In order to understand phytoplankton communities in Jaran Bay, microscopy and pigment analysis were conducted. Samples were collected every month at two depths (surface and 1% light depth of surface) of 4 stations from September 2015 to August 2016. The phytoplankton communities were composed of 37 genera, 89 species of diatoms, 7 genera, 13 species and 1 unidentified group of Dinophyceae, 2 genera, 2 species of Sillicoflagellates and 2 unidentified groups. Based on the standing stocks, unidentified unicellular nano-size phytoplankton took up the highest percentage of the total phytoplankton (38%). Diatoms, unidentified unicellular pico-size phytoplankton, Dianophyceae and Sillicoflagellates were charged 34%, 25%, 2% and 1% of that, respectively. However, the contribution of each phytoplankton class (Diatoms, Cryptophyceae, Dinophyceae, Cyanophyceae and Chrysophyceae) determined from pigment analysis (HPLC-CHEMTAX) were 67%, 11%, 5%, 5% and 4% of the total biomass, respectively. There were significant relationships between standing stocks by microscopy and contributions estimated from pigment analysis each of diatoms and Dinophyceae. During the studies, diatoms were dominant. Dinophyceae were relatively high from April to August. In spring and summer, the contributions of Crytophyceae, Chrysophyceae and Cyanophyceae were comparatively high, whereas the contribution of diatoms was observed to be relatively high in autumn and winter. Monthly variation of dominant species was showed that Eucampia zodiacus were dominant only in spring. In summer, Chaetoceros curvisetus and Chaetoceros laciniosus were dominant. Asterionellopsis glacialis and Chaetoceros debilis were dominant species in autumn and winter, respectively. The dominance of certain species was affected by environmental factor, and therefore, the variation of phytoplankton communities could be an indicator of environmental change. However, there was a difference between percentages based on standing stock and contributions estimated from pigment analysis, because the contributions are measured in term of biomass. Moreover, Cyanophyceae that is difficult to identify using microscope could instead be detected by pigment analysis. Although pigment analysis is useful for investigating various phytoplankton communities regardless of phytoplankton size, further research identifying and qualifying phytoplankton species using microscopy is needed.
