Hybrid approach had been used in combining the short Illumina reads having multiple fold coverage to fill the gaps in 454 derived genome contigs. The 454 derived contigs were mapped to the reference sequence using the Projector 2 software and the gaps were further subjected to the Illumina raw read mapping assembly. Thus, Illumina raw reads fill gaps, resulting in the longer contigs. Finally PCR was performed to fill the short gaps, which gives the superior data of complete genome of L. acidophilus. This method can be further developed and used to minimize the obstacles in the genome gap filling. The complete genome of L. acidophilus was 1,946,267 bp. Whole genome sequence was annotated using the web annotation pipelines, followed by manual scrutiny. The average GC content was 38.13% with 2,227 genes and 54 RNA genes. Functionally, there were 1,598 predicted protein coding genes and 629 genes were with unknown function. Genome was further analyzed to find the unique genes which contribute to the gastric survival and other properties. Thus, this technique might be utilized for efficient gap closure in whole genome sequencing.
