Although various methods are used to improve collagen cleavage, compounds based on chemical synthesis have many side effects. Peptides, which proved functionality, have attracted attention as novel materials for solving these problems. We investigated the anti-wrinkle efficacy of hydrolysate from oyster protein by Protamex and Neutrase to find MMP-1 inhibitory peptides. MMP-1 inhibitory peptides were purified from the oyster hydrolysate using a multistep chromatographic procedure comprised of ion-exchange, size exclusion, and reversed-phase liquid chromatography. Their sequences were identified as AFN, GPN, PGN, FNLK, and IVVPK, using automated Edman degradation and mass spectrometry. To investigate binding mode for novel MMP-1 peptides, we have applied molecular modeling approaches. In this study, 25 X-ray crystal structures of MMP-1 inhibitor complex were collected. As the MMP-1 found that the zinc complex at the active site plays an important role in collagen cleavage. Binding mode analysis showed that five peptides bind to the zinc complex in MMP-1. Then 50 ns molecular dynamics simulations in explicit water were carried out to investigate the stability of the peptides at MMP-1. Our results showed that IVVPK peptides binding was more stable with MMP-1. Based on this, the ability to inhibit MMP-1 activity was validated by in vitro and in vivo assays. Also, molecular modification in peptide design was performed using three strategies to improve cell membrane permeability. Taken together, we suggested that the three peptides (linear_IVVPA, cyclic_IVGVP, IVVPK_Cl) might be promising candidates for novel MMP-1 inhibitors. This structural information will be useful for understanding how ligands bind to MMP-1. Besides, this study is expected to help develop the materials from healthy functional food to promote anti-wrinkle.
