Research results 1.1 Optimization of expansion microscopy through fluorophore screening Expansion microscopy starts with the labeling of biomolecules with fluorophores, followed by the in-situ hydrogel synthesis and digestion. During the gelation, fluorophores inside specimens are photo-bleached, resulting in decreased signal intensity after expansion. We tested the signal brightness of more than 20 fluorophores and found that CF405S, CF488A, CF568, and CF660R give the highest signal intensity after expansion, for four standard excitation lasers (405/488/561/640 nm laser).
1.2 5-color expansion microscopy imaging through fluorophore inactivation To enable more than 4-color multiplexed imaging, we used CF405M, which can be easily photobleached. Specimens were stained with four fluorophores, including CF405M. After the expansion, biomolecules labeled with CF405Mwere imaged and the fluorophore was bleached by the exposure to strong light illumination. After the photobleaching, DAPI was introduced to the specimen to label nucleus of the specimen. Through this process, we achieved 5-color multiplexed imaging of expansion microscopy.
2.1 Expansion microscopy imaging of actin filaments of cultured cells To visualize actin filaments, a small molecule called phalloidin has been widely used in various super-resolution microscopy techniques. However, phalloidin does not have any amine moiety, which is required for the anchoring of thelabels (here, phalloidin) to a swellable hydrogel in expansion microscopy. Here,we developed a new technique, which enables the expansion microscopy imaging of phalloidin-labeled actin filaments. Using this technique, we imaged the actin networks of cultured cells.
2.2 Visualization of all cells and synapses of the brain through ExM imaging of actin filaments We used the aforementioned expansion microscopy imaging of actin filaments to the brain. When a mouse brain slice was stained with phalloidin and expanded, diverse actin structures were visualized. The actin structures may include all axons and synapses. We found that actin surrounds the post-synapse density of almost all synapses; the expansion microscopy imaging of actin could be used to study the distribution of synapses in the brain and their structural diversity.
3.1 AI-based staining of biomolecules In this work, instead of using multiple fluorophores to stain different biomolecules to obtain a multi-color image, we imaged multiple biomolecules in a single color and then generated a multi-color image using a neuralnetwork. To achieve this, we first obtained images of biomolecules in multiple colors and then used the images for training a neural network which can convert a monochromatic image into a chromatic image once the training is completed.
3.2 AI-based image segmentation We imaged a mouse brain tissue using the BrainBow technique, which allows us to assign a random color to each neuron. Using such BrainBow images, we trained a neural network at a proof-of-concept level, which can segment the image without any need for manually labeled data.
