Bacillus strains are one of the most important industrial strains, and their importance is increasing in the medical and pharmaceutical fields. In order to increase the utilization value of Bacillus, useful technologies are continuously being introduced, but these have been limitedly used only in laboratory strains. Herein, we developed a platform for expansion into wild-type strains to utilize cell factories and potential microbial resources. Genome engineering techniques were optimized in Bacillus subtilis and verified with wild-type Bacillus species. For the discovery or reuse of antibiotics, secondary metabolites were analyzed from 554 Paenibacillus genome sequences to obtain 31 Penibacillus species, and the antibacterial synergistic effect of 18 antibacterial agents were confirmed. First, we developed a platform for engineering the system of wild-type strains. The optimized cytosine base editor (CBE) achieved simultaneous quintuple gene editing with efficiencies of 75% in Bacillus subtilis, indicating significant multiplexing capacity. By developing a new plasmid delivery system (MICE) with a broad host range, plasmid delivery to various wild-type Bacillus strains, which were not possible with classical methods, was confirmed. The Bacillus integrative plasmid (BIP/BIPS) system is a powerful genetic tool without toxicity and off-target effects, demonstrating nearly 100% editing efficiency on wild-type Bacillus. Second, two strategies were employed in response to the emergence of multidrug-resistant bacteria (MDR). Antibacterial potential in Paenibacillus species was confirmed based on genome mining, new antibacterials were discovered in P. polymyxa E681 and P. brasilensis using the developed genome engineering tools. Next, the triple combination approach broadened the antibacterial activity spectrum of xanthorrhizol, which was active against Gram-positive bacteria, to Gram-negative bacteria. In conclusion, the platforms developed in this study for wild-type strain engineering will provide a breakthrough in research for the utilization of untapped microbial resources. In addition, de novo antibiotic discovery and exploring for effective combinations are expected to provide clues to the ongoing threat of MDR.
