Biological or material systems of interest in modern science often exhibit complicated stochastic dynamics. The advent of cutting-edge single molecule experimental techniques allows us to monitor stochastic time traces of physical and chemical signals from individual molecule in these systems. However, information mining from stochastic single molecule experimental observables remains a formidable task. In this dissertation, we present theories for quantitative understanding of the stochastic dynamics of complex systems; specifically, transport dynamics of molecules and colloids in complex fluids and chemical dynamics of enzyme reactions occurring in living cells, which cannot be explained by the Einstein’s theories of Brownian motion and van’t Hoff’s chemical dynamics or even by modern generalizations of these classical theories. We present a new transport equation that provides an unprecedented explanation of various experimental results for stochastic motion of molecules and colloids in complex fluids. This new transport equation is derived by considering an environment coupled continuous time random walk model and alternatively by applying Mori-Zwanzig’s projection operator technique to a classical mechanical system, in which every particle obeys Newton’s equation of motion. The general solution of this new transport equation provides a unified explanation of the time profiles of the mean square displacement (MSD) and non-Gaussian parameter (NGP) of the probe particle in various complex fluidic systems including supercooled water, two-dimensional hard disc fluid, and motor proteins or colloidal particles moving on a one-dimensional biostructure. As for chemical dynamics in living cells, we investigate a relationship between the power spectrum of the product number and the reaction mechanism and dynamics, starting from the generalized chemical master equation and the chemical fluctuation theorem. This relationship enables us to obtain quantitative information about mRNA power spectrum and transcription regulation dynamics, which cannot be obtained experimentally, from the time traces of the protein number fluctuation in the steady state, which we can measure. We also investigate the non-classical chemical dynamics of the enzyme reaction process, which does not obey the classical Michaelis-Menten kinetics. Particularly, we propose a new macroscopic experimental method to measure the turnover time distribution of single enzyme. We demonstrate this method by analyzing the time-dependent reaction rate or the product concentration of calf intestinal alkaline phosphatase. From this analysis, we can extract valuable information about enzyme reaction mechanism and dynamics, which cannot be obtained from the traditional method based on the classical enzyme kinetics. This dissertation presents a new paradigm of quantitative investigation into stochastic chemical dynamics of complex systems.
