가. 유전다양성 분석 및 유전자 표지 개발
(1) 유전다양성 분석
(가) 제비붓꽃
- 총 4개국 12집단 230개체 확보; 4개국 11개집단 96개체에 대해 분석 수행

5. 연구 결과
가. 유전다양성 분석 및 유전자 표지 개발
(1) 유전다양성 분석
(가) 제비붓꽃
- 총 4개국 12집단 230개체 확보; 4개국 11개집단 96개체에 대해 분석 수행
- AFLP 분석 (8개의 AFLP primer set) 및 엽록체 matK 유전자와 핵 nrITS구간 염기서열 분석
- 염기변이 분석 결과 엽록체 matK 유전자 염기서열에 의해 러시아/중국/한국집단과 일본 집단이 구분되나, 핵 nrITS 염기서열에 의해 한국 집단과 홋카이도 집단은 러시아/중국 계열과 일본 집단의 잡종화 양상이 보임
- AFLP 분석 결과 한국과 중국, 러시아, 일본 집단으로 구분되는 양상이 나타남.
(나) 큰바늘꽃
- 총 3개국 10개집단 200개체 확보; 10개집단 96개체에 대해 분석 수행
- AFLP 분석 (8개의 AFLP primer set) 및 엽록체 rps16 intron, matK 유전자 및 nrITS 구간의 염기서열 분석
- 염기변이 분석결과 집단간에 차이가 없는 것으로 확인됨
- AFLP 분석결과 한국/일본, 미국 집단으로 구분되어지며, 거리에 따른유전적 분화가 유의적인 수준으로 나타남. 우리나라 5개 집단의 경우 일본 집단과 구별되어 유집되어, 우리나라 집단이 동일한 기원을 가진 것으로 추정됨
(다) 애기송이풀
- 국내 8개 집단 총 124개체를 대상으로 분석 수행
- 검마산 개체를 대상으로 NGS 및 microsatellite 개발, 18개 마커를 개발하였으며, 그 중 7개 마커를 분석에 사용
- AMOVA 분석결과 유전적 변이는 집단간 변이에 의해 21%가 설명되며,FST 값은 평균 0.215로 집단간에 높은 유전적 분기도가 나타남
- STRUCTURE 분석 결과 K=3에서 중부지역(동막계곡, 명지산, 국망봉)그룹, 검마산 그룹, 남부지역(백화산, 만호봉, 거제도) 그룹으로 구분됨
- 엽록체 변이구간 비교 결과 유전체 전체적으로 높은 변이가 나타남
(2) 유전자 표지 (EST-SSR) 개발 및 분석:
- total RNA 추출, cDNA 합성 및 library 구축, NGS 및 EST library 구축완료; 총 27,535-76,100개의 contig 확보
- SSR marker의 경우 종당 124-320개의 candidate 확보
- 종당 96-177개의 SSR marker에 대해 분석을 수행, 최종 20개의 SSR 마커를 대상으로 2개 집단 40개체를 대상으로 유전적 다양성 분석 수행
- WGS-SSR의 경우 33~915개의 candidate 확보
(가) 백양더부살이
- 선별된 315개의 EST-SSR 마커 candidate 중 20개 SSR 마커를 백양더부살이 2개 집단 및 초종용 1개 집단을 대상으로 테스트한 결과, 19개의 SSR 마커의 유용성 확인; 1개 SSR 마커가 초종용과 백양더부살이를 구분해줌
- 핵 nrITS 구간 염기서열을 분석한 결과 초종용과 백양더부살이가 다른열당과 식물과 구분되며, 종 수준에서 잘 구분되는 것으로 확인됨.
- 백양더부살이 지역 집단간 변이가 크게 나타났으며, 백양더부살이는 높은 유전적 변이를 보이는 반면 초종용은 개체간 변이가 거의 없는 것으로 확인됨
(나) 각시수련
- 선별된 203개의 EST-SSR 마커 candidate 중 20개의 SSR 마커를 각시수련 2개 집단 및 수련 1개 집단을 대상으로 테스트한 결과 분류군간, 집단간, 개체간 변이가 없는 것으로 확인됨; 3개 마커에서 수련과 각시수련을 식별할 수 있는 고유 peak이 확인됨.
- 유전자 변이구간인 엽록체 trnL intron/trnL-F IGS와 psbA-trnH IGS 구간 및 핵 xdh 유전자와 nrITS 구간 염기서열을 분석한 결과 각시수련/수련은 구분되지 않았으며, 이들 각시수련/수련은 지역적으로 중국/러시아 집단과 한국/일본 집단으로 구분되는 것으로 확인됨; 국내 서식하는 수련속 식물에는 수련/각시수련 외에 미국수련(N. odorata)와 유렵수련(N. alba)이 확인됨
(다) 칠보치마
- 선별된 135개의 EST-SSR 마커 candidate 중 20개의 SSR 마커를 한국과 일본의 칠보치마 집단을 대상으로 테스트; 20개중 17개의 유용성을 확인; 한국집단이 일본집단에 비해 대립유전자수 및 이형접합도가 높은 것으로 나타났으며, 한국 집단과 일본 집단을 식별할 수 있는 대립유전자가 다수 확인됨
- 엽록체 DNA의 matK, rbcL-atpB 및 trnL-F의 염기서열 확보 및 계통분석 결과 칠보치마속이 여우꼬리풀 및 쥐꼬리풀과 독립된 clade를 형성함
(라) 숙은노루오줌
- 선별된 177개의 EST-SSR 마커 candidate 중 숙은노루오줌 2집단을 대상으로 20개 EST-SSR 마커 테스트; 20개중 19개의 유용성을 확인; 숙은노루오줌 2개 지역집단을 식별할 수 있는 대립유전자가 다수 확인되었으며, 배수체일 증거가 제시됨.
- 엽록체 DNA인 psbA-trnH, trnL-F 지역 염기서열 분석 결과 노루오줌과 숙은노루오줌은 A. chinensis 및 A. grandis와 구별되지 않음. 핵리보솜 DNA인 ITS 지역의 염기서열 계통분석 결과 지역적인 구분이 나타나 한반도 및 중국 동북부에 분포하는 노루오줌, 숙은노루오줌, A.chinensis가 동일한 clade를 형성함.
(마) 겨우살이
- 선별된 123개의 EST-SSR 마커 candidate 중 한국 및 일본의 겨우살이 집단을 대상으로 20개의 EST-SSR 마커 테스트; 20개중 19개에서 변이가 나타났으며, 한국 집단이 일본 집단에 비해 이형접합도와 대립유전자수가 높게 나타남; 일부 유전자좌위에서는 한국/일본 집단을 식별할 수 있는 대립유전자가 확인됨.
- 엽록체 DNA의 trnL-F 및 trnH-K IGS 및 핵 DNA의 ITS 염기서열 구간염기변이 분석 결과, 겨우살이 집단은 일본과 한국 집단(홍천과 제주),한국(제주), 러시아 및 중국 집단 등 2개 집단으로 구분됨
나. 유전체 다양성 연구
- 오리나무더부살이(열당과)를 제외한 나머지 10개과 25분류군의 엽록체유전체 염기서열 결정; 반기생성 또는 전기생성 식물을 포함하는 단향과와 열당과 식물을 제외하고 151,081(제비붓꽃) ~ 161,074(큰바늘꽃) bp의길이를 보임.
- 기생성 식물의 경우 ndh 유전자를 비롯해 광합성 관련 유전자가 상실되거나 위유전자화(pseudogene)된 것으로 확인되며; 오리나무더부살이의 경우 엽록체 유전체가 소실된 것으로 추정됨.
- 수련과 각시수련 및 수련: 엽록체 유전체의 크기가 각시수련은 159,883 bp,수련은 159,779 bp로 각각 결정됨; 총 10개 구간에서 각시수련과 수련이 구분됨.
- 쥐꼬리풀과 칠보치마, 쥐꼬리풀 및 여우꼬리풀: 엽록체 유전체의 크기가 칠보치마는 153,777 bp, 쥐꼬리풀은 154,999 bp, 여우꼬리풀은 154,440 bp로각각 결정됨; 속간 및 종간 변이구간이 확인됨
- 붓꽃과 제비붓꽃: 엽록체 유전체의 크기가 151,081 bp로 결정됨; 일본 개체와 7개 구간에서 변이가 나타나 지역집단이 식별 가능한 것으로 나타남
- 범의귀과 숙은노루오줌 및 노루오줌: 엽록체 유전체의 크기가 숙은노루오줌은 156,752 bp, 노루오줌은 157,231 bp로 각각 결정됨; 종간 변이구간 및 marker가 식별됨
- 바늘꽃과 큰바늘꽃: 엽록체 유전체의 크기가 161,074 bp로 결정됨; 바늘꽃과의 달맞이꽃속과 비교시 엽록체 LSC 구간에서 55 kb크기의 inversion이 추정됨
- 단향과 겨우살이 및 미얀마겨우살이: 엽록체 유전체의 크기가 겨우살이는 129,224 bp, 미얀마겨우살이는 129,365 bp로 각각 결정됨; 반기생성식물로 ndh 유전자군이 상실된 것으로 확인됨
- 현삼과 섬현삼 및 현삼: 엽록체 유전체의 크기가 섬현삼이 152,436 bp, 현삼이 153,631 bp로 각각 결정됨; 종간 변이구간과 marker가 식별됨
- 꿀풀과 전주물꼬리풀 및 물꼬리풀: 엽록체 유전체의 크기가 전주물꼬리풀은 152,707 bp, 물꼬리풀은 151,824 bp로 각각 결정됨; 종간 변이구간과 marker가 식별됨
- 오동나무과 오동과 참오동: 엽록체 유전체의 크기가 오동은 154,545 bp, 참오동은 154,540 bp로 각각 결정됨.
- 열당과 백양더부살이, 초종용, 개종용, 가지더부살이, 야고, 긴꽃며느리밥풀,이삭송이풀, 애기송이풀 및 오리나무겨우살이: 엽록체 유전체의 크기가 백양 더부살이는 96,198 bp, 초종용은 90,116 bp, 애기송이풀은 145,295 bp, 이삭송이풀은 143,743 bp, 개종용은 161,803 bp, 가지더부살이는 99,605 bp, 긴꽃며느리밥풀은 143,879 bp, 야고는 56,361 bp로 각각 결정됨; 오리나무겨우살이는 엽록체 유전체가 소실된 것으로 추정됨. 엽록체 유전자의 축소 경향이ndh 유전자 → photosystem 유전자, cytb group 유전자, RNA polymerase 유전자 → Rubisco, ATP synthase 유전자 → tRNA, ribosomal protein 순으로 상실되는 것으로 파악됨.

This project aims at providing genetic information on natural resource right and utilization of natural resources in preparation for the enac
This project is entitled as "Research on the gene diversity of native biological resources of Korea: Study on gene/genome diversity of major plant resources". This project aims at providing genetic information on natural resource right and utilization of natural resources in preparation for the enactment of Nagoya Treaty on "Access and Benefit Sharing of Genetic Resources". Recently developed technology on genome research and big genetic information analysis will help provide tools to develop and utilize natural resources further. Also, the genetic information will provide basic information for conservation and proliferation of endangered and rare species.
The project IS consisted of two parts: Part 1. EST-SSR (Expressed Sequence Tag - Simple Sequence Repeats) marker development and analysis of genetic diversity of 8 endangered and useful plant species of Korea. Part 2. Plastid genome analysis of major plant species of Korea,represented by 26 species comprising 10 families.
For Part 1, EST-SSR markers were developed for five specIes -Orobanche filicicola Nakai ex J.-O Hyun, Y. Lim, & H. Shin(Orobanchaceae), Nymphaea tetragona Georgi var. minima (Nakai) W.T. Lee(Nymphaeaceae), Metanarthecium luteo-viride Maxim. (Nartheciaceae), Astilbe koreana Nakai (Saxifragaceae), and Viscum album 1. var. colora tum (Kom.)Ohwi (Santalaceae)- and three species - Epilobium hirsutum L (Onagraceae),Iris laevigata Fisch. ex Turcz. (Iridaceae), and Pedicularis ishidoyana Koidz.& Ohwi (Orobanchaceae) - were analyzed for genetic diversity by AFLP and microsatellite markers.
For Part 2, Next Generation Sequencing (NGS) techniques were applied for 26 species belonging 10 families - Nymphaea tetragona Georgi var. mznmza (Nakai) W.T. Lee and N. tetragona var. tetragona(Nymphaeaceae), Metanarthecium luteo-viride Maxim., Aletris spicata (Thunb.)Franch., and A. jauriei H. Lev. & Vaniot (Nartheciaceae), Iris laevigata Fisch. ex Turcz. (Iridaceae), Astilbe koreana Nakai and A. rubra Hook.(Saxifragaceae), Epilobium hirsutum L. (Onagraceae), Viscum album L. var.coloratum (Kom.) Ohwi and V. orientale L. (Santalaceae), Scrophlllaria takesimensis Nakai and S. buergeriana Miq. (Scrophulariaceae), Dysophylla yatabeana Makino and D. stellata (Lour.) Benth. (Lamiaceae), Paulownia coreana Uyeki and P. tomentosa (Thunb.) Steud. (Paulowniaceae), Orobanche filicicola Nakai ex J.-O Hyun, Y. Lim, & H. Shin, O. coerlllescens Stephan,Lathraea japonica Miq., Phacellanthus tubiflorus Siebold & Zucc., Aeginetia indica L., Melampyrum koreanum K.-J. Kim & S.-M. Yun, Pediclllaris ishidoyana Koidz. & Ohwi, P. spicata Pallas, and Boschniakia rossica Cham.& Schltdl. (Orobanchaceae) - to resolve the plastid genome sequences of them.
As results of Part 1, we have screened for 96-177 SSR candidates for at least 40 individuals from two populations of the target species, and finally selected 20 EST-SSR markers per each. These markers were tested for their usefulness in analyzing genetic diversity and detecting original locality and identifying specIes In concern. For Orobanche filicicola, 19 SSRs proved useful for genetic analysis of the species and 1 SSR discriminated O. filicicola from O. coerulescens. Although O. filicicola shows significant heterozygosity, O. coerlllescens lacked heterozygosity. For Nymphaea tetragona var. minima and var. tetragona, all the 20 SSRs were monomorphic, suggesting recent bottle-neck and extremely reduced genetic diversity. Further analysis with different regional populations will help understand the genetic structure of the group. For Metanarthecium luteo-viride, 17 out of 20 SSRs proved useful in analysing genetic diversity of the taxon and several alleles were detected to identify their regional origin. For Astilbe koreana, 20 SSRs proved useful and several alleles can identify regional origin. For Viscum album var. coloratum, 20 SSRs proved useful and several alleles can discriminate Korean and Japanese groups.In addition, WGS (whole genome sequence) SSR were developed for Orobanche, Nymphaea, Metanarthecium, Astilbe, and Viscum species pairs.
Eight primer sets were applied for 96 individuals of Iris laevigata belonging to 11 populations from four countries for AFLP. The results suggested that Korean and Chinese populations grouped together, while Japanese and Russian populations are separated from Korean and Chinese.Although chloroplast matK separated Korean, Chinese and Russian populations from Japanese, nrITS sequence suggested Korean and Hokkaido populations might have originated by hybridization between the Chinese/Russian and Japanese Honshu populations. Thus, Korean populations represent unique genetic composition and conservation and protection plans need to be improvised.
Eight primer sets were applied for 96 individuals of Epilobium hirsutum belonging to 10 populations from three countries for AFLP. The results suggested that Korean and Japanese populations belong to the same group, separating them from the North American populations. The Korean populations are separated from Japanese, without significant genetic differentiation among Korean populations. There was no variation in chloroplast rps16, matK, and nrITS region sequences of all the individuals of E. hirsutum studied. The lack of genetic structure in E. hirsutum populations in Korea suggests that the species can flourish and spread once the threats of human interference is removed.
18 microsatellite markers were developed for Pedicularis ishidoyana,and 7 markers were applied for genetic analysis of 124 individuals from 8 populations. AMOVA suggests that 21 % of genetic variation is represented by inter-population and mean FST is 0.215. STRUCTURE analysis identified three genetic groups at K=3, where central group(Dongmak Valley, Mt. Myungji, Mt. Kukmangbong), Mt. Geomma group,and south group (Mt. Baekhwa, Mt. Manho, and lsI. Geoje) are separated.The results suggested that sexual reproduction occurs relatively frequently,in addition to asexual reproduction via rhizome, and geographic isolation might have caused the distinct genetic groups in Korea. Thus, all the populations of P. ishidoyana need to be protected and further survey is required.
As results of Part 2, we have determined chloroplast genome sequences of 25 species belonging 10 families, except Boschniakia rossica which seems to have lost the plastid genome. Except the hemiparasitic or holoparasitic specIes of Santalaceae and Orobanchaceae, the plastid genome size ranged from 151,081 bp (Iris laevigata) to 161,074 bp(Epilobium hirsutum). On the contrary, those of Santalaceae and Orobanchaceae ranged from 56,361 bp of Aeginetia indica to 161,803 bp of Lathraea japonica. Although L. japonica is holoparasitic species, the plastid genome size is biggest of all the 25 species analyzed for this study.However, the plastid genome size of other Santalaceae and Orobanchaceae species show gradual decrease in the size, mainly due to the loss and pseudogenization of plastid genes, especially related to the photosynthesis. Most representative is common loss of ndh genes from both Viscum spp.(Santalaceae) and Orobanchaceae species (except L. japonica). The gradual loss of plastid genes show tendency: ndh genes ---> photosystem and cytb group genes ---> RNA polymerase genes --> Rubisco, ATP synthase genes--> tRNA genes and ribosomal protein genes.
Two varieties of Nymphaeaceae, N. tetragona var. minima and var.tetragona have plastid genome of 159,883 bp and 159,779 bp, respectively.Ten sites show variation among the varieties and thus can be identified by plastid genome sequence.
Metanarthecium luteo-viride has plastid genome of 153,777 bp; Aletris spicata 154.999 bp; A. fauriei 154,440 bp. These species can be easily identified at generic and species level by plastid genome sequence.
The plastid genome of Iris laevigata is 151,081 bp and shows 7 substitutions with Japanese individual.
Astilbe koreana and A. rubra have plastid genome of 156,752 bp and 157,231 bp, respectively, and variable sites and markers were identified.Epilobium hirsutum has plastid genome of 161,074 bp, and comparison with Oenanthe species suggested 55 kb inversion in Oenanthe species, but requires further verification with other Onagraceae genera.
Viscum album var. coloratum and V. orientale have plastid genome of 129,224 bp and 129,365 bp, respectively. The reduction in the genome size is caused by loss of ndh gene groups.
Scrophularia takesimensis and S. buergeriana have plastid genome of 152,436 bp and 153,631 bp, respectively. Variable sites and SSR markers were identified for them.
Dysophylla yatabeana and D. stellata have plastid genome of 152,707 bp and 151,824 bp, respectively. Variable sites and SSR markers were identified for them.
Paulownia coreana and P. tomentosa have plastid genome of 154,545 bp and 154,540 bp, respectively. Further research is required to clarify the taxonomic status of the two Paulownia species in Korea.
For 8 Orobanchaceae species, plastid genome sequences were determined: Orobanche filicicola is 96,198 bp; O. coerulescens 90,116 bp; Lathraea japonica 161,803 bp; Phacellanthus tubiflorus 99,605 bp; Aeginetia indica 56,361 bp; Melampyrum koreanum 143,879 bp; Pedicularis ishidoyana 145,295 bp; P. spicata 143,743 bp, respectively. The results shows the evolutionary tendency of plastid genome of parasitic plants and further increase our knowledge on plastid genome.
The results obtained from the project will help conserve the endangered plant species in Korea, and further facilitate the conservation plans of the local and central governments of Korea. Also the obtained full genome sequence data and marker information will facilitate the use of Korean plant natural resources, especially for identifying useful gene and gene products, species and ecotypes in the wild. All the obtained genetic information, NGS data, and genome sequences will be stored in Wildlife Genetic Information System (WIGIS) of the National Institute of Biological Resources, Ministry of Environment, and voucher specimens are deposited in KB herbarium (NIBR) and databased.
