Ⅳ. 연구개발결과
○ 제 1세부과제
한우 12개체의 NGS 결과로 SNP 15,125,420개, Indel 1,768,114개, CNV는 3,445개(전체 길이 약 10.2 Mb)를 발굴하였다. 선발신호(Signatures of Selection) 분석 결과, 염색체 2, 10, 18 및 21번에서 유의적인 영역이 검출되었으며, PTPN4, EPB41L5, TMEM185B, RALB, INHBB 등의 유전자 확인되었다. 가축화 과정에 관련된 다수의 CNV발굴과 Bovine QTL 영역 및 경제형질 관련된 유용유전자내 위치
Ⅳ. 연구개발결과
○ 제 1세부과제

○ 제 1협동과제
한우 암소, 거세우, 비거세우로부터 복부, 피하 근내지방조직을 채취하여 성(Gender)과 부위(Depot)에 따른 지방조직의 특성(지방함량, 지방산 조성 등)을 구명하였다. 한우 지방조직 부위에 따라TNMD 포함 6,000여종의 특이 발현 유전자와 HSPB1 포함 500여 종의 특이 발현 단백질을 발굴하였으며, 한우 근내지방조직 특이 유전자와 육질 및 도체특성 상관도는 -0.76~0.67을 보였다.
○ 제 2협동과제
한우 근내지방 축적 조절 기전 구명 및 거세가 근내지방 축적을 증진하는 기전 구명 연구를 통하여 J Anim Sci, Anim Genetics, Meat Sci, Lipids 등에 논문 게제 및 (주)카길애그리퓨리나에 유상기술이전, 한우 저급육 개체 검출용 프라이머 및 이를 이용한 방법으로 4건의 특허출원을 하였다. Wnt/beta-catenin 신호의 저하는 지방합성 유전자인 CEBPA와 PPARG의 증가를 유도하여 궁극적으로 근내지방 축적 증가에 기여할 것으로 판단되며, 근육/근내지방에서 PPARγ1 DNA methylation 수준 차이가 유전자 발현을 조절하는 것으로 확인되
었다.
○ 제 3협동과제
경제형질 관련 유전자 CAPNS1과 PPARA의 발현을 조절할 수 있는 후보 microRNA를 선발하였다. CAPNS1과 PPARA가 각각 miR-124ab, miR-19b에 의해 유의적으로 발현이 감소하였다. microRNA는 유전자의 전사후 조절자로 작용하여 소의 경제형질 유전자의 발현을 제어시킴으로써 경제형질에 영향을 미치는 것을 확인하였다.
한우 microRNA 전사체 정보 구축을 위해 한우 등심 및 홍두깨 조직에서 microRNA를 추출하여 NGS 분석을 실시하였다. 두 조직간 발현 차이가 나는 microRNA profile을 구축하였다. 또한, 한우 등심 및 홍두깨 조직 간 발현 차이를 보이는 miR-1, miR-206, let-7a를 선별하여 이들의 표적 유전자로 Pax3와 CDCA8을 제시하였으며 상호 조절 기전을 조사하였다.
영양 수준에 따른 한우 혈장에서 microarray 분석을 통해 차이가 나는 microRNA들의 발현 조사를 하고 일반급여와 자유급여 한우를 비교하여 각각의 혈장에서 발현이 높은 miR-103과 miR-22의 표적 유전자로 Mfn2, CEBPD를 제시하였으며 이들간의 상호 연관성을 확인하였다.
○ 제 4협동과제
한우의 혈액 중 고함량 단백질의 효과적인 제거기술을 개발하였으며, Heparin affinity chromatography, Chemical Depletion Method, Immunoaffinity chromatography, immunomagnetic method, semipermeable membrane와 electroeluter recovery method을 이용하여 고함량 단백질을 제거하였다.
영양수준, 사료효율과 성장시기에 관련한 혈액 단백체 4개, 대사체 5개, Steroid hormone 3개를 발굴하였으며, 등심조직에서 10개의 단백체를 발굴하였다. 발굴된 후보 단백질의 지방 및 근육대사에 미치는 기능연구를 시행함으로, Heat shock protein 1과 Cofilin 2의 경우 지방의 초기분화와 연관성이 있음이 확인되었으며, Heat shock protein 1, Cofilin 2와 Dihydrolipoyl dehydrogenase의 경우 근육분화와 연관성이 있음이 확인되었다.
○ 제 5협동과제
생후 2일령의 한우 송아지에게 마늘농축액을 1주일간 급여한 후 생후 6개월령까지 분변 및 반추위 미생물 균총의 변화를 측정하였다. 마늘농축액을 급여한 송아지의 분변에서는 섬유소의 분해를 촉진하는 F. succinogens의 수가 증가하였고, 사료의 이용성을 저하시키는 A. lipolitica와 R. amylophilus의 수는 감소되었다.
○ 제 6협동과제
TGZ가 한우 근육 위성세포의 지방세포로의 전이 분화를 위한 촉매제임을 발견함으로써 한우 myogenic 위성세포의 외적 규제를 구명하였다. 근육세포와 지방세포의 공동배양은 단독배양과 비교했을 때 유전자가 현저하게 다르게 발현되었고, 또한 in vivo myogenesis를 재현하는 데 적합한 모델이 될 것으로 판단된다. Calpastatin은 calpain 활성조절, 세포생존에 중요한 역할을 하며, 제한된 조건에서의 칼페인 활성은 실제 숙성 시 생성되는 휘발성 물질생성을 유도하였다.
○ 제 7협동과제
생물정보학적 기법을 이용한 pipeline을 통해 생물정보데이터베이스에 산재되어 있는 소유전체 정보를 통합한 유전체 통합 데이터베이스를 구축하였다. 이를 기반으로 총 296개의 대사경로가 포함된 한우 특이 유전체·대사경로 통합 데이터베이스와 오믹스 네트워크 분석이 가능한 genome browser를 구축하였다.
한우 경제형질 관련 조절 메커니즘 규명을 위해 문헌 조사를 통해 core promoter에 존재하는 전사조절인자를 규명하고 데이터베이스를 구축하였다. 또한 정확한 조절 네트워크 규명을 위해 transcription start site 규명 및 전사 및 해독 조절 네트워크 규명을 위한 algorithm을 개발하였다. 또한 전사 및 해독 조절 네트워크 분석을 위해 structure pattern analysis를 구축하였다. 생물정보학적 기법을 이용하여 각 세부/협동과제의 오믹스 실험 결과와 생물정보데이터베이스에 산재되어 있는 소 유전체 정보를 통합한 한우 특이 오믹스 통합 데이터베이스를 구축하였으며, 이를 분석, 처리, 저장, visualization이 가능한 GBrowse를 구축하였다. 한우 특이 오믹스 통합 데이터베이스를 이용하여 오믹스 네트워크 분석을 통해 조직 간 오믹스 네트워크 발현 차이를 규명하고, 오믹스 네트워크 마커로 활용 가능한 후보 마커군을 선별하였다. 또한 사료 효율 차이에 따른 DEG 및 오믹스 네트워크 발현 차이를 규명하였다.

The phenotypic differences of livestock is the results of genetic and metabolic variation under the equal environmental conditions. Accordingly, identification of the genetic differences responsible for variations in phenotypic traits is one of the goals of livestock genomic research. Also, Differential expression of RNA, proteins and metabolites are important factors for phenotypic traits in farm animals. Integrated informations and methods of genomics, transcriptomics, epigenomics, proteomics and rumenomics are necessary for the improvement of economic traits in Hanwoo. In post-genomic era, one of the most important huddles is how to integrate all of these omics information and decipher the underlying mechanisms of their regulations in expression of metabolic traits.
This study was performed to characterize genetic variation and identify selective signatures. We sequenced the genomes of 12 cattle, and identified 15125420 SNPs, 1768114 INDELs, and 3445 CNVs. The SNPs, INDELs, and CNVs were similarly distributed throughout the genome, and highly variable regions were shown to contain the BoLA family and GPR180, which are related to adaptive immunity. We also identified the domestication footprints of the Hanwoo population by searching for selective sweep signatures, which revealed the RCN2 gene related to BPV resistance. Illumina NGS data was obtained for ten Holsteins, a dairy cattle, and 22 Hanwoo, a beef cattle. The sequence data for each of the 32 animals varied from 13.58-fold to almost 20-fold coverage. We detected a total of 6,811 deleted CNVs across the analyzed individuals (average length = 2732.2 bp) corresponding to 0.74% of the cattle genome (18.6 Mbp of variable sequence). By examining the overlap between CNV deletion regions and genes, we selected 30 genes with the highest deletion scores. These genes were found to be related to the nervous system, more specifically with nervous transmission, neuron motion, and neurogenesis. We regarded these genes as having been effected by the domestication process.
Then comparative transcriptome analysis of three adipose tissues were conducted to identify the depot specifically up- and down- regulated DEGs among omental, subcutaneous and intramuscular adipose tissue depots in Hanwoo. Depot specifically upand down- regulated DEGs were 853 in subcutaneous, 4,276 in intramuscular, and 979 in omental depot. Totally 55 and 35 proteins were identified using LC-MS/MS in intramuscular and omental adipose depots. 44, 40 and 42 proteins were differentially expressed in intramuscular depot of cows, steers and bulls and 33, 33 and 22 in omental depot of cows, steers and bulls respectively.
Decrease in Wnt/beta-catenin signaling induced increases of adipogenic CEBPA and PPARG gene expression, contributing to IMF deposition. - Strong correlation between WNT10B, CTNNB1, SFRP4, CEBPA and PPARG mRNA levels and IMF contents was observed. We isolated microRNAs differentially expressed between loin and top round such as miR-1, miR-206, and let-7a. Pax8 and CDCA8 were selected as their target mRNAs and we presented their interactions in cell culture. In addition, we determined candidiate microRNAs which regulate economic performance-associated genes CAPNS1 and PPARA. miR-124ab, miR-19b downregulated the expression of CAPNS1 and PPARA, respectively. Finally, we studied differential expressions of microRNAs in Hanwoo plasma depending on nutrition condition. According to microarray analysis and real-time PCR analysis, we observed that miR-103 level was increased in ad libitum group, whereas the expression of miR-22 in energy restricted group was enhanced compared to the ad libitum group. By bioinformatic program and biochemical analysis, Mfn2 and CEBPD were selected as miR-103 and miR-22 target genes.
In this study, we have investigated proteins related to the restricted feeding, feed efficiency and growth stage in bovine longissimus dorsi muscle (LDM) and plasma to find potential physiology markers for improving meat quality using proteomic analysis technique. According to animal feeding level, feed efficiency and growth stage, we used intersection and union of two sets to find out deferentially expressed proteins in common to each group. In LDM, heat shock protein beta-1 (HSPB1) was increased in restricted nutrition group and high feed efficiency group. Dihydrolipoyl dehydrogenase (DLD) was increased in 13 months of age regardless of nutritional level. Cofilin2 (CFL2) was increased in 22 months of age regardless of nutritional level. The mRNA expression of these proteins was confirmed by qRT-PCR in LDM, bovine embryonic fibroblast cell (BEFS)-PPARγ2 and BEFS-MyoD. In plasma, five spots were identified as chain S the crystal structure of modified bovine fibrinogen, serum albumin, haptoglobin precursor, conglutinin and immunoglobulin G1 (IgG1) heavy chain from plasma. Chain S the crystal structure of modified bovine fibrinogen, serum albumin and haptoglobin precursor were increased in restricted nutrition group. Coglutinin and IgG heavy chain were increased in normal nutrition group. Interestingly, IgG1 heavy chain was differentially expressed protein in common among all groups.
We report that Hanwoo muscle satellite cells treatment with troglitazone, promoted their trans-differentiation into adipose-like cells with significant increases in glycerol accumulation. Realtime RT-PCR results revealed that troglitazone not only increased the expression of adipogenic transcription factors in Hanwoo cattle muscle satellite cells, but also increased the expression of CAPN1 gene significantly in this kind of cells.
we developed novel bioinformatic pipelines for constructing a integrative and comprehensive Hanwoo omics database. First, we constructed amalgamated cattle genome annotations based on UMD_3.1 using the information from NCBI, Ensembl, KEGG and UniProt database. Second, cattle-specific metabolic pathways were reconstruct using Pathway Tools software, followed by intensive manual curation. Based on this and the omics data gathered from other collaborative teams in this research project, we developed a comprehesive Hanwoo omics database containing the most recent publicly available biological data for cattle and Hanwoo-specific experimental omics data. In addition, the metabolic differences between muscle and intramuscular fat tissue were analysed using omics network analysis. The amalgamated Hanwoo genome database (UMD_3.1) developed in this study contains a total of 32,292 genes. With these, 296 metabolic pathways were reconstructed with 1,567 genes and 3,791 reactions. The Hanwoo omics database integrated all the omics data (i.e. whole genome sequencing, transcriptome, microRNA and phenotype data of Hanwoo) and biological database (i.e. transcript variant, SNP, microRNA and QTL). The omics network analysis revealed the opposite direction of metabolic regulation between muscle and intermuscular adipose (IMA) tissues. Metabolic gene network analysis clearly indicated that oxidative metabolism were up-regulated in muscle while down-regulated in IMA. Interestingly, pathways for regulating cell adhesion, structure and integrity and chemokine signaling pathway were up-regulated in IMA while down-regulated in muscle.
