submitted to Unit 3 of bioinformatic research group to establish the integrated omics database.

Comparative analysis of 14 biomarkers (9 biomarkers in HepG2 and 5 biomerkers in Hk-2) between IdMOC cells and single culture cells, more sensitive in toxic bio-monitoring with an IdMOC system.
8. Analysis of common biomarkers in rat livers and kidney
No significant expression patterns in Anionic trypsin-1 and Tnfsf9. Significant increase of MUP expression in kidney (4-fold change).
9. Comparative analysis major urinary protein isoforms in rat kidney exposed to 7 kinds of toxicants
Comparative analysis of MUP isoform expression by 2-DE Immunoblot analysis (6 isoforms in liver / 20 isoforms in kidney). Decrease of MUP isoform expression with 7 kinds of toxicants.
10. Comparative analysis of kidney biomarkers in rat urines exposed to thioacetamide
Analysis of MUP expression with other kidney bionmakers including Kim-1 and NAGL in rat urine samples.

1. Analysis of endogenous metabolites were performed using LC/MS and NMR due to wide differences in their physico-chemical properties and their profile changes were monitored after treatment of toxic substances.
2. Common representative biomarker for hepatotoxicity could not identified but markers specific for mechanistic base of hepatotoxicity were identified and might be used for predictive biomarkers; increased serum bile acids (thioacetamide and cyclosporin A), increased acylcarnitine due to mitochondrial dysfunction (amiodarone, ifosfamide, indomethacin), reduced GSH due to oxidative stress (cyclophosphamide, ifosfamide).
3. Especially, taurocholic acid was a better candidate biomarker for thioacetamide-induced toxicity and this was further confirmed by ROC analysis.
4. Common biomarkers for the preiction of neprotoxicity were not found in this study but urinary creatine, TCA cycle intermediate, purine metabolite, tryptophan metabolites, and some uremic toxins could be identified as possible predictive markers for the prediction of mechanism-based nephrotoxicity.
5. The level of urinary creatine was increased in 6 out of 8 chemical treated rats, indicating that this metabolite might be used as common marker for hepatotoxicity and nephrotoxicity.
6. In addition, Some amino acids including tryptophan were identified as useful biomarkers for nephrotoxicity and their increased levels in the urine might result from the interruption of reuptake in the kidney due to tubular damage.
7. In IdMOC cocultured systems, various metabolites were changed after treatment of toxic chemicals. For example, purine metabolites such as adenosine and AMP were decreased in HepG2 cells except for nephrotoxic colistin and ifosfamide and their concentrations were also decreased in HK-2 cells except for heptotoxin amiodarone.
8. These results might be due to the reduced metabolic activities in damaged cells. Commonly changed metabolic pathways between in vitro and in vivo were relative small and these phenomena seemed to be due to different environment when exposed to chemicals.
9. Although changes in the metabolic profiles between in vitro and in vivo were different, prediction and mechanistic understanding of chemical-induced toxicity can be possible in their independent ways.

We constructed multi-organ drug induced toxicity (liver toxicity or liver & kidney toxicity) prediction model using drug structure and gene expression.
∙ Drugs were filtered by frequently used biotoxicity drugs and transcriptomics data applicable drugs then, molecualr structure based (molecular descriptor)- and gene expression based (pathway) - prediction models were developed, respectively.
∙ The toxicity of several drugs were not predicted correctly, but it is possible to exact predict of drug toxicity that using by combined prediction model.
∙ The accuracy of combined prediction model was 83.52 % that improved than single data used prediction model (75.82%).
∙ ‘Multi-organ toxicity evaluation system‘ shows the result such as “have no liver toxicity/have liver toxicity/have liver & kidney toxicity“and related toxicity, when the drug structure and gene expression data were input.
2. Histopathology based omics data integrate analysis
∙ We analyzed omics (transcriptomics, proteomics, metabolomics) data integration of six drugs containing thioacetamide, cyclosporin A, cyclophosphamide, colistin, amiodarone, and ifosfamide.
∙ We found new toxic pathway that could not found in one omics data through histopathology based omics data integration.
3. Evaluate the co-cultured cell lines (IdMOC)
∙ Compared the transcripts (homologue gene) and pathways with in vivo rat data, public in vivo and in vitro data, and IdMOC data
∙ IdMOC model is still hard to replace in vivo model, because common expressed gene and pathways were too little.(common gene portion: 5~10%, common pathway number: 0~4)

∙ Database is constructed containing omics data and integrated toxic pathways with images
∙ The database supply the information of 10 drugs that histopathologies, transcriptomics (w/row data), proteomics, metabolomics, pathways by treated concentration and time dose.

1. Our aim is to construct toxicity prediction system based on the multi-organ interaction.
∙ For this purpose, we performed meta-analysis of public omics data to find toxicity related bio-markers. Then we constructed multi-organ toxicity prediction model and related programs based on the bio-markers.
2. Collection and integration of multi-organ omics data for meta-analysis
∙ We collected public multi-organ omics data systematically and performed standardization process. To perform meta-analysis of massive gene-expression data, we performed pre-process steps.
∙ We extracted liver/kidney toxicity bio-markers from each omics data (genes, proteins, metabolites). Additionally, we defined end-points and extracted bio-markers for each end-point to examine their relatedness to multi-organ toxicity.
∙ We developed liver/kidney end-points prediction models and integrative model. Then we performed comparative analysis between two type of models. As result, the knowledge of multi-organ interaction is useful to predict toxicity and we utilized the knowledge to improve toxicity prediction models.
3. Construction of multi-organ toxicity prediction model and visualization of prediction results.
∙ We collected public pathway DB systematically. Based on the pathway data, we constructed integrative network of gene/protein/metabolite data related to multi-organ toxicity.
∙ We extracted liver/kidney toxicity related pathway markers by meta-analysis of the integrative network.
We developed liver/kidney toxicity prediction model using the pathway markers. We also constructed model to distinguish between liver and liver+kidney toxicity.
We evaluated these models with in-vivo and in-vitro data.
∙ We implemented visualization modules for toxicity prediction results and their interpretation.
∙ We performed analysis of pathway network similarities between different platforms data. As result, our pathway markers can be useful in both rat in-vivo and human IdMOC data.
4. Development of the multi-organ toxicity prediction system and evaluation system based on meta-analysis
∙ We developed modules for liver/kidney toxicity severity prediction and finding existing toxicity experiments similar to input data to provide various functionality.
∙ We established the framework of multi-organ toxicity prediction models and component modules, and performed software verification process to the established system.
∙ To analyze the prediction model applicability to human data, we tested human in-vitro data with prediction model based on rat in-vivo data. As result, our prediction model can work well for human data.
