Development of RNA viruses’ reverse genetics (RG) system allows genome manipulation facilitating molecular characterization of viruses and advancement of vaccine technology. Although there were already established RG system for positive sense (enterovirus) and negative sense (influenza A virus) RNA viruses, most of the cloning method it entails are developed based on conventional sequence-dependent methods. Moreover, the method developed were reported with complexity of steps (eg. enzyme digestion and ligation), time constraints and lower cloning efficiency. Thus, in this study I designed a simple and universal RG system was for positive sense (enterovirus A/B type) and negative sense (influenza A virus) RNA viruses by applying and modifying sequence-independent cloning methods such as circular polymerase extension cloning (CPEC) and in-fusion cloning. By incorporating a sequence-independent circular polymerase extension cloning (CPEC) approach, I was able to improve the influenza A virus RG system genomic cloning with the pHW2000 vector. The CPEC devised approach is simplified and requires only 2 steps, the reverse transcription and one-pot CPEC-PCR. The whole process can only take about 4 hours prior to transformation. Moreover, the specifically designed viral gene and vector primers used for CPEC-PCR have aid in improving the cloning efficiency. With this method, I have successfully cloned all genes from broad subtypes of influenza A viruses (H1-H12, N1-N9) and rescued through the RG system. Using in-fusion cloning and template switching methods, I designed a new cloning strategy to improve the enterovirus A/B type reverse genetics cloning system. Specifically, this system makes cDNA that can be used simultaneously for RACE-PCR and RT-PCR through a single reverse transcription and be used to amplify universally the whole genome segment of Enterovirus through one-step PCR. Also, a dual promoter system vector that can be used in DNA/RNA base RG system was developed. It is also designed to enable in-fusion cloning using the amplified enterovirus whole genome segment. In Addition, a universal enterovirus RACE-PCR method that can be applied to enterovirus A/B type was developed. Hence, with the designed cloning system for Enterovirus A/B type (B5, E6, E30, EV-71), I was able to successfully develop a reverse genetics system of each viruses. In conclusion, the novel cloning method for enterovirus and influenza A virus will contribute significantly in reducing time constraints for a more rapid and efficient genetic studies of emerging viruses.
