Domestic horse to find the presence of a potentially large number of genes in these excellent capability of racing and very high correlation by identifying genes that function, and the relationship between the factors that control the expression of the gene genome, transcriptome, epigenome, Proteome of Total Omics marker system based on the genetic ability to build industrialization based evaluation system of horses through biological research and molecular breeding development should aim to improve the system.
The purpose of this study is to analyze for the function of the gene identified and put into practical use via Integrated throughbred horse transcript analysis.
Integrated transcript analysis using RNA-seq, by analyzing the precise genetic map construct and features state of the Draft horses provide a reference for future research.
Exercise related gene discovery in a variety of conditions in horses through integration transcript analysis and tissue-specific gene transcript mutation map construct and excavation. Tissue-specific, specifically horses after exercise in horses around to the gene identification and functional analysis of biological information using RNA-seq chemical tool with exercise related candidate genes in the tissue samples were excavated.
And the starting signal was detected in the domestication process occurred based on the full length genome decoded data to the evolutionary study of the horse through a comparative analysis of the transcriptome stage of jeju horses and through horses.
Excavation of recovery-related genes in the racehorses race interval using RNA-seq, and played a role relationship between the recovery and the gene identified. Before and after exercise that is derived based on the differential expression of RNA sequencing Data for the difference in gene expression (DEGs) CKM, HSP, VEGF, and then analyzed the expression profile of excavation PPARD HSP family gene. Exercise-related HSP, CKM, VEG, PPARD, DYNC1LI2 expression pattern of the gene, the expression patterns in the mouse animal model chosen was re-verified. RNA-Seq Data GCL gene expression increased in the blood and in the muscles before and after exercise were targeted to verify the movement related functions.
RNA and genome re-sequencing-based verification of the SNP selection was the reproducibility of useful genes to traits related to the race SNP chip industrialization.
Whole-genome DNA methylation patterns were revealed in this study throughout MeDIP-Seq. Based on these information, these DNA methylation patterns were analyzed and stored as the two database systems. These system could provide a clue of epigenetic markers for the selection of superior horses. We converted whole-genome methylation data as two web-based database. We also provide the data that the glucose metabolism genes, LDHA and GYS1, were negatively regulated by eca-miR-33a and eca-miR-17, respectively, through specific target sites at the 3′ UTR of each gene. We suggest that horse physiological machinery might use an effective pathway, in addition to glucose metabolism, after exercise for efficient energy supplementation by regulating gene expression through miRNA.
The Przewalski’s horse is a rare and endangered species and the last existing wild horses. Therefore, its genetic characterization is important to facilitate the systematic preservation and promotion of its gene pool. Karyotypes of chromosomes confirmed that the two tested horses were indeed Przewalski’s horses (2n=66). Their genome was characterized using whole-genome re-sequencing and a comprehensive list of genetic variants including SNPs and INDELs was developed. We found a total number of 5,879,868 SNPs in the male and 6,040,778 SNPs in the female. Homozygous variations were more abundant than heterozygous variations, probably caused by inbreeding during the restoration process of species from only 13 horses. In conclusion, our results provide valuable information such as additional sequence information for equine researchers and can help to figure out how the horse genome was changed by domestication in recent years.
Genetics is important for breeding and selection of horses but there is a lack of well-established horse-related browsers or databases. In order to better understand horses, more variants and other integrated information are needed. Thus, we construct a horse genomic variants database including expression and other information. Horse Single Nucleotide Polymorphism and Expression Database (HSDB) provides the number of unexplored genomic variants still remaining to be identified in the horse genome including rare variants by using population genome sequences of eighteen horses and RNA-seq of four horses. The identified single nucleotide polymorphisms (SNPs) were confirmed by comparing them with SNP chip data and variants of RNA-seq, which showed a concordance level of 99.02% and 96.6%, respectively. Moreover, the database provides the genomic variants with their corresponding transcriptional profiles from the same individuals to help understand the functional aspects of these variants. The database will contribute to genetic improvement and breeding strategies of Thoroughbreds
Copy number variations (CNVs), important genetic factors for study of human diseases, may have as large of an effect on phenotype as do single nucleotide polymorphisms. Indeed, it is widely accepted that CNVs are associated with differential disease susceptibility. However, the relationships between CNVs and gene expression have not been characterized in the horse. In this study, we investigated the effects of copy number deletion in the blood and muscle transcriptomes of Thoroughbred racing horses. We identified a total of 1,246 CNVs of deletion polymorphisms using DNA re-sequencing data from 18 Thoroughbred racing horses. To discover the tendencies between CNV status and gene expression levels, we extracted CNVs of four Thoroughbred racing horses of which RNA sequencing was available. We found that 252 pairs of CNVs and genes were associated in the four horse samples. We did not observe a clear and consistent relationship between the deletion status of CNVs and gene expression levels before and after exercise in blood and muscle. However, we found some pairs of CNVs and associated genes that indicated relationships with gene expression levels: a positive relationship with genes responsible for membrane structure or cytoskeleton and a negative relationship with genes involved in disease. This study will lead to conceptual advances in understanding the relationship between CNVs and global gene expression in the horse.
Of the total 61,746 genotyped autosomal SNPs, 17,320 (28.1%) SNPs (missing genotype rate of >10%, minor allele frequency of <0.05 and Hardy–Weinberg equilibrium test P-value of <10–6) were excluded after quality control processes. SNPs on the X and Y chromosomes and genotyped individuals with missing genotype rate over 10% were also excluded, and finally, 44,426 (71.9%) SNPs were selected and used for the analysis. The measures of the LD, square of correlation coefficient (r2) between SNP pairs, were calculated for each allele and the effective population size was determined based on r2 measures. The polymorphism information contents (PIC) and expected heterozygosity (HE) were 0.27 and 0.34, respectively. In LD, the most rapid decline was observed over the first 1 Mb. But r2 decreased more slowly with increasing distance and was constant after 2 Mb of distance and the decline was almost linear with log-transformed distance. The average r2 between adjacent SNP pairs ranged from 0.20 to 0.31 in each chromosome and whole average was 0.26, while the whole average r2 between all SNP pairs was 0.02. We observed an initial pattern of decreasing Ne and estimated values were closer to 41 at 1 ~ 5 generations ago. The effective population size (41 heads) estimated in this study seems to be large considering Jeju horse’s population size (about 2,000 heads), but it should be interpreted with caution because of the technical limitations of the methods and sample size.
It is well known that After the movement of the horse and the various diseases of man in hypoxia that affects the expression of genes and proteins Hsp90a.
Therefore, we were planned to know how to Hsp90a gene or protein get expression in hypoxia condition. By studying the anti-neuropathic and good economic traits associated genes and regulation of protein, Identify genes and mechanisms of protein Hsp90a plague by hypoxic condition through the Jak / STAT pathway regulation and study the inhibitor of STAT protein family that contribute to disease development and progression of many animals (horses) and try to identify their functions and mechanisms.
