Two-dimensional gel electrophoresis (2D-GE) has been the key technique in large-scale protein separation from complex protein mixtures since 1975. The digitalized format of scanned 2D-GE images, which represents protein species as spots of various intensities and sizes, may yield essential information that can help biologists with exploring the biological elements that may have negative effect on body health. Due to a variety of protein species within a mixture, an automatic analysis system for 2D-GE images can help saving time and effort of biologists when identifying and picking corresponding pairs of spots for differential expression analysis. In general, 2D-GE image analysis involves two separate steps: protein segmentation and protein spot matching. In this thesis, a novel marker-free Watershed-based approach for unsupervised protein spot detection, a two-stage registration for protein spot matching and an automatic landmark selection method have been presented. The method includes using a selective nonlinear filter and a histogram-based method for removing false local minima, which may cause oversegmentation when using Watershed transform. The results were then superimposed over the reconstructed gradient image before applying Watershed transform for spot segmentation. This marker-free approach, i.e. the operator does not need to specify the predefined markers for the process of finding Watershed ridgelines, has been implemented and has been experimented with 2D-GE grayscale images. The results compared with both other software packages and human detection results showed the algorithm is practicable and satisfactory. In the second stage - protein spot matching, global matching and local matching were studied and the combination of the two approaches was proposed. The proposed matching procedure was applied for global gel plane, and then for regional areas where the global matching did not work, the algorithm was applied to these areas. In the case of protein spot matching, landmarks are still needed but with only dozens of them. Based on the experimental results, about 84% of spot pairs were matched accurately and only a minor manipulation from the operator is needed to correct some wrong matched pairs. Finally, the third contribution is an automatic landmark selection procedure, which uses the local neighborhood information to support for the detection of matched pairs, which later become the landmarks. By defining FAT PATTERNs as the most intensities protein spots in the two gel images, the algorithm focus on finding the matched pairs among these FAT PATTERNs. Then form these initial matched pairs; a breath-first search strategy has been applied to find other matched pairs from reference gel image and matched gel image. The performance has proved the effectiveness of this method in which the average performance about 93% of correct matching was obtained.
