However, it can cause serious yield loss in cultivated crop species. Further, in the mechanization era, it is essential to develop soybean varieties with mechanical harvesting compatible traits such as lodging tolerance, appropriate basal pod height, and pod shattering tolerance to minimize yield loss. Therefore, selecting the pod shattering tolerant lines is an important strategy in many breeding programs. In Korea, ‘Daewonkong’ (DW) is the most widely cultivated soybean cultivar due to its strong tolerance to pod shattering. Although DW could be a valuable genetic source for developing pod shattering tolerant varieties, genetic research on the pod shattering tolerance of DW have not yet been well documented. In soybeans, two genes responsible for pod shattering had been characterized, and recently, it has been reported that there are a few additional minor genes. Studies show that a pdh1 gene has a premature stop codon that is responsible for increasing torsion of dried pods under dry conditions. Meanwhile, considering wild soybeans (Glycine soja), the gene named SHAT1-5, which plays a role in inducing excessive lignification of the fiber cap cells in the ventral suture for tolerance to pod shattering, has also been characterized. Among the two major genes responsible for pod shattering identified in soybeans, functional DNA markers of the pdh1 gene were designated and validated in several studies, whereas the importance of selection for pod shattering tolerance alleles of the SHAT1-5 gene in soybean breeding programs has not been revealed yet. In addition to the high prediction accuracy of the markers, additional marker information about pod shattering is still needed for enhancing the accurate selection rate. Our studies were performed to find the candidate genes for pod shattering, to develop molecular markers for the genes, and to select elite lines with tolerance to pod shattering using two RIL populations derived from DW. Firstly, we investigated the variation in the pod shattering tolerance in the RIL populations through the oven-dry test over three years. Then, we identified the QTLs and candidate genes related to pod shattering with genotyping data generated by 180K SNP chip array, followed by the gene expression analysis. Finally, we developed and validated the allele-specific markers from SNPs and InDel sites in the candidate genes. The finding could be highly applicable in marker-assisted selection and developing soybean cultivars for pod shattering tolerance.
