Materials and methods: Stool specimens were collected from 127 children under 5 years of age with acute gastroenteritis who were admitted to the inpatient wards and 431 neonates admitted to the neonatal intensive care unit (NICU) between Feburary 20th, 2012 to September 30th, 2013. Informed consent was obtained from the parents of all patients. Clinical information of the patients was collected as a questionnaire. Enzyme-linked fluorescent immunoassay was conducted to detect rotavirus antigen using VIDAS Rotavirus (biomerieux Vitek, France) or RIDASCAREEN ® Rotavirus (R-Biopharm AG, Germany). Nested multiplex PCR was used for G and P genotyping; sequencing was performed for the samples that failed PCR. Results: Prevalence of rotavirus was 13.2% and the dominant rotavirus genotypes were G3P[8] (31.3%) and G4P[6] (25%) among children under 5 years of age. Incidence of rotavirus gradually increased in the order of complete vaccination, incomplete vaccination, and non vaccination (3.0%, 18.2% and 26.2%, respectively), which was statistically significant (P < 0.001). Antigen positive rate of rotavirus among newborns who were admitted to the NICU was 43.6% and antigen positive rate of inborn and outborn rotavirus were 65% and 34.5%, respectively. High antigen positive rate of inborn rotavirus was statistically significant (P < 0.001). Dominant rotavirus genotype was found to be G4P[6] in both inborn and outborn infections (96.8% and 94.2%, respectively). Based on the place of care, antigen positive rate of rotavirus gradually increased in the order of home, postpartum clinic, and hospital (26.0%, 45.1% and 60.2%, respectively), which was statistically significant (P < 0.001): however, the dominant genotype (G4P[6]) remained the same across the board (88.9%, 96.3% and 97.4%, respectively). Conclusion: Rotavirus vaccination was not able to reduce the prevalence of rotavirus among children under the age of 5 years and newborns.
