1. 칡소의 평가기준 확립 및 경제형질 유전자 발현양상 분석 :
울릉군에 분포되어 있는 칡소의 외모심사를 통하여 표준 칡소 모색에 대한 평가 지표를 결정하기 위하여 비경색의 구분과 모색을 각각 비경 5단계 그리고 모색 7단계로 나누워 구분하였다. 또한 울릉군 칡소의 모색 발현양상을 분석한 결과 24.3%의 황모색 발현, 13.0%의 흑모색 발현 그리고 62.7%의 호반모색의 발현양상을 분석할 수 있었으며, 성별에 따른 호반모색 발현은 암소가 전체의 56.9% 그리고 수소가 68.1%의 양상을 보였다. 이

1. 칡소의 평가기준 확립 및 경제형질 유전자 발현양상 분석 :
울릉군에 분포되어 있는 칡소의 외모심사를 통하여 표준 칡소 모색에 대한 평가 지표를 결정하기 위하여 비경색의 구분과 모색을 각각 비경 5단계 그리고 모색 7단계로 나누워 구분하였다. 또한 울릉군 칡소의 모색 발현양상을 분석한 결과 24.3%의 황모색 발현, 13.0%의 흑모색 발현 그리고 62.7%의 호반모색의 발현양상을 분석할 수 있었으며, 성별에 따른 호반모색 발현은 암소가 전체의 56.9% 그리고 수소가 68.1%의 양상을 보였다. 이후 칡소와 한우간의 도체등급의 평균을 분석한 결과 칡소의 경우 87.5% 그리고 한우는 65.7%의 1등급출현을 보였다. 경제형질 유전자의 발현양상을 분석하기 위하여 총 13개의 경제형질 유전자 마커를 이용하여 분석한 결과 대부분의 마커가 칡소에서 유의적으로 높게 발현되고 있음을 확인 할 수 있었으며, 그 중 도체성적에 직접적으로 영향을 주는 근내지방도, 연질, 등심단면적 등의 유전자를 조절하는 4개의 유전자를 선정 할 수 있었다.
2. 칡소 표지유전인자의 발굴 및 특성 규명 :
칡소의 특이적 유전자의 탐색 및 모색에 관련되어 있는 유전자들의 발현양상을 분석하기 위하여 먼저 MC1R의 변이구간 분석을 실시한 결과 부모의 외모심사결과와 MC1R의 DNA 변이에 따라 후대에 나타나는 유전형질에 차이가 있음을 확인 할 수 있었다. 또한 칡소에서 특이적으로 표지되는 DNA fragment를 분석하여 유전자의 specific 구간에서 primer를 제작하여 분석한 결과 칡소와 한우와의 표현형이 다르게 나타난 것을 확인 할 수 있었다. 본 결과를 통하여 MC1R와 연구결과에서 얻어진 특이적 표지인자의 활용으로 칡소의 모색 및 유전형질을 미리 분석 할 수 있을 것이라 사료되었다. 또한 칡소의 DNA를 이용하여 NGS분석을 실시한 결과 칡소에서 non-synonymous SNP로 발굴 되어진 인자는 1,8000에 해당됨으로 인하여 칡소가 한국 고유 재래종임을 증명할 수 있었으며, Melanoma 계열의 유전자의 발현양상 및 Microarray분석을 통하여 칡소의 모색에 Melanoma를 regulation하는 유전자 및 pathway의 역할을 확인할 수 있었다. 따라서 본 연구결과를 통하여 칡소의 특이적 표지인자의 발굴 및 NGS를 통한 칡소 gnen bank를 구축할 수 있을 것이라 사료되며, 한우의 비경에서 흑점이 형성되는 경로는 MC1R의 발현으로 형성되어 eumelanin을 생산 하는 것으로 보이며 조직 내 melanocyte구간에서의 발현 또한 비경 황색 한우 및 칡소에 비하여 높게 발현하였다. 그러나 칡소의 경우 MC1R의 발현이 조직 내 melanocyte 및 총괄적인 mRNA에서 비경 흑점 한우에 비하여 그리 높지 않았으나 MITF의 생산에 영향을 주는 β-catenin의 형성이 높으며, eumelanin의 합성을 높이는 대표적인 인자인 TYR 그리고 DCT의 높은 발현으로 흑점의 생성을 높이는 것으로 보인다. 따라서 한우의 비경에서 형성되는 흑점과 칡소에서 형성되는 흑점에 대한 melanogenesis의 경로에는 차이가 있으며, 이는 MC1R의 변이에 따라 형성 방법이 다르게 진행됨을 알 수 있었다. 이러한 일련의 melanogenesis에 관련된 유전자의 분석으로 칡소의 모색을 고정할 수 있는 교배방법을 제안할 수 있을 것이라 사료된다.
3. 경제형질 우수 칡소의 선발 및 생식세포 보존 :
울릉군에 소재 되어 있는 수칡소를 후보종모우로 선발하기 위하여 외형 평가를 통하여 일차적 선발을 하였으며, 이를 통하여 성장 단계별 발육상태를 분석 하였다. 분석 결과를 토대로 최초 30두의 칡소를 후모종모우로 선발하였고, 이에 외형검사, 초음파검사 그리고 MC1R 및 혈통 검사를 통하여 경제형질 및 호반모색의 발현이 높은 최종 18두의 후모종모우를 선발하였다. 이후 선발된 후보종모축 내에서 다시 4~5두를 선출하여 후대의 유전성을 확인 하였으며, 모색의 양상 및 MC1R의 유전자형에 따른 교배조합을 통하여 호반모색 출현을 높힐수 있는 교배 조합을 제시하였다.

Part 1.
The main objective of this study is to investigate the distribution of coat color among Ulleung Korean Native Brindle Cattle, and to identify basic genetic elements required for the fixation of coat color traits. 1. The distribution of coat color among Ulleung Korean Native Brindle Cattle was 24.3% yellow (67/276),13.0% black (36/276), 62.7% brindle (173/276). The frequency of Brindle coat color was slightly higher (66%, 105/159) among embryo transfer from outside than that of cows produced by embryo transfer from jurisdiction. 2. Investigation of coat color distribution in each sex group showed that the frequency of yellow coat color was lower in males (18.1%, 25/138) than in females (31.4%, 43/137). On the other hand, the frequency of brindle coat color was slightly higher among males (68.1%, 94/138) than in females (56.9%, 78/137). 3. Examination of Brindle coat color expression based on the intensity of black dots on the nose indicated that the expression of black coat color increase in proportion to the intensity of black dots.

This study was conducted to detect the specific expressing genes by using RAPD-PCR and RFLP method in the Korea Native Brindled Cattle, Korean Native Hanwoo and Holstein cattle. And then, the specific marker gene was investigated by the analysis of the genes for detection significance according to the expressing pattern. We found the specific expression gene by the RAPD-PCR analysis in Korea Native Brindled Cattle. It was detected the differences of the species in the colour and external section. The Korea Native Brindled Cattle were vary low compare to the Korean Native Hanwoo and Holstein cattle by analysis result of polymorphism and distribution. And there were a found the specific marker gene by sequencing in the R9B gene fragment of Korea Native Brindled Cattle. And the sequencing result of the R9B was different between Korean Native Hanwoo and Holstein cattle. Thus, this gene can be apply as the specific marker gene in the Korea Native Brindled Cattle.
Part 3.
Since the completion of the bovine sequencing projects, a substantial number of genetic variations such as single nucleotide polymorphisms have become available across the cattle genome. Recently, cataloguing such genetic variations has been accelerated using massively parallel sequencing technology. However, most of the recent studies have been concentrated on European Bos taurus cattle breeds, resulting in a severe lack of knowledge for valuable native cattle genetic resources worldwide. Here, we present the first whole-genome sequencing results for an endangered Korean native cattle breed, Korean Native Brindle Cattle, using the Illumina HiSeq 2,000 sequencing platform. The genome of a Korean Native Brindle Cattle bull was sequenced to approximately 25.3-fold coverage with 98.8% of the bovine reference genome sequence (UMD 3.1) covered. In total, 5,874,026 single nucleotide polymorphisms and 551,363 insertion/deletions were identified across all 29 autosomes and the X-chromosome, of which 45% and 75% were previously unknown, respectively. Most of the variations (92.7% of single nucleotide polymorphisms and 92.9% of insertion/deletions) were located in intergenic and intron regions. A total of 16,273 single nucleotide polymorphisms causing missense mutations were detected in 7,111 genes throughout the genome, which could potentially contribute to variation in economically important traits in Korean Native Brindle Cattle. This study provides a valuable resource for further investigations of the genetic mechanisms underlying traits of interest in cattle, and for the development of improved genomics-based breeding tools.
Part 4.
We observed that the MC1R genotype of Korean native cattle with dark muzzle was e/e or E+/e, while the genotype of Korean native cattle with light muzzle was E+/E+, which is a variant of the MC1R genotype in the Korean native cattle. However, 2 genetic variations, E+/e with 4 bands of 174, 207, 328 and 535 bp, and E+/e with 3 bands of 174, 207 and 328 bp. were identified in Korean Native Brindle Cattle. The dark muzzle in Korean native cattle is formed by eumelanin production through MC1R expression, which was higher in the melanocyte region of the tissue in Korean native cattle with light muzzle and Korean Native Brindle Cattle. However, in Korean brindle cattle, while MC1R expression in the melanocytes of tissues and in total mRNA was not higher than in Korean native cattle with dark muzzle, β-catenin formation, which affects MITF production, was high. High expression of TYR and DCT, the 2 most important factors to increase eumelanin synthesis, increased dark muzzle formation. Therefore, the results suggest that, control of melanogenesis in the formation of dark muzzle in Korean native and brindle cattle is different due to the different patterns of mutations in the MC1R genotype.
