LD의 크기는 다른 견 품종들과 유사한 경향을 보였는데, 5 Mb 간격 이내에 위치하는 SNP 마커들간 측정결과 낮고 일정한 LD값을 나타내었다(r2:0.06-0.07). LD값의 경향치 변화에서는 병목현상을 보였는데 이는 유효집단크기가 상당히 줄어든 것을 의미한다. Inbreeding Ne는 16에서부터 46까지 추정되었다. Pair-wise 방법으로 추정치된 Ne값은 5 Mb 간격 이내에 위치하는 SNP 마커들간 측정결과 1,025~1,486로 나타났다. 비선형 Ne 추정치는 pair-wise 방법보다 높은 값 을 보였. 이러한 결과는 삽살개 집단의 다양성을 증가시키고 적절한 크기의 Ne를 충족시키기 위해 근친교배를 반드시 피하는 사실을 지적하여 준다. 마지막으로, SNP panel을 이용한 외형 형질에 대한 전장연관분석(GWAS)을 수행하여 많은 QTL들을 발굴하였다. 두번째 실험에서 쓰인 대용량 SNP 자료를 이용하여 18개 외형 형질을 분석하였는데 총 116개 QTL(SNP)를 발굴하였다. CFA23 (at 26 Mb), CFA33 (at 20 Mb)에 위치하고 있는 체장과 체고에 관한 QTL들의 위치는 매우 밀집되어 있어서 동일한 유전자로 추즉된다. 모색, 눈색, 비색에 관한 SNP들의 경우, CFA5에 위치한 MC1R유전자(검정 모색에 관여 한다 알려진 유전자)의 주변 위치에서 발견되었다. The Sapsaree is a medium size breed native dog in Korea also famous for their friendly, gentle and loyal behavior. In the past, their phenotypes were only criteria for selection and breeding. This present study was an attempt to genetically characterize important morphological and behavior traits of Sapsaree. So, this study investigated the inheritance pattern of traits, population structure, effective population size, and detection of QTLs affecting various morphological and conformation traits. The first experiment estimated genetic parameters for morphology and behavior of Sapsaree. This provided a better understanding in their genetic potentials. A total of 17 morphology and 7 behavior traits were studied on 1014 Sapsaree dogs which born in between 1989 and 2007. The traits were classified as quantitative or, categorical. Heritabilities and genetic correlations were estimated using ASREML program. Results showed that body height had a highest heritability (h2) of 0.53, whereas body length, chest depth, body weight, and eye color were moderate to high (0.25- 0.43). Behaviors were mostly lower heritable traits, in which activity had the highest h2 value (0.16). The h2 estimates for categorical measures for morphological traits were less than 0.25, except coat color (0.44). Stronger genetic correlations (rG) were found for quantitative traits compared to phenotypic correlation (rP). Body height and body length were highly correlated to each other (rG: 0.81, rP: 0.62). A highest negative rG of -0.83 were found in between coat curliness and furnishings. Between behaviors such as nerve stability, affability and adaptability were rG, ~0.9-0.94 and rP, ~0.46-0.68. This study indicated a good selection gain for the body height, body length, chest depth, weight is achievable because of their good range of h2. Stronger genetic correlations also suggested that selection of Sapsaree using markers (i.e., MAS) for various traits will be more successful compared with phenotypic selections. Although lower heritabilities for behaviors indicated limited genetic progress by selection but their stronger genetic correlations suggested a common genetic background for the behavior traits. Once the QTL for behavior traits are detected and targeted through selection program, a better genetic improvement in behaviors is possible. The second experiment estimated the population level variability, inbreeding rate, linkage disequilibrium (LD), and the effective population sizes (Ne) of Sapsaree. The Ne was estimated from the rate of inbreeding rate (using pedigree), and SNP data (using Illumina CanineSNP20 (20K) and CanineHD (170K) Beadchips). A total of 183 individuals were genotyped. Three SNP panels such as Sap134 (20K), Sap60 (170K) and Sap183 (a combined SNP set of 20K and 170K SNPs) were used. The inbreeding rate was increasing by time and the average inbreeding coefficient was 0.10. The extent of LD was similar to other dog breeds. Using the SNP data, a low and consistent LD (r2:0.06-0.07) was found which extended up to 5 Mb marker distances. This LD indicated a tight population bottleneck where Ne was reduced significantly. The inbreeding Ne ranged from 16 to 46. The Ne using LD estimates were 1025~1486 (at 5 Mb) and 224~313 (all distances) from pair-wise methods. Non-linear method Ne estimates were higher than pair-wise method. Also, their past Ne of 573~646 (50 generations ago) reduced drastically to 64~75 at recent (5 generations ago). All the parameters in this study indicated a necessity for avoidance in inbreeding to increase the population variability and to meet an acceptable Ne in Sapsaree. Lastly, the WGA study using SNP panels for body shape and morphological traits revealed many QTLs for Sapsaree dog. Similar genotype panels were used as used in the second experiment. Sap183 (a combined data) and the Sap60 comprising 183 and 60 samples were focused. Eighteen morphological traits were analyzed. The single marker regression with phenotype, afterwards a stepwise regression on those significant SNPs, enabled to detect a total of 116 SNPs for all traits using Sap183 panel. The identified QTLs for body length and body height on CFA23 (at 26 Mb) and CFA33 (at 20 Mb) were closely located which might be the same genes. Several closer SNP for coat, eye and nose color founded nearby a known gene location on CFA5 (the MC1R gene). Several closer QTLs were also identified nearby another color regulating gene on CFA24, the ASIP (yellow color formation) gene. No pleiotropic SNPs were found for any trait in this study. Our results found many QTLs that were very closely located to each other (within 0.5-2 Mb distance) for multiple traits, e.g., the QTLs on CFA1 (56.2-58.7 Mb) for furnishing and coat curliness; on CFA2 (55.0-56.0 Mb) for nose color and testicle; CFA7 (77.7-78.6 Mb) for dewclaw and tail set; CFA8 (51.4-52.3) for dewclaw and tongue spots; CFA18 (47.1-48.7 Mb) for coat color, tail set and teeth missing; CFA22 (63.0-64.0 Mb) for coat length and coat quality, and CFA23 (519-53.7 Mb) for jaw defect and ear erectness traits were found in this experiment. In most cases, fewer dominant SNP alleles expressed a majority of the phenotypic variations, which suggested an evidence for diversifying selection for novelty. The novelty in selection might also be responsible for gradual reduction on Ne in Sapsaree. We can validate our identified SNPs using MAS selection, or genomic selection in a larger population. This study will also provide a resource for breeding of Sapsaree or other Korean Native dog breeds in future.
