To identify molecular mechanisms related to systemic host responses against PRRSV infection, cell type enrichments with a cell deconvolution approach using whole blood RNA-seq data were calculated and a time-serial gene co-expression network using differentially expressed (DE) genes based on 0 dpi was constructed. In the network, three significant modules were confirmed with abundant genes and , including those specific to viremia, T cell & NK cell, and monocyte & neutrophil. The viremia-specific changes exhibited increased antiviral activities (OSM, IL5, and CSF1) during PRRSV infection. The T cell- & NK cell-specific module revealed an elevated population of activated T cells in response to the infection, along with heightened defense responses (IFNG and CCL5). Additionally, decreased inflammatory responses (IL18 and CSF1R) in the monocyte- & neutrophil-specific module were attributed to a reduction in macrophage proportion. To identify molecular mechanisms related to local host responses against PRRSV infection, RNA-seq data was generated in three tissues (lungs, bronchial lymph node [BLNs], and tonsils), an integrated gene co-expression network was constructed, and tissue- and time-dependent mechanisms under PRRSV infection were identified in multiple tissues through bioinformatics analyses. Three distinct groups exhibiting specific patterns of gene expression were identified, namely the 3 dpi, lung, and BLN groups. The 3 dpi-specific group demonstrated antiviral and innate immune signaling comparable to that observed in influenza A infection. Phenotype-based integrative co-expression networks were constructed using DE lncRNAs and DE mRNAs, resulting in 309 lncRNA-mRNA interactions confirmed. Functional results indicated that specific lncRNAs positively regulate interferon-inducible and interferon genes in the initial stages of host innate signaling. To identify microenvironment cellular changes as a local response against PRRSV infection, single-cell RNA-seq data and exosomal small RNA-seq data were generated in bronchoalveolar lavage fluid (BALF) samples, and bioinformatics analyses were performed. The results indicated large-scale comprehensive longitudinal alterations in the composition of BALF immune cells according to different PRRSV virulence (NA8; low, JA142; intermediate, and NA10; high). High virulence was associated with increased viral replication kinetics, early infiltration of lymphocytes into the lungs, and rapid loss of macrophages. In addition, a specific sub-cell type of anti-inflammatory M2-like macrophages (SPP1-CXCL14high macrophages) that contribute to recovery during intermediate virulent infection was discovered. It was also confirmed that high virulent infection leads to an acceleration of bystander cell death such as pyroptosis, ultimately resulting in mortality, and both processes were regulated by exosomal miRNAs.
