Pteromys volans (Mammalia, Rodentia, Sciuridae) called Eurasian flying squirrel is an endangered species in Korea. They lived predominantly in spruce-dominated boreal forest habitats. Here, the complete mitochondrial genome (16,513bp) of P. volans was sequenced and characterized in detail. It has the gene order identical to the traditional one shown in Rodentia. The result was compared with 14 species in the order Rodentia and 14 species in the other 8 mammalian orders. With the mitochondrial genome of P. volans, genetic distances and phylogenetic relationships among the order Rodentia and the other mammalian orders were examined in this study. There were found some interesting features, which were discussed in detail. Comparison of the codon usage pattern of the 13 mitochondrial protein-coding genes in P. volans showed a preference for the use of 'A'or'U' in the third codon. In the suborder Sciuromorpha including P. volans, an 'UUU' codon is more preferred, while 'UUC' in the two phenylalanine (Phe) codon was more preferred in the suborder Myomorpha. The suborder Sciuromorpha tended to use 3 codons 'CCU', 'CCC' and 'CCA' equally of the four proline (Pro) codons. On the contrary, the suborder Myomorpha preferred to 'CCA'. Bayesian inference and maximum likelihood analyses based on nucleotide sequences of 13 protein coding genes except for 2 ribosomal RNA genes (16S rRNA and 12S rRNA) revealed that the suborders Sciuromorpa, Mystrimorpha and Myomorpha are monophyletic groups, but the order Rodentia is not a monophyletic group.
