본 연구는 농축산 식품으로부터 식중독균 및 부패원인균들의 신속, 동시 검출을 위한 진단용 DNA chip 개발이라는 목표 하에 다음과 같은 내용의 연구를 수행하였다.
1. 8개의 다른 species, genus 실험을 통한 제작된 DNA probe 검증
2. probe 보안을 통해 제작 된 새로운 칩의 성능평가
3. 실제 식품 적용을 통한 DNA chip on-site 프로토콜 최적화

본 연구는 농축산 식품으로부터 식중독균 및 부패원인균들의 신속, 동시 검출을 위한 진단용 DNA chip 개발이라는 목표 하에 다음과 같은 내용의 연구를 수행하였다.

본 과제는 주요 식중독균 및 식품부패 원인균들, 총 9균주 (Listeria monocytogenes, Yersinia enterocolitica, Cronobacter sak:azakii, Salmonella enterica subsp. enterica serovar Typhimurium, Bacillus cereus, Staphylococcus aureus, Alicyclobacilus acidocaldarius, Alicyclobacilus acidoterrestris, Alicyclobacilus cycloheptanicus)를 농축산식품으로부터 동시에 그리고 신혹하게 진단할 수 있는 DNA chip의 개발 및 개발된 DNA chip을 적용하기 위한 최적화된 진단 프로토콜의 개발이 최종 목표임. 식중독 원인 균인 L, monocytogenes, Y. enterocolitica, C sakazakii, S. Typhimurium, B. cereus, S. aureus 과 부패원인 균인 A acidocaldarius, A acidoterrestris, A cycloheptanicu를 타겟으로 선정하여 각각 균주에 대한 gDNA를 제한효소 쌍으로 잘라 얻어진 gDNA 조각들을 size별로 분리하고 랜덤하게 gDNA library를 제작하고 이렇게 램덤하게 얻어진 gDNA fragment들을 각각 probe로 사용하여 칩을 제작하였음.
한 칩 당 각각 다른3균주를 감지 가능한 칩을 제작하여, 총 3개의 서로 다른 기능을 가진 칩들을 개발하여 각각 특이성과 민감도 테스트 등을 거쳐 칩 성능을 확인하였으며, 1) 제작된 칩들을 이용하여 비교(reference) 식중독 미생물의 유전자와 cross-hybridizatio을 일으키는 Probe을 제거하는 리모델링을 통해 검출 미생물에 대한 특이적인 칩 제작, 2) Y. enterocolitica와 L. monocytogenes가 각각 다른 Yersinia species 나 Listeria species가 분명히 구별되는 것을 보여주는 칩 특이성 확인실험의 성공적 실시, 3) 실제로 Alicyclobacillus spp.에 의해 문제로 타겟 식중독균, 식품 부패균들의 동시 진단을 위하여 8균주를 한 번에 감지 할 수 있는 칩 제작을 성공적으로 완료하여 본 연구를 통해 개발된 칩의 성능, 활용성에 대하여 성공적으로 확인하였음.

This research, under the goal that is to develope rapid and simultaneous detection of foodbome pathogens and spoilage microorganisms from the agricultural and livestock by using DNA chip, was carried out with the followings.

The final goal of this research was to develope DNA chip for simultaneous and rapid detection of the major foodborne pathogens and spoilage microorganisms, such as total of 9 strains (Listeria monocytogenes, Yersinia enterocolitica, Cronobacter sakazakii, Salmonella enterica subsp. enteric a serovar Typhimurium, Bacillus cereus, Staphylococcus aureus, Alicyclobacilus acidocaldarius, Alicyclobacilus acidoterrestris, Alicyclobacilus cycloheptanicus ) from the agricultural food and the optimized diagnostic protocols for the developed DNA chips for real applications. The gDNAs from the foodborne pathogens, L, monocytogenes, Y. enterocolitica, C. sakazakii, S. Typhimurium, B. cereus, S. aureus and the spoilage microorganisms, A acidocaldarius, A acidoterrestris, A cycloheptanicus were obtained from each strains and cut by a pair of restriction enzymes. The obtained gDNA pieces were separated according to size and used to organize gDNA library. Finally, these pieces were used to derive the probes for chip fabrication.
The fabricated DNA chips were used to detect three strains per chip simultaneously, and the performance was successfully verified through specificity and sensitivity tests.
1) The primarily fabricated chips could be redesigned to make more specific chips by eliminating probes that cause cross-hybridization with other foodborne pathogens.
2) The DNA chips were possible to show distinct detection of a specific microorganisms from other similar strains, for example, distinguishing Y. enterocolitica and L. monocytogenes from different Yersinia species or Listeria species.
3) The DNA chips developed were successfully shown to detect Alicyclobacillus spp in the real samples, juices and milk. Finally, throughout this study, the development of DNA chip for simultaneous and rapid detection of foodborne pathogens and spoilage microorganisms including 8 different genus was found to successful and verified for its efficient and practical aspects of the chip.
