단백질 모델링 기법으로 단백질의 새로운 기작을 제안하고, 단백질 구조 빅 데이터 정보를 바탕으로 사이드 체인과 결합 위치를 예측 및 응용하는 연구를 수행하였다. 1) Vpu (Viral protein U)는 HIV 바이러스의 액세서리 단백질로서 바이러스 입자 방출에 관여한다. Vpu의 바이러스 입자 방출은 테더린 (Tetherin)과의 상호작용과 막 분극화 (Membrane polarization)에 의해 촉진된다고 알려져 있다. 그러나 여전히 기작에 대한 논쟁의 여지가 있기 때문에 Vpu의 구조 모델링을 통해 이를 확인하였다. 구조 모델링을 통해 Vpu가 left-form과 right-form의 두 가지 형태로 세포 내에서 존재 할 수 있다는 것을 확인하였고, Vpu의 바이러스 입자 방출에서의 역할에 대한 단서를 제공하였다. 2) 단백질 사이드 체인은 단백질-단백질 및 단백질-분자 상호작용에 관여하는 중요한 부분이다. 본 연구에서는 knowledge-based statistical torsion angle potential (STAP)이 적용된 simulated annealing (SA) 프로토콜을 이용하여 단백질의 order parameter를 예측하는 방법을 제안하였다. 6개의 타겟 단백질에 대해 χ1과 χ2 order parameter를 예측하였다. STAP을 사용하는 SA 프로토콜은 exposed residue에 성공적으로 적용되었고, 단백질 사이드 체인의 움직임에 대한 이해를 높일 수 있었다. 3) 단백질 구조 정보가 축적됨에 따라, 알려진 3차원 단백질 구조의 결합 위치 정보와 타겟 단백질의 구조 정보를 사용하여 리간드의 결합 위치를 예측하는 방법론을 개발했다. 리간드 결합 위치 정보를 타겟 단백질에 매핑하여 생물학적으로 의미 있는 결합 위치를 예측하고자 했다. 또한 PDB (Protein Data Bank)의 10만여개의 단백질 구조에 대해 단백질-리간드 결합 위치를 보여주는 데이터베이스를 구축하였다. 계산된 모든 결과는 리간드와 단백질의 3차원 구조로 표현되며 단백질-리간드 상호작용 매트릭스를 구성하여 결합 위치를 효율적으로 예측하고 도킹 가능한 리간드 정보를 제공함으로써 신약 연구에 기여할 것으로 기대된다.

The new mechanisms of protein were proposed by structure modeling, and the prediction and application of protein side-chain and binding site were studied based on the protein structure big-data information. 1) Vpu (Viral protein U) is an accessory protein of the HIV virus and involved in the viral particle release. Viral particle release of Vpu in known to be enhanced by interaction with tetherin and membrane polarization. However, because there is still controversy about the mechanism, we investigated this through structure modeling of Vpu. Modeled Vpu structure was revealed that could exist in two forms in cells, left-form and right-form and provided clues to the role of controversial Vpu in viral particle release. 2) Protein side-chains are an important part involved in protein-protein and protein-chemical (ligand) interactions. We proposed a methodology to predict the order parameter of protein using simulated annealing (SA) protocol with knowledge-based Statistical Torsion Angle Potential (STAP). The χ1 and χ2 order parameters of side-chain for the six target proteins were predicted. SA protocols with STAP had been successfully applied to exposed residues and can enhance understanding of the protein side-chain motion. 3) As the protein structure information is accumulated, a methodology for predicting the ligand binding site has been developed using the already known three-dimensional protein structure of the target protein. We attempted to predict biologically significant binding sites by mapping ligand binding site information to the target protein. Also, a database showing protein-ligand binding sites was constructed for the protein structure of PDB (Protein Data Bank). All the calculated results were expressed in the three-dimensional structure of the ligands and proteins, and protein-ligand interaction matrix. This database is expected to contribute to the study of new drug development by providing new ligand binding sites and dockable or druggable ligand information.
