연구의 목적 및 내용
본 연구에서는 필수 아미노산 트립토판 대사가 장내 미생물과 숙주의 염증반응 사이의 상호 작용을 매개할 것이라는 가설을 검증하고자, 장내 미생물체 (Microbiome), 숙주의 전사체 (Transcriptome), 숙주의 대사체 (Metabolome) 분석을 수행하고 시스템적 관점에서 결과를 해석함. 1차년도에는, 트립토판 대사의 주요 효소인 IDO (Indoleamine 2,3- dioxygenase) KO (knock out)마우스를 사용하여, DSS 처리로 유도한 염증성 장질환 모델에서의 미생물군집(
연구의 목적 및 내용
본 연구에서는 필수 아미노산 트립토판 대사가 장내 미생물과 숙주의 염증반응 사이의 상호 작용을 매개할 것이라는 가설을 검증하고자, 장내 미생물체 (Microbiome), 숙주의 전사체 (Transcriptome), 숙주의 대사체 (Metabolome) 분석을 수행하고 시스템적 관점에서 결과를 해석함. 1차년도에는, 트립토판 대사의 주요 효소인 IDO (Indoleamine 2,3- dioxygenase) KO (knock out)마우스를 사용하여, DSS 처리로 유도한 염증성 장질환 모델에서의 미생물군집(microbiota) 분포를 대규모 미생물 시퀀싱을 통해 분석하고, 정상 마우스와의 미생물군집과 비교함. 2차 년도에서는, 숙주가 되는 IDO KO 마우스와 정상 마우스의 지놈 유전자 발현 양상을 비교 분석함. 3차 년도에는, IDO KO 마우스와 정상 마우스의 소변 대사체를 분석하였음.
연구결과
IDO KO 마우스와 정상 마우스에 DSS 처리한 후, 대장염의 발병 양상을 비교한 결과, KO 마우스가 정상마우스에 비해 유의적으로 질병 증상이 약한 것으로 나타남. 장내 미생물체 분포도의 차이가 대장염 질병 관련 지표의 차이를 유도할 수 있다는 가정 아래, 장내 미생물체 시퀀싱 결과, KO 마우스와 정상 마우스 사이에 큰 차이가 발견됨. 특히 Bacteriodetes/Furmicutes ratio가 크게 변하며, KO 마우스의 대장에는 트립토판을 사용하여 인돌 화합물을 생성하는 박테리아가 풍부한 것을 밝혀냄. 또한 Fecal transfer 실험을 실시하여 대장내 미생물체 차이가 질병의 차이 유발에 직접적으로 기여함을 밝힘. 숙주의 전사체 분석 결과, KO 마우스는 정상 마우스에 비해 inflammatory response에 관련된 유전자 네트워크가 활성화 되어 있으며, 특히 NF-kB signaling과 TLR signaling이 관여 되어 있음을 밝힘. 이에 따라 염증관련 싸이토카인의 발현이 유의적으로 변함이 추가적으로 밝혀짐. 대사체 분석 결과 KO 마우스와 정상 마우스간에 유의한 대사체가 존재함이 밝혀짐. 특히 인돌의 대사체인 indoxyl sulfate가 KO 마우스에서 풍부함이 밝혀졌으며, 모든 결과를 종합하여 볼 때, KO 마우스 장 내에는 상대적으로 트립토판이 풍부하며, 이로 인해 트립토판을 이용하는 박테리아 수가 우월하게 존재하며, 이로 인해 다시 박테리아의 대사체인 인돌이 숙주 체내로 유입된 것을 의미함. 즉, 장내 미생물과 숙주 마우스는 트립토판 대사를 통해 서로 상호작용을 하는 것으로 나타났음.
연구결과의 활용계획
본 연구는 장내 공생미생물이 장내 염증 반응을 줄이는 현상에 대한 분자생물학적 기전을, 또한 이때 숙주 트립토판 대사의 관련성과 그 작용 기전을 탐구하기 위해, 미생물체학 (Microbiomics), 전사체학(Transcriptomics), 대사체학(Metabolomics)의 실험 방법과 생물정보학을 융합하여 수행하고자 한다. 이와 같은 연구 방법은 생명현상을 총체적으로, 시스템적으로 파악하려고 하는 다른 분야 연구에도 적용될 수 있을 것으로 사료됨.
또한 아직 동정되지 않은 IDO의 molecular target들과 혈액과 뇨에서의 biomarker들을 영양학자, 생물학자들과 공유하므로써, IDO가 가지는 다양한 병태 생리학적 역할에 대한 메카니즘 연구에 큰 도움을 제공할 것임.

Recently intestinal commensal bacteria get growing attention due to their beneficial roles in the host immune system. We proposed to test the hypothesis that tryptophan metabolism mediates the interaction between intestinal commensal bacteria and host inflammatory responses. Aim 1 was to perform metagenomics study to identify any changes in microbiome profiles in IDO that is the first and rate-limiting enzyme in tryptophan metabolism, KO (knock out) mice compared to WT(wild type) mice. Aim 2 was to carry out genomics study in IDO KO and WT mice. Aim 3 was to perform metabolomic analysis of KO and WT mice. Aim 4 was to determine mechanistic and systemic relationship between microbiota, host genome and metabolome.
Result
By using DSS-induced experimental colitis mice models, we found that the disease in Ido1-/- mice was less severe than in Ido1 / mice. we hypothesized that differential composition of gut microbiota and its metabolites between those two genotypes, Ido1-/-and wildtype, might affect disease severity.To test this hypothesis, we analyzed the profiles of intestinal microbiota using pyrosequencing method.
Ido1-/-mice treated with DSS exhibited a reduced Bacteroidetes to Firmicutes ratio and had a greater number of genera that use tryptophan preferentially toproduce indolic compounds. We also confirmed that the gut microbiota of Ido1-/-mice could directly attenuate the severity of DSS-induced colitis in a fecal microbiota transfer experiment. Transcriptome analyses revealed that pathways involving TLR and NF-kB signaling were significantly down-regulated by the absence of IDO1.
Furthermore, dramatic changes in TLR and NF-kB signaling resulted in substantial changes in the expression of many inflammatory cytokines and chemokines. Numbers of inflammatory cells in colon and peripheral blood were reduced in IDO1 deficiency.
Global metabolic profiling analysis identified significant metabolites in comarison of Ido1-/- mice and Ido1 / mice. In conclusion, a genetic defect in utilizing tryptophan alters intestinal commensal bacteria profiles, which affects colitis development and suggests that the host and the intestinal microbiota may communicate through shared nutrient metabolic networks.
Expected Contribution
These findings provide information on developing a therapeutic strategies useful for inflammatory response-related diseases. In addition, the mutil-omics approaches of microbiome, transcriptome, and metabolome to understand and solve the biological problems in health and disease along with bioinformatic tools might be useful for other scientists to conduct their biological studies.
