연구의 목적 및 내용
미생물의 외래핵산 대항 후천적 면역체계 중, 유형1 시스템에서 외래핵산을 직접 가수분해 하는 CRISPR-associated Cas3의 고해상도 3차원 구조 규명하고, ATPase, nuclease, translocase, helicase 활성의 분자 작용 기전을 설명한다. 다양한 활성들의 상호협력적인 작용 기전과 Cascade와의 상호작용을 규명하여, 침입하는 해로운 유전자의 인지 및 제거 기전을 종합적으로 이해할 수 있는 분자적 기반을 확립한다.

연구의 목적 및 내용
미생물의 외래핵산 대항 후천적 면역체계 중, 유형1 시스템에서 외래핵산을 직접 가수분해 하는 CRISPR-associated Cas3의 고해상도 3차원 구조 규명하고, ATPase, nuclease, translocase, helicase 활성의 분자 작용 기전을 설명한다. 다양한 활성들의 상호협력적인 작용 기전과 Cascade와의 상호작용을 규명하여, 침입하는 해로운 유전자의 인지 및 제거 기전을 종합적으로 이해할 수 있는 분자적 기반을 확립한다.
연구결과
⇒ Cas3 단백질을 대량 발현하고 정제하여, 엑스선 회절에 적절한 Cas3 결정을 확보하였음
⇒ 2.5 A 해상도의 회절 정보를 수집하였고, selenomethionine으로 치환된 단백질 결정을 확보하여 2.8 A 해상도의 회절 정보를 수집 위상차를 결정하여 3차원 구조를 규명함
⇒ 규명된 3차원 구조를 분석결과, Cas3 단백질은 핵산을 가수분해하는 도메인과 DNA 이중나선을 분리하는 작용점이 일직선상에 위치함
⇒ 금속이 결합되어 있는 핵산가수분해 활성좌를 3차원 구조상에서 찾았으며, 돌연변이체를 구축하여 전이금속의존적인 핵산 가수분해 능력을 in vitro assay를 수행하여 검증함

⇒ Cascade 내에서 Cas3와 상호작용하는 것으로 유추되는 소단위체를 발현, 정제하여 수용액상에서 Cas3와의 상호작용 분석하였으나 직접적인 상호작용이 관찰되지 않았음. 이는 Cascade의 다른 소단위 또한 Cas3와의 상호작용에 관여하거나 DNA 결합에 의한 Cascade의 구조변화가 Cas3의 상호작용에 필수적이라고 제안
연구결과의 활용계획
외래의 핵산유입에 대항하는 면역체계를 구조생물학적 관점과 다양한 생화학적, 생물리학적 방법을 이용하여 규명함으로써, 세포의 외래 핵산 방어기작, 복합체 단백질의 작용원리, 핵산과 단백질의 인지기작 등 생명현상을 총괄적으로 이해하는데 도움을 줄 것이다. 미생물의 외래 핵산 인지 기작을 고등세포에서 응용시, 동·식물체가 virus 감염에 의해 발생할 수 있는 질병을 제어할 수 있는 분자생물학적 기반을 제공할 수 있을 것이다.

We elucidate the crystal structure of the CRISPR-associated Cas3 in the type I silencing complex of the bacterial acquired immune system against invading genetic elements that are cleaved by combined ATPase, nuclease, translocase, and helicase activities of Cas3. Through investigation of the structural and functional relationship among its diverse cooperative activities, we provide collective background to understand the recognition and cleavage of incoming hazardous genes.
Result
⇒ We over-expressed the recombinant Cas3 protein in E. coli and obtained Cas3 crystals suitable for X-ray diffraction experiments.
⇒ We collected a diffraction data set of a native crystal at 2.5 A resolution and elucidated its crystal structure using the diffraction data collected from a crystal whose methionine is replaced by a selenomethionine.
⇒ The elucidated structure has shown that the nucleolytic core is aligned with the surface, where a double-stranded DNA is unwound and the unwound single-stranded DNA binds.
⇒ The nucleolytic core of the Cas3 nuclease-helicase protein has metal ions that are coordinated with conserved residues, whose mutational studies confirmed its metal ion-dependent nucleolytic activity.
⇒ We elucidated the ATP-complex structure, which suggests the critical residues for the ATPase activity of the protein. In vitro assays with mutant proteins confirmed the ATPase site.
⇒ Based on the orientation of the nuclease and helicase domains and the rearrangement of two helicase domains upon ATP-binding, we suggested the mechanistic relationship among ATPase, DNA-unwinding and translocation, and endo-exo nuclease activities.
⇒ We expressed and purified a CasA subunit of a Cascade, which was proposed to interact with Cas3. In vitro assay did not show a direct interaction in solution between two proteins, suggesting that interaction with a Cascade might require a local structural arrangement of Cascade subunits by DNA binding or with the CasA subunit may be accomplished when another Cascade subunit helps.
Expected Contribution
Elucidation of immunity mechanism of incoming of foreign nucleic acids, based on the structural and biophysical aspect, will provide a strong background on a cell-defence mechanism against exogenous genetic elements, a working frame of a complex protein, and a recognition of a nucleic acid by a protein, which will help understanding how cells behave in a virus attack.
The obtained results here will provide a strong molecular-biology background on the development of drugs against the virus attack in animals and plants.
