High-throughput part characterization technique for synthetic biology based genetic circuit design Recently, the advance of synthetic biology shows usability that goes beyond the limits of biology based on biological discovery and engineering-based cutting-edge technologies. At the center of synthetic biology is a genetic circuit, which use biological systems to implement functions did not exist in nature, to use biological systems as a device in engineering. It allows us to program biological phenomena by turning DNA fragments into DNA parts. However, there are many limitations in designing and building a genetic circuit compared to the broad scalability and usability. The limitations (low-reproducibility, low-throughput, and lack of DNA assembly technique) require a lot of experimentation and labor, and it also difficult to obtain high-quality data for biological systems. In this study, in order to design the optimal genetic circuit, we developed the techniques to characterize the DNA parts, a key component of the genetic circuit, with high-reproducibility, throughput and to assemble large-scale genetic circuit or metabolic pathway from scratch DNA parts. Chapter I introduces genetic circuits and the concept of DNA part, module and device that compose the circuits and the applications of genetic circuits in synthetic biology. And how characterized DNA parts affect the performance of genetic circuits and the optimal genetic circuit design methods using characterized DNA part will be introduced. Chapter II introduces the technology developed to characterize multiple DNA parts with high accuracy and throughput. The circuit assembly, phenotyping and genotyping for part characterization were greatly improved by using library assembly, fluorescence-based image analysis, barcode attached long-read sequencing technology, respectively. It was confirmed that this method had high accuracy and reproducibility compared to the existing method using expensive equipment, and a total of 44 parts were characterized within one week. Chapter III, the existing DNA assembly method was improved to be suitable for the large-scale genetic circuit or metabolic pathway library. Using long-read sequencing it was verified that the library was kept constant during assembly. With developed assembly method and High-throughput screening, the PET degradation metabolic pathway was optimized in E. coli. Finally, a brief review of the results introduced above, additional experiments, and points to be improved are written. The methods introduced in this study (DNA characterization, DNA assembly …) were developed to obtain genetic information represented by phenotype and genotype more quickly by improving existing methods. It will be used together with the advanced IT technologies such as machine learning, artificial intelligence technology to contribute to be development of advanced biotechnology that can design more complex genetic circuits and program life phenomena.
