Radish (Raphanus sativus L.), a member of the Brassicaceae family, has a chromosome number of 2n = 18, and is divided into a variety of cultivars in the process of domestication and subsequent diversification. It has been suggested that frequent exchange of radish cultivars among East Asia countries has happened since the introduction of radish into East Asia. Radish is self-incompatible (SI) with multiple alleles in the S locus and each allele has a different SI intensity. This study was carried out to understand the genetic relationship among commercial cultivars of three East Asian countries (Korea, China, and Japan) and to identify the factors affecting cultivar differentiation through self-incompatibility analysis. To investigate the genetic relationship, 36 INDEL and SSR markers were applied to 92 commercial cultivars including 64 Korea, 17 China and 11 Japan cultivars, and 66 landrace accessions collected throughout the world. The resulting 98 amplicons were analyzed by cluster analysis and principal coordinate analysis (PCoA) with the unweighted pair group method using arithmetic average (UPGMA). East Asia landraces and commercial cultivars were clustered together, clearly separated from accessions from other geographic regions. The commercial cultivars from Korea, China and Japan were classified by their ecotypes, the northern and southern types, as previously hypothesized with morphological evidences. They were also classified into two large clusters (Group I and II) by cluster analysis, and the Group II was divided into two large subgroups, Group II-1 and -2. Most of cultivars in Group I and Group II-1 were autumn and small radish cultivars from Korea and China but those in Group II-2 were spring and summer cultivars of Korea and Japan, which have late flowering characteristics. Similar to cluster analysis, the 92 commercial cultivars were also divided into two groups by PCoA; one group contains spring and summer cultivars from Korea and Japan, and the other group does autumn and small radish cultivars of Korea and China. The distribution of S-haplotypes of 66 radish landraces and 92 commercial cultivars were investigated using 23 S-haplotype-specific sequence characterized amplified region (SCAR) markers. Twenty and twenty one S-haplotypes were detected in landraces and commercial cultivars, respectively. The S-haplotype composition of landraces was different from those of commercial cultivars. S-haplotype s21, s4 and s29 were the most and s20, s23 and s18 were the least detected in landrace accessions. In the commercial cultivars, however, s3, s4 and s5 were the most and s22, s24 and s2 were the least detected. There were also differences of S-haplotype distribution in the two ecotypes determined by molecular markers. The dominant S-haplotypes of Korea-China group were s4, s3 and s21 and those of Korea-Japan group were s5, s1 and s18. The results of this study can be used as a molecular biological characteristics basic data to understanding the genetic relationship among commercial radish cultivars of three East Asian countries (Korea, China, and Japan).
