제주견과 우리 나라 재래견의 모계조상에 대한 혈연관계를 규명하기 위하여 모계 유전하는 mtDNA의 D-loop 염기서열을 분석하고 이를 이용하여 외국의 여러 품종들과 비교 분석함으로써 제주견 및 우리 나라 재래견에 대한 계통유전학상의 위치를 밝히는데 있다. 제주견의 문화재적 가치와 유전학적 가치를 높이기 위하여 우리 나라 재래견 (진도견, 풍산견, 삽살견) 및 외국 품종(소련, 중국, 일본 등의 재래견, 서구의 품종견)들과의 유연관계를 분석하였다. mtDNA D-loop의 염기서열 분석에는 혈액에서 DNA를 추출하여 이용하였고 mtDNA D-loop의 증폭은 부위 특이적인 primer를 제작하여 PCR 반응에 의하여 진행되었다. 확보된 PCR 산물을 Agarose gel을 이용하여 정제한 후 cloning을 하였으며 D-loop이 삽입된 clone은 염기서열 측정에 이용되었다. 염기서열은 상보적인 DNA의 두 줄거리에 대하여 양방향으로 동시에 측정되어 염기서열 측정에 정확성을 기하였다. 완성된 염기서열의 다형성 (polymorphism)을 조사하며 분자 진화 유전분석 (Molecular Evolutionary Genetics Analysis)프로그램을 이용하여 계통수(phylogenetic tree) 작성을 통한 외국의 여러 품종들과 계통유전학적인 유연관계(phylogenetic relationship) 분석하여 제주견 및 우리나라 재래견의 기원을 구명하였다. 제주견을 포함한 진도견, 삽살결, 풍산견 등 한국견의 모계조상은 유전학적으로서로 가깝게 위치하고 있고 현존하는 재래견 품종 집단들은 모계에 의한 상호 혈연적 교류가 매우 활발하였다고 추정되었다. 또한 우리 나라 재래견들 가운데도 진도견은 가장 이질적이고 유전적 거리가 먼 모계조상을 동시에 보유하고 있는 것으로 나타났다. 외국의 품종들과 유연관계를 고려했을 때에는 우리 나라의 재래견 집단은 소련의 East Laika와 가장 가까웠으며 특히 제주견이 보다 가까운 유전적 거리를 보여주었고, 그 다음으로 우리나라 재래견은 일본의 Shiba견과 비교적 가까운 유전적 거리를 보여주었다. 주변국 견품종들과의 유연관계에 의하면 우리 나라의 재래견의 모계조상은 극동지방으로부터 유래된 북방견이 조상이라는 설에 보다 힘을 실어주고 있다. 유연관계의 계통수에서는 국내외 어떤 품종도 품종특이적(breed specific)인 집단을 형성하지는 못하였는데 이는 개들의 다양한 품종들은 상호 심하게 교류가 되어온 결과로 추정되었다. 국내외 여러 견품종들은 크게 두 집단 즉 wolf가 소속된 집단과 non-wolf 집단으로 나눠졌고 진도견의 2종류 haplotype 만 제외하면 우리나라의 모든 재래견들은 non-wolf 집단에 소속되었다. 이 두 종류 견집단의 분지 연대(360,000년전)는 Vila 등(1997)이 wolf 와 dog 의 분지 연대(135,000년전) 보다 훨씬 오래 전인 것으로 추정되었다. 따라서 개의 조상은 gray wolf 이외에도 다른 어떤 종(species)이 개의 조상집단 형성에 기여한 것으로 추정되었다. 이상의 결과들은 제주견과 우리나라 재래견의 기원을 밝히는데 보다 확실한 근거를 제시함과 아울러 개의 조상에 대한 분지연대 추정 및 형성가설에도 큰 의미를 부여했다.

Studies were done to determine the phylogenetic relatioships of Cheju dogs to other breeds including Korean and foreign. Results will be used to promote Cheju dogs as a cultural and genetic resource, which was on the point of extinction but reconstructed from the local dog population by collecting those considered to be similar to the native in physical characteristics. Cheju dogs were compared with other Korean breeds (Jindo, Poongsan, and Sapsaree) as well as Japanese, Chinese, Russian and other foreign breeds using the mitochondrial DNA (mtDNA) D-loop polymorphism. Blood samples were taken, and DNA extracted and PCR-amplified. PCR products were cloned and sequenced. The sequence polymorphism was used for the phylogenetic analysis and also genetic distance for the estimation of divergence time between breeds. Results demonstrate that Korean native dogs, Cheju, Jindo, Sapsaree and Pungsan are closely related to each other on the basis of mtDNA D-loop sequence polymorphism and their haplotypes of mtDNA D-loop were intermingled to some extent. Jindo dogs were the most diverse breed among Korean native dogs(intragroup distance 0.010) and divided into two unique haplotypes of D-loop : wolf and non-wolf types. Our native dogs were a little closer to the East Laika breed(genetic distance, 0.008) than to the Shiba breed(genetic distance, 0.010), supporting the theory that the origin of Korean native dogs are from the north-eastern Asian dogs. None of the dog breeds were separate from each other in the tree, indicating that all dog breeds are intermingled in their mitochondria. The neighbor-joining trees showed that dogs were separate in two major groups with a third minor group. One of the two major groups clustered with gray wolves. Results suggest the possibility of two different origins of domestic dogs: wolf and non-wolf. All haplotypes of Korean native dog breeds except for two Jindo haplotypes clustered with the non-wolf type dogs. Our estimated divergence time (360,000 years before present) between the two types of dogs is much longer than that (135,000) between the wolf and the dog reported by Vila et al. (1997), suggesting that the ancestors of extant domestic dogs were diverged at least 360,000 years ago, supporting our contention that there are dogs of non-wolf origin. Taken together, results offered valuable information for undestanding the phylogenetic relatioships of Cheju dogs to other breeds including Korean and foreign.
