백신 등 세포주 배양 유래 바이오의약품 생산에 쓰이는 세포주는 내인성 또는 외래성 바이러스에 오염될 가능성이 있으며, 최근까지도 오염 사례가 보고되고 있다. 공정서에 기재된 conventional한 외래성 바이러스 검출 시험은 시험의 특성 상 검출할 수 있는 바이러스가 제한적이다. 따라서 바이러스 안전성 보증을 위해 높은 민감도로 다양한 오염원을 동시 검출 및 동정할 수 있으며, 변종까지도 검출할 수 있는 시험방법의 개발이 요구되고 있다. NGS는 시료에 존재하는 모든 DNA 또는 RNA를 검출할 수 있는 시험방법으로 coverage depth를 높이면 민감도를 증가시킬 수 있어 이론적으로 모든 외래성 바이러스를 검출 및 동정 할 수 있는 tool이다. 본 과제의 최종 연구개발 목표는 바이러스 백신과 동물세포주로부터 개발된 생물공학제제 생산용 세포주, 배양 배지, 배양액, 완제의약품, 바이러스주 등에서 오염 가능한 바이러스를 동시에 검출/동정할 수 있는 NGS 기반 외래성 바이러스 부정시험법을 확립하는 것이다.
본 연구에서는 NGS 기반 외래성 바이러스 부정시험법을 과학적, 합리적으로 개발하기 위하여 FDA, WHO 등 선진 규제 기관과 학계, 산업계의 연구동향을 조사하였다. NGS 기반 외래성 바이러스 검출 시험법 확립을 위한 모델 세포주로 백신 생산에 사용하는 주요 세포주인 MRC-5, Vero, MDCK를 배양하고 banking한 후 특성분석(마이코플라스마 검출시험, 무균 시험, 3가지 세포주를 이용한 바이러스 부정시험, 소유래 바이러스 검출 q-PCR 시험, 돼지유래 바이러스 검출 q-PCR 시험)을 하여 시험 적합성을 확보하였다. NGS 기반 시험법 확립을 위한 모델 바이러스로 세포주에 오염 가능성이 있는 소유래 바이러스 5종(Bovine adenovirus, Bovine herpes virus, Bovine parainfluenza virus 3, Bovine parvovirus, Bovine viral diarrhea virus)과 돼지유래 바이러스 5종(Porcine parvovirus, Transmissible gastroenteritis virus, Porcine rotavirus, Pseudorabies virus, Porcine circovirus type 2)을 선정하고 배양 및 banking을 하였다. 또한 세포병변현상을 나타내지는 않지만 감염하여 증식을 하는 바이러스선별 시험을 진행하였다. 이러한 바이러스를 정량분석할 수 있는 TaqMan probe real-time PCR 시험법을 확립하였고, 각 virus particle 수를 정량하기 위한 standard plasmid DNA를 제작하였다. 바이러스 핵산의 농화를 위한 바이러스 그룹에 따른 universal multiplex primer 제작 가능성 검토하였지만, primer를 사용하여 바이러스 유전체의 일부 서열을 증폭하는 것은 Family내의 다양성에 따라 일부 한정된 Families (species coverage 80% 기준, Filoviridae, Hantaviridae, Pneumoviridae)에서 가능할 수는 있으나 본 연구 취지에는 미치지 못하는 것으로 판단하였다. 이에 핵산 전처리 과정에서 바이러스 핵산 농화 방법을 모색하였다. 세포 파쇄 후 DNase 또는 RNase를 처리하여 숙주세포유래 핵산을 제거하고, 바이러스 핵산을 상대적으로 농화하는 방법은 NGS에 적합한 시료를 생산할 수 없어 적용이 가능하지 않은 시험법임을 확인하였다. 세포주를 배양하여 미량으로 오염된 바이러스를 농화한 후 핵산을 추출하여 NGS로 분석하는 방법을 제안하였다.
본 연구로부터 대용량 데이터에서 바이러스 리드를 검출하기 위한 생물정보학 파이프라인을 구축하였다. 세포주 및 배양액 유래 유전체 리드를 제거하기 위하여 공공 데이터베이스로부터 인간, 그리벳 원숭이, 개, 소, 돼지의 유전체 서열을 수집하였다. 또한, 바이러스 계통정보를 할당하기 위하여 공공 바이러스 유전체 데이터베이스로부터 수집하고 계통정보를 교정하여 데이터베이스화 하였다. 인위적 데이터 세트를 생성하여 구축된 파이프라인의 검증하였다. 일부 숙주 유래 리드의 미/오배정이 발생하는 것을 발견하여, 파이프라인을 수정 및 보완하였다.
구축한 파이프라인을 활용하여 RNA 바이러스인 Bovine viral diarrhea virus와 DNA 바이러스인 Bovine herpes virus를 대상으로 NGS 리드 검출 한계점을 확인하였다. 유전체 길이 약 10 kb의 바이러스는 103 TCID 농도에서 검출이 됨을 확인하였다. 그 외, Porcine circovirus type 2, Transmissible gastroenteritis virus, Bovine respirovirus type 3 오염 Vero 세포주에서 검출 분석을 진행하였다. 그 결과, 유전체 크기가 작은 Porcine circovirus (1.5 kb)를 제외한 바이러스들이 검출됨을 확인하였다. 하지만, 위양성 정보 (noise)가 문제가 될 수 있음을 확인하였다. 이를 보완하기 위한 새로운 지표 (segment coverage, ratio of unique mapped fragments, relative mapping evenness)를 마련하였다. 본 연구에서 처음으로 제시한 새로운 지표를 적용한 결과, 대부분의 위양성 정보가 소멸하는 것을 확인할 수 있었다. 구축한 농화배양 방법과 생물정보학 파이프라인을 활용하여 블라인드 테스트를 진행하였으며, NGS 기반 바이러스 부정 시험이 성공적으로 작동함을 확인하였다. 또한, BPIV3 (ssRNA virus)와 BADV (dsDNA virus)를 대상으로 Illumina plaform의 성능을 다른 NGS platform인 MGISeq의 성능과 비교분석하였다. MGISeq은 Illumina plaform에 비해 더 많은 박테리오파지 유래 noise 서열 정보를 생산하였으며, 숙주 및 바이러스 어디에도 배정되지 않는 다수의 리드도 생산하였다. 또한 MGISeq은 cross contamination으로 추정되는 정보도 생산하여 Illumina platform에 비하여 아직 안정화되지 않은 시스템으로 판단된다.
본 연구를 통해 NGS는 새로운 바이러스를 포함한 광범위한 바이러스의 검출에 사용될 수 있어 기존의 외래성 바이러스 검출 분석 방법의 일부를 보완, 보충 또는 대체 할 수 있는 시험법임을 확인하였다. 또한 NGS 기반 외래성 바이러스 부정시험법 SOP를 제안하였다.

Cell lines used in the production of biopharmaceuticals such as vaccines are likely to be contaminated with endogenous or adventitious viruses, and cases of contamination have been reported until recently. The conventional adventitious virus detection tests described in the pharmacopeia and guide lines have limited detectable viruses due to the characteristics of each test. Therefore, in order to guarantee virus safety, development of a test method capable of simultaneously detecting and identifying various contaminants with high sensitivity and detecting even mutant species is required.
NGS(Next-Generation Sequencing) is a test method capable of detecting all DNA or RNA present in a sample. As the sensitivity can be increased by increasing the coverage depth, it is a tool that can theoretically detect and identify all adventitious viruses. The final R&D goal of this project is to develop a NGS-based adventitious virus detection method that can simultaneously detect/identify contaminating viruses from viral vaccines and animal cell lines for the production of biopharmaceuticals, culture media, culture supernatant, finished drugs, and virus bank.
In this study, the research trends of advanced regulatory agencies such as FDA and WHO, academia, and industry were investigated in order to scientifically and reasonably develop NGS-based adventitious virus detection test methods. MRC-5, Vero, and MDCK, which are major cell lines used for vaccine production, were cultured and banked as the model cell lines for establishing an NGS-based adventitious virus detection test method.
Cell line characterization (mycoplasma detection test, sterility test, in vitro adventitious virus detection test using three cell lines, bovine virus detection using q-PCR test, and porcine virus detection using q-PCR test) was performed to ensure test suitability of the three cells. As the model viruses for the establishment of NGS-based test method, 5 bovine viruses that may contaminate cell lines (Bovine adenovirus, Bovine herpes virus, Bovine parainfluenza virus 3, Bovine parvovirus, Bovine viral diarrhea virus) and 5 types of porcine viruses (Porcine parvovirus, Transmissible gastroenteritis virus, Porcine rotavirus, Pseudorabies virus, Porcine circovirus type 2) were selected, cultured and banked. In addition, virus screening tests were conducted that does not show a cellular cytopathic effect but proliferates by infection. TaqMan probe real-time PCR test methods that can quantitatively analyze these viruses were developed, and standard plasmid DNAs were prepared to quantify the number of each virus particle. For the enrichment of viral nucleic acids, the possibility of making universal multiplex primers according to virus groups was examined. However, amplification of some sequences of the viral genome using primers may be possible in some limited families (based on species coverage 80%, Filoviridae, Hantaviridae, Pneumoviridae) depending on the diversity within the family, but it was judged that it did not reach the purpose of this study.
Thus, a method of enriching viral nucleic acids through nucleic acid pretreatment was sought. It was confirmed that the method of relatively enriching viral nucleic acids by removing host cell-derived nucleic acids by treatment with DNase or RNase after cell disruption is a test method that is not applicable because it cannot produce samples suitable for NGS. Finally, a method of amplifying the contaminated virus by culturing the cell line, extracting the nucleic acid and analyzing it with NGS was proposed.
From this study, we constructed a bioinformatics pipeline to detect viral reads (sequences) in massive NGS data. For removal of reads originated from cultures containing cell lines, genomic sequences of human, green monkey, dog, cattle and pig were collected from public databases. In addition, in order to assign a viral taxonomic information, viral genome sequences were collected from the public virus genome database. An artificial data sets were generated to verify the established pipeline. It was found that some host genome-derived reads were mis-assigned. To overcome the problem, the pipeline was modified. The detection limits of NGS based adventitious virus contamination test were identified using Bovine viral diarrhea virus and Bovine herpes virus. The results showed that general virus (genome size is about 10 kb) were detected at a concentration of 103 TCID. In addition, Transmissible gastroenteritis virus, Bovine respirovirus type 3, and other viruses except for the smallest genome-sized virus, the Circovirus, in contaminated cell lines were also detected through the NGS-based adventitious virus contamination test method constructed in this project. However, it was confirmed that there were many false positive reads. To reduce the false positive, we proposed the new parameters (segment coverage, ratio of unique mapped fragments, ratio of mapping evenness). As a result of applying the new parameters, it was confirmed that most of the false-positive were reduced. A blind test was conducted using the established enrichment culture method and the bioinformatic pipeline. The results were showed that the constructed methods worked. In addition, the performance of the Illumina plaform for BPIV3 (ssRNA virus) and BADV (dsDNA virus) was compared and analyzed with the performance of MGISeq, another NGS platform (analysis is in progress). MGISeq produced more bacteriophage-derived noise sequence information than Illumina plaform, and produced a number of reads that were not assigned to any host or virus. In addition, MGISeq also produced informations estimated to be cross contamination, so it is judged to be a system that has not yet been stabilized compared to the Illumina platform. Through this study, it was confirmed that NGS can be used to detect a wide range of viruses, including new viruses, so that it is a test method that can supplement, substitute or replace the existing adventitious virus detection analysis methods. In addition, we proposed the SOP of NGS-based adventitious virus detection test method.
