The present work was focused on the development of the identification methods for the effective microorganisms, especially Bacillus subtilis, Bacillus thuringiensis, and Bacillus licheniformis, in commercially available organic agriculture materials. To examine the presence of the effective microorganism in organic agriculture materials, the initial study was performed with pure strains to standardize the optimum culture conditions and PCR analysis. For microorganism identification, RAPD-PCR, species-specific PCR, 16S rRNA, or API 50CHB kit analysis was utilized. As results, RAPD-PCR would show reliable identification results only if the same strain of the bacteria in the samples is used as a standard representative for a particular bacterial species. The species-specific PCR for Bacillus subtilis (ytcP gene primer), Bacillus thuringiensis (XRE gene primer), and Bacillus licheniformis (Blich gene primer) revealed accurate results and identified bacteria properly. The results of 16S rRNA analysis revealed a 99% similar sequence homology with other related bacteria. Thus, 16S rRNA analysis to identify the closely related group could be limited. API 50CHB based biochemical examination showed a great similarity between Bacillus subtilis and Bacillus amyloliquefaciens and thus could not be utilized for proper identification of these species. In addition, Bacillus thuringiensis showed same result as Bacillus cereus with API 50CHB kit. Thus, the presence of toxin crystal protein is essential to give proper identification for Bacillus thuringiensis. In conclusion, for the appropriate identification of Bacillus subtilis and Bacillus licheniformis, species-specific PCR is mandatory. For the identification of Bacillus thuringiensis, species-specific PCR along with toxin protein staining is recommended.
