인간배아줄기세포 기반의 miRNAmRNA 네트워크 분석 시스템 개발 및 응용

MicroRNA (miRNA)는 약 22개의 염기서열을 가지는 작은 noncoding RNA 분자로써, target mRNA의 번역 효율이나 안정성에 영향을 주어 유전자의 발현을 조절한다. MicroRNA는 세포의 핵 안에서 RNA 폴리머레이즈 II 에 의해서 hairpin loop를 가진 pri-miRNA 로 전사되고, RNA binding 단백질인 DGCR8에 결합한 후 DROSHA라는 엔자임에 의해 pre-miRNA로 잘려진다. pre-miRNAs는 Exportin-5 와 같은 단백질에 의해서 세포질로 이동되고 DICER에 의해 이중가닥의 miRNA duplex로 성장된다. 하나의 miRNA는 수많은 타겟 유전자들을 상대적으로 그다지 크지않은 수준으로 조절한다. 따라서, miRNA가 조절하는 타겟 유전자 확인을 위해서는 게놈 수준에서의 연구로 데이터의 신뢰성을 높여야 한다. 우리는 인간 세포에서 miRNA-mRNA의 네트워크를 체계적으로 분석하기 위해서 flag 항체가 도입된 AGO2를 본래 게놈에서 발현할 수 있도록 조작한 인간배아줄기세포를 구축하였다. Flag 항체의 높은 특이성을 강점으로 면역 침전 후 시퀀싱과 UV CrossLinking 면역 침전 후 시퀀싱을 수행하였고, 전례없는 정확도와 민감도를 나타내는 miRNA-mRNA 네트워크 분석이 가능하였다.
microRNA가 타겟 유전자의 발현을 조절함에 있어서 AGO 단백질을 비롯한 RISC 복합체 (RNA-induced silencing complex) 역할이 중요한데 그 이유는 타겟 유전자에 miRNA가 상보적으로 결합할 수 있도록 인도 해주기 때문이다. 포유류에서는 AGO 단백질이 AGO 1, AGO 2, AGO 3, AGO 4로 4가지로 구성되는데, 이 중에서 AGO 2 단백질이 유일하게 핵산 분해 효소 활성을 가지고 있다. 핵산 분해 효소 활성이 진화적으로 잘 보존된 것임에도 불구하고 소수의 유전자만이 AGO 2 단백질에 의해 절단되는 miRNA의 영향을 받는 것으로 알려져 있었다. 우리는 HMGA2 mRNA가 let-7과 miR-21에 의해 절단될 때 상보적인 염기서열이 제한적이어도 가능한 것을 발견했다. 일반적으로 정리된 RNA interference의 기능과 타겟 유전자의 조절 방식과는 다르게, 세포에서 타겟 유전자를 절단할 때는 완벽하게 상보적이지 않아도 miRNA의 Seed sequence에서부터 절단 부위까지의 base-pairing이 중요하다는 것을 확인했다. 결과적으로, 우리는 miRNA-mRNA 조절 메커니즘에서 단순히 번역 억제를 통한 타겟 유전자의 발현을 조절하는 것과는 별개로 AGO 2 유전자의 핵산 분해 효소 활성에 의한 조절 메커니즘에 대한 중요성을 확인할 수 있었다.
miRNA의 발현과 기능에 이상이 있을 경우에는 세포 주기, 물질 대사, 신 혈관 생성, 전이 등의 과정에 관련된 유전자 발현 조절에 문제가 생기게 되어 종양형성이 증가하게 된다. 따라서, 종양 형성을 발전시킬 수 있는 OncomiR와 종양억제 miRNA의 역할을 분석하기 위해서 flag-AGO2를 발현하는 인간배아줄기세포를 섬유아세포로 분화 시켰다. 분화된 섬유아세포에서의 miRNA를 profiling한 결과, 암에서 발현이 증가되어 있는 miR-17-92 클러스터의 miRNA가 발현되는 것을 확인할 수 있었다. 우리는 miR-17-92 클러스터가 mRNA를 불안정화시키는 다양한 타겟 유전자를 전체적으로 억제한다는 것을 발견했다. 게다가, BTG3, TOB1, CSNK1A1 그리고 ANKRD52의 발현이 암 세포주에서 miR-17-92 클러스터의 발현과 상관관계가 있다는 것을 알 수 있었다. 결과적으로, 우리의 연구결과는 miR-17-92 클러스터가 핵심 조절 인자의 발현 조절뿐만 아니라, 글로벌한 유전자 발현을 전사 후에 조절함으로써 종양 형성을 촉진한다는 것을 시사한다.

MicroRNAs are small-noncoding RNAs of about 22 nucleotides in a sequence that affect a variety of biological events. They are transcribed to pri-miRNA by RNA polymerase II, and then cleaved into shorter pre-miRNAs by DROSHA in the nucleus. The pre-miRNA exported to the cytoplasm, and cleaved by DICER. As indicated by the prediction that up to 60% of mRNAs are targets of at least one miRNA, miRNAs play important roles in numerous biological events, including stem cell biology, cancer, development, ageing, etc.. Despite their importance, it is still not clear how many miRNAs remain uncovered. More importantly, the identification of target mRNAs is a major challenge in miRNA research field. One of the characteristics of miRNA-mediated regulation is that miRNAs affect numerous targets at relatively modest level. Thus, unbiased, genome-scale methods that identify target molecules with high confidence are required. For a systematic analysis of miRNA-mRNA network in human cells, I developed a human embryonic stem cell (hESC) line that expresses flag-tagged AGO2 from its native genomic locus (flag-AGO2 hESC). Immunoprecipitation/high throughput sequencing (IP-seq) and CrossLinking-ImmunoPrecipitation/ high throughput sequencing (CLIP-seq), combined with high specificity of flag antibody, alloId analysis of miRNA-mRNA network with an unprecedented accuracy and sensitivity. In miRNAs regulating the expression of target mRNA, miRNAs associate with various proteins, including Argonaute (AGO) proteins, to form an RNA-induced silencing complex (RISC). Four AGO proteins (AGO1-4) are known to be functionally redundant in mouse and human cells, although only Ago2 has a nuclease activity and responsible for siRNA-directed cleavage of targets. Despite the deeply conserved catalytic activity, only a small number of targets have been reported to extensively base pair with cognate miRNAs to be cleaved by AGO2. I found that HMGA2 mRNA can be cleaved by let-7 and miR-21 with limited complementarity. In contrast to the generally accepted notion, the base-pairing from the seed region to the cleavage site, rather than perfect or near-perfect complementarity, was required for cleavage of the target mRNA in cells. Our result may explain the vital role of endonuclease activity in controlling miRNA-mediated mRNA regulatory mechanism. Next, To decipher roles of tumor suppressor miRNAs and oncomirs on tumorigenesis, I differentiate flag-AGO2 hESC to fibroblasts. The fibroblasts express let-7 family miRNAs and miRNAs of the miR-17-92 cluster, which have been reported as tumor suppressors and oncomirs, respectively. miR-17-92 cluster is overexpressed in human cancers, and their enforced expression is tumorigenic in mouse models. I found that the miR-17-92 miRNAs coherently repress multiple targets involved in the destabilization of mRNA. Furthermore, the expression of BTG3, TOB1, CSNK1A1, and ANKRD52 is negatively correlated with the expression of the miR-17-92 cluster in cancer cell lines. Our results suggest that the miR-17-92 miRNAs promote tumorigenesis not only by repression of key regulators but also by post-transcriptional increases of global gene expression.
